Cephalopod genomes can be unusually large for invertebrates, but they do not contain proportionally more protein-coding genes. Much of the extra DNA is repetitive or otherwise non-coding. Genome size also varies dramatically among species: published examples run from about 2.7 gigabases (Gb) in the California two-spot octopus to an estimated 11.5–11.8 Gb in the vampire squid.

A fair comparison therefore has to separate total DNA, repeat content, annotated gene models, chromosome organization and the methods used to measure each one.

The short answer: bigger genomes are not necessarily gene-richer

Animal genome size and gene number follow no simple one-to-one rule. A genome can gain billions of DNA bases through transposable elements, satellite DNA, introns and other non-coding sequence without adding a matching number of protein-coding genes. Cephalopods illustrate that principle particularly clearly.

A 2023 review describes coleoid cephalopod genomes as commonly occupying roughly the 3–6 Gb range, compared with many molluscan genomes below 2 Gb. That is a broad synthesis, not a value for every species. The vampire squid appears to be an extreme case, with an estimated 11.5–11.8 Gb genome, while some octopus estimates are closer to 2.7 Gb.

Despite those size differences, published annotations usually identify gene complements in the same broad range as other invertebrates. The apparent novelty lies less in a wholesale invention of new genes than in repeat accumulation, chromosome rearrangement and expansion of particular gene families.

What a gigabase measurement actually means

A gigabase is one billion DNA bases, but a reported gigabase value can describe different things. An estimated haploid genome size is an inference about the DNA content of one chromosome set, often obtained from genome-coverage patterns or other measurements. An assembly span is the amount of sequence that a project successfully reconstructed. Those values may be close, but they are not guaranteed to match.

Repeat-rich regions are especially difficult to assemble because many copies look alike and their exact order is hard to determine. An assembly can therefore be shorter than the biological genome even when its contigs are accurate. Conversely, duplicated or uncollapsed haplotypes can make an assembly appear longer than the intended haploid representation. This is why species, measurement type and assembly status should accompany every genome-size number.

Genome sizes vary widely among cephalopods

There is no single “cephalopod genome size.” Values depend on species, whether the number is a haploid estimate or an assembled sequence span, and how difficult repetitive regions were to recover.

Species Reported genome measurement What the number represents Important qualification
Octopus bimaculoides About 2.7 Gb Estimated haploid genome size The 2015 assembly left some high-copy repetitive DNA unassembled.
Euprymna scolopes (Hawaiian bobtail squid) About 5.1 Gb Assembly span The study reported a 97% BUSCO score against the eukaryotic core set.
Sepia officinalis (European common cuttlefish) 5.68 Gb Estimated genome size The 2025 chromosome-scale study reported more than 71% repetitive sequence.
Vampyroteuthis (vampire squid) Estimated 11.5–11.8 Gb Genome-size estimate The 2025 study did not produce a chromosome-scale assembly.

These examples span more than fourfold, even before accounting for differences between an estimate and an assembly. The range is why statements such as “the cephalopod genome is five gigabases” are misleading. A species-level name and a measurement type belong beside every number.

The four examples also represent different points in the history of genome sequencing. The O. bimaculoides value comes from the landmark 2015 octopus genome project, when high-copy sequence was still difficult to recover. The bobtail squid assembly was assessed as highly complete by a 97% BUSCO score, which means that it contained most genes expected from a conserved eukaryotic reference set; it does not mean that every repeat or every species-specific gene was recovered. The cuttlefish figure comes from a 2025 chromosome-scale study with extensive repeat annotation. The vampire squid figure is an estimate from 2025, not a chromosome-resolved sequence.

How this compares with other animals

Many molluscs, including numerous bivalves and gastropods, have genomes below 2 Gb according to the 2023 cephalopod-omics review. Coleoid genomes are often larger than that molluscan baseline, commonly around 3–6 Gb. They are not, however, the largest animal genomes overall. Some salamanders, lungfish and other animals have genomes many times larger, often because of extensive repetitive DNA.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

The useful comparison is therefore relative: cephalopods are frequently large-genomed among molluscs and other invertebrates, while remaining within the broad range of animal genome sizes seen across bilaterians. Their size alone does not establish unusual gene richness.

It is also misleading to compare a cephalopod only with a familiar mammal or bird. Different animal lineages have undergone their own expansions and contractions of repeats, introns and other non-coding regions. A better baseline is a set of related molluscs plus several bilaterian animals analyzed with comparable assembly and annotation standards.

Why repeat-rich DNA accounts for much of the extra size

Repetitive elements include transposable elements and other sequences that occur in many copies. They can expand a genome without creating an equivalent number of protein-coding genes. Repeat percentages are themselves method-dependent: an assembly may omit difficult regions, and repeat-annotation software can classify the same sequence differently.

Genome Reported repetitive fraction Interpretation
O. bimaculoides Nearly 45% of the assembled genome A substantial fraction was repetitive; high-copy sequence was also reported as incompletely assembled.
E. scolopes More than 50% estimated Repeats account for at least half of the estimated genome in this bobtail squid.
S. officinalis More than 71% The 2025 cuttlefish analysis found an especially repeat-rich genome.

The dominant repeat families are not identical across lineages. SINEs are prominent in the cited octopus genome, whereas LINEs are prominent in squid genomes, with different LINE classes reported in Doryteuthis and Euprymna. This pattern points to lineage-specific repeat histories rather than a single cephalopod repeat program.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Transposable elements can be recent or ancient, and their copy number can change rapidly as insertions accumulate and are later removed or degraded. Albertin and colleagues summarized this pattern in their 2022 comparative study: “The turnover of transposable elements is rapid within coleoid genomes, with the majority of elements (55%) showing limited (10%) divergence consistent with recent and possibly genus-specific expansion.” The percentages describe the elements analyzed in that study, not every cephalopod genome.

Repeat expansion may create additional regulatory sequence or alter the spacing and structure of genes, but a correlation between repeats and a large genome does not prove that a particular element produced camouflage, learning ability or another complex trait. Those causal questions require functional experiments, not genome-size comparisons alone.

Why repeat percentages are difficult to compare

  • Assembly span is not always the full genome. Highly repetitive sequence is difficult to place, so an older draft can under-represent repeats.
  • Estimated size and assembled size answer different questions. A k-mer or flow-cytometry estimate can exceed the sequence that researchers successfully assembled.
  • Repeat libraries differ. A lineage-specific repeat that lacks a close reference may be missed or classified only as “unknown.”
  • Sequencing strategy matters. The giant squid genome study noted that differing sequencing approaches and assembly quality complicate cross-species comparisons.
  • Collapsed copies can lower the apparent fraction. If nearly identical repeats are represented by one consensus sequence, the assembly and its repeat annotation can understate the amount of DNA present.

Consequently, “71% repetitive” should not be treated as a directly comparable ranking against “45% repetitive” unless the assemblies and annotation pipelines were evaluated together.

Gene counts remain broadly familiar despite large genomes

Published cephalopod gene counts overlap the ranges reported for many other invertebrates. The following values come from different species and studies, so they should be read as examples rather than a leaderboard.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
Species Reported gene figure Definition used in the study
O. bimaculoides 33,638 Predicted protein-coding genes
E. scolopes 29,259 Expressed protein-coding genes
Doryteuthis pealeii 24,911 Predicted protein-coding genes; 18,296 had detectable sequence similarity to genes in other animals
S. officinalis 18,663 Gene models

These counts cannot establish that the octopus has more genes than the cuttlefish. A predicted gene, an expressed gene and a gene model are not interchangeable categories. Transcript sampling, evidence thresholds, treatment of alternative isoforms, assembly completeness and the reference databases all change the total.

The cuttlefish genome authors made this limitation explicit: “Striking differences across species in the number of predicted genes, duplications, and missing orthologs likely reflect variation in the annotation pipelines and reference data rather than true biological differences.” That warning applies to cross-paper comparisons generally.

The D. pealeii result illustrates another distinction. Of 24,911 predicted protein-coding genes, 18,296 had detectable sequence similarity to genes in other animals. The remainder were not automatically inventions unique to squid; they may be rapidly evolving genes, lineage-specific genes, poorly represented genes in comparison databases or models needing additional evidence.

Likewise, the 29,259 bobtail squid figure counts expressed protein-coding genes detected in sampled tissues. Genes that were inactive in those tissues or expressed only during another life stage could be missed, while alternative transcripts can change how models are counted. A numerical difference therefore says as much about what was measured as about biology.

What the gene counts do show

Even the largest reported genomes do not display a proportionate multiplication of ordinary protein-coding genes. A 5.68 Gb cuttlefish estimate is not accompanied by several times the gene count of a 2.7 Gb octopus estimate. The additional DNA is therefore concentrated largely in non-coding and repetitive sequence, with some targeted expansion of gene families.

The broadly similar totals also fit the 2023 review’s conclusion that cephalopod gene counts are generally comparable to those of many other invertebrates. What differs is the genomic context: a similar number of genes can be spread across a much larger, more repeat-rich sequence with different chromosome arrangements.

Expanded gene families add specific innovations, not an entirely new genome

Cephalopod genomes contain the familiar bilaterian toolkit of genes found across animals, alongside expansions in particular families. Several coleoid lineages show expanded protocadherins and C2H2 zinc-finger genes. Protocadherins are discussed in connection with neural development and cell recognition, while C2H2 zinc-finger proteins often function in gene regulation.

Squid genomes also contain lineage-associated families such as suckerins, linked to sucker-ring teeth, and histidine-rich beak proteins. Reflectins occur in squid and octopus lineages and are associated with reflective tissues. These families help explain biological specializations, but they do not mean that cephalopods are built from wholly novel genes.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Gene-family expansion is not a simple explanation for intelligence, camouflage or behavior. The studies identify evolutionary associations and possible molecular mechanisms; they do not establish that one expanded family directly causes a complex trait.

Expansions should also be distinguished from whole-genome duplication. A family can gain copies through local duplication, segmental duplication or other lineage-specific events while the rest of the genome remains single-copy in the relevant regions. Comparative chromosome analyses found no evidence that the major coleoid rearrangement phase was caused by a whole-genome duplication.

Chromosome numbers and gene order tell a different story

Genome size and gene count describe DNA quantity and annotation. Chromosome comparisons describe how that DNA is arranged. In the reviewed comparisons, octopuses generally have around 30 chromosomes, while squids have around 46. Chromosome number alone does not reveal whether genes remain in the same order.

Comparison Observed pattern What it means
D. pealeii versus E. scolopes Near one-to-one chromosome correspondence The two squid lineages retain broad chromosome-level relationships despite substantial rearrangements within chromosomes.
Squids versus O. bimaculoides More mixed correspondence Octopod genomes underwent additional derived rearrangements, so squid chromosomes do not map cleanly one-to-one onto octopus chromosomes.
Coleoids versus bivalves and gastropods Large-scale interchromosomal rearrangement Coleoid genomes were extensively reorganized after diverging from ancestral molluscan arrangements.

The 2022 chromosome-scale comparison found no evidence that this rearrangement phase resulted from whole-genome duplication. Instead, chromosome fusions, splits, translocations and internal reshuffling changed genome architecture while preserving a recognizable animal gene complement.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Near one-to-one correspondence between two squid chromosomes does not mean that every base or gene order is unchanged. Large inversions, translocations within a chromosome and changes in repetitive blocks can occur while the chromosome still retains an identifiable counterpart. Conversely, a different chromosome count can arise through fusions or fissions without eliminating ancestral relationships.

What the vampire squid adds

The 2025 vampire squid analysis inferred that Vampyroteuthis retains some karyotype features resembling squid and cuttlefish. The authors further infer that modern octopod genomes experienced chromosome fusion-with-mixing followed by additional interchromosomal translocations.

That conclusion has an important limit: the vampire squid sequence was not assembled at chromosome scale. Its estimated 11.5–11.8 Gb genome is valuable for size and evolutionary comparison, but its chromosome organization cannot be treated as directly resolved in the same way as a chromosome-level assembly.

This limitation matters because karyotype inferences combine sequence evidence with comparative models. As chromosome-scale data become available, some inferred boundaries or ancestral correspondences could be refined. The vampire squid result is therefore strongest as evidence about genome-size extremes and evolutionary relationships, not as a complete physical map of its chromosomes.

How to make a fair comparison with another animal genome

  1. Name the species. “Cephalopod genome” is too broad; octopus, squid, cuttlefish and vampire squid differ substantially.
  2. Identify the measurement. State whether a number is an estimated haploid size, an assembly span, a predicted gene count, an expressed-gene count or a set of gene models.
  3. Report assembly quality. Note whether the sequence is a draft or chromosome-scale assembly and whether repetitive regions were likely omitted.
  4. Match annotation methods. Compare gene counts only when transcript evidence, databases and model definitions are reasonably comparable.
  5. Separate quantity from organization. Genome size, repeat percentage, chromosome number and synteny measure different properties.
  6. Give the lineage context. A repeat family dominant in an octopus may not dominate in a squid, and chromosome relationships can differ sharply between octopods and decapodiforms.
  7. Keep causal claims modest. Correlation between repeat expansion and genome size does not prove that a particular repeat produced a complex behavior or anatomical innovation.

For a practical comparison, place the numbers in a methods table rather than a single ranking. Record the species, publication year, estimated or assembled size, sequencing and assembly type, repeat annotation method, gene-model definition, chromosome count and whether the assembly is chromosome scale. This makes it possible to tell whether a difference is biological, technical or both.

What these comparisons reveal about cephalopod evolution

The combined picture is a genome that became distinctive through several interacting processes. Repetitive DNA expanded in lineage-specific waves; chromosome architecture was extensively rearranged; and selected gene families duplicated or diversified. Those changes occurred on top of a broadly recognizable animal gene set.

This combination helps explain why cephalopods can have genomes much larger than many other molluscs without carrying proportionally more protein-coding genes. It also explains why two cephalopods with similar genome spans can differ in repeat composition, chromosome organization and the apparent number of annotated genes.

The most defensible comparison is therefore multidimensional: ask how much DNA a species has, how much of it is repetitive, which genes can be annotated confidently, how chromosomes correspond across lineages and how complete and comparable the underlying assemblies are. A single genome-size or gene-count ranking leaves out the biology that makes cephalopod genomes unusual.

Frequently Asked Questions

Are cephalopod genomes larger than other animal genomes?

They are often large compared with many molluscs and other invertebrates. A 2023 review places many coleoid genomes around 3–6 Gb, while numerous bivalve and gastropod genomes are below 2 Gb. They are not the largest animal genomes overall, and the vampire squid estimate of 11.5–11.8 Gb is an extreme within Cephalopoda rather than a universal value.

Does a larger cephalopod genome contain more genes?

Not proportionally. Reported counts range from 18,663 cuttlefish gene models to 33,638 predicted octopus protein-coding genes, but the studies used different annotations and evidence. Much of the size difference is repetitive and non-coding DNA, so raw gene totals should not be ranked without matching methods.

Which cephalopod genome has the most repetitive DNA?

Among the cited examples, the 2025 Sepia officinalis study reported more than 71% repetitive sequence, compared with nearly 45% of the assembled Octopus bimaculoides genome and more than 50% estimated for Euprymna scolopes. These percentages depend on assembly completeness and repeat-annotation methods, so they are not a definitive cross-species ranking.

Why do squid and octopus chromosomes differ?

Comparative chromosome-scale work found extensive interchromosomal rearrangement in the coleoid lineage. The two squid species retain near one-to-one chromosome relationships despite internal reshuffling, whereas octopod genomes show more derived mixing and translocations. Chromosome number alone does not measure conserved gene order.

What is the evidence for a giant vampire squid genome?

Yoshida and colleagues reported an estimated 11.5–11.8 Gb genome for Vampyroteuthis in 2025. The study did not have a chromosome-scale assembly, so the size estimate can be used confidently as a comparison point while detailed chromosome organization remains unresolved.

Do expanded cephalopod gene families explain intelligence or camouflage?

Families such as protocadherins, C2H2 zinc-finger proteins, reflectins, suckerins and histidine-rich beak proteins are associated with particular evolutionary or anatomical features. The cited studies do not establish simple one-gene causes for intelligence, behavior or camouflage; those traits involve many genes and regulatory processes.

The Bottom Line

Cephalopod genomes are often large because repetitive and non-coding DNA has accumulated, not because they contain proportionally more protein-coding genes. Species differ widely—from about 2.7 Gb in Octopus bimaculoides to an estimated 11.5–11.8 Gb in Vampyroteuthis—and their repeat histories, gene-family expansions and chromosome arrangements are equally important. Compare species, metrics, assembly quality and annotation methods together.
