The nucleus is a separate compartment that protects a cell’s genome, but it cannot function as an isolated vault. Nuclear pore complexes (NPCs) perforate the nuclear envelope and provide controlled routes between the nucleus and cytoplasm. Small molecules can often diffuse through these pores, while larger proteins and RNA use signal-dependent transport receptors. This regulated traffic determines which gene-regulating proteins reach nuclear DNA and therefore helps control gene expression.

The nuclear envelope separates the genome without cutting it off

The nuclear envelope consists of inner and outer nuclear membranes surrounding the genome. It keeps nuclear contents distinct from the cytoplasm, where many proteins are made and many cellular reactions occur. NPCs span both membranes, creating the exchange routes across this boundary.

The pores are not open holes with an active, conscious gatekeeper. They are molecular machines whose structure and binding properties regulate traffic. As Geoffrey M. Cooper explains in The Cell: A Molecular Approach, “By controlling the traffic of molecules between the nucleus and cytoplasm, the nuclear pore complex plays a fundamental role in the physiology of all eukaryotic cells.” Cooper’s chapter on the nuclear envelope and traffic describes the envelope and its transport role.

How do molecules get into the nucleus?

Entry depends mainly on cargo size and whether the cargo carries a transport signal.

Transport route Typical cargo Signals and receptors Directionality
Passive diffusion Small molecules, ions and some small proteins No dedicated transport signal is required Follows concentration and physical diffusion
Selective import Many larger proteins and other macromolecules Nuclear localization signal (NLS) plus an import receptor, sometimes through an adaptor Regulated by the Ran GTPase system
Selective export Selected proteins and RNA leaving the nucleus Nuclear export signal (NES) plus an export receptor Regulated by the Ran GTPase system

Textbooks commonly describe passive diffusion as possible for some proteins below roughly 50 kilodaltons (kDa). That is a broad estimate, not a universal cutoff: shape, charge, interactions with pore components and the particular cell all affect movement. Larger cargo generally needs selective transport through the NPC.

How proteins get through nuclear pores

1. A signal identifies the destination

An imported protein may contain an NLS, a short sequence recognized directly by a transport receptor or by an adaptor that connects the cargo to a receptor. Exported cargo uses an NES and an export receptor. These signals do not physically push a protein through the pore; they provide the recognition information that recruits the appropriate transport machinery.

2. The receptor-cargo complex engages the pore

The receptor binds the cargo in the cytoplasm for import, or in the nucleus for export, and then interacts with the NPC’s transport-permissive components. The complex moves through the pore by repeated, transient interactions rather than by opening a simple hinged door. Once on the destination side, changes in receptor-cargo binding promote release of the cargo.

3. Ran sets the usable direction

The small GTPase Ran regulates when transport receptors bind and release cargo. Ran’s nucleotide state is distributed differently in the nucleus and cytoplasm, creating the chemical information that distinguishes an import cycle from an export cycle. Alberts and colleagues summarize its role this way: “The small GTP-binding protein Ran is required for translocation through the nuclear pore complex and determines the directionality of transport.” Their detailed account appears in the chapter on transport between the nucleus and cytosol. A structural and functional overview is also available in the Journal of Cell Science review of the nuclear pore complex.

Import and export are related but not interchangeable

Both pathways use NPCs and transport receptors, but they move selected cargo in opposite directions and use different signal-receptor arrangements.

  • Import: an NLS-bearing cargo associates with an import receptor in the cytoplasm, crosses the NPC and is released in the nucleus as Ran-dependent interactions change.
  • Export: an NES-bearing cargo associates with an export receptor in the nucleus, crosses the NPC and is released in the cytoplasm after the export complex is dismantled.
  • Shared principle: the pore provides the route, while signals, receptors and Ran determine which cargo travels and where it is released.

Why access to the nucleus changes cell behavior

Transport control is also a gene-regulation mechanism. A cell can alter whether a transcription factor or another gene-regulating protein is exposed to an NLS, bound to an inhibitor, modified, or otherwise available to a transport receptor. If that protein enters the nucleus, it can contact regulatory DNA; if it remains in the cytoplasm, it cannot act on nuclear genes in the same way. Changing nuclear access can therefore switch sets of genes on or off without changing the DNA sequence.

This logic makes the nucleus a separated but reachable command center: separation protects and organizes genetic material, while regulated access lets signals from the rest of the cell influence gene expression. A 2026 review record in Annual Review of Biochemistry places these mechanisms within the broader field of nucleocytoplasmic transport: Nucleocytoplasmic Transport.

How many pores does a cell have?

Molecular Biology of the Cell gives an estimate of approximately 3,000–4,000 NPCs for a typical mammalian cell. This is a textbook estimate, not a universal count: pore number varies with cell type, size and physiological state. The same source describes an approximate rate of about 100 histone molecules per pore per minute for a cell synthesizing DNA and importing histones to package newly made DNA. That figure applies to this specific replication-and-histone-import context, not to every cargo or cell.

What the “command center” metaphor leaves out

The metaphor is useful only if it does not imply decision-making. NPCs do not decide which genes a cell should express. Their molecular interactions implement physical rules: cargo signals recruit receptors, pore components permit transient passage, and Ran-dependent chemistry biases release toward one compartment. Regulation can occur before a cargo reaches the pore, during receptor binding, or after transport, so nuclear accessibility is one layer of a larger control system.

For a broader treatment of the nucleus itself, see Cooper’s chapter on the nucleus. Together, these mechanisms explain how a cell can maintain a protected nuclear compartment while continuously exchanging the proteins, RNA and small molecules needed to read and regulate its genome.
