Cave sediment can reveal ancient mammalian or hominin DNA even when a layer contains no recognizable hominin fossil. Bone and teeth provide DNA tied to a particular physical specimen, while sediment contains a mixed, uneven record that may include microscopic bone, tooth particles, coprolites and other organic material. Neither source universally produces more DNA: the result depends on preservation, sampling, target DNA, contamination controls and the archaeological context.
The fundamental difference: a specimen versus a deposit
Bone and teeth provide specimen-level evidence
When a laboratory samples a bone or tooth, the genetic result is associated with that identifiable skeletal object. If the fossil can be assigned to a species, layer or anatomical element, the DNA has a relatively direct physical relationship to that object. This makes skeletal material especially useful for asking questions about one individual: sex, population relationships, species identity or, when preservation permits, nuclear-genome characteristics.
That association is not absolute. DNA can be degraded, chemically altered or introduced by handling. A single fossil also represents only the portion of an individual that survived and was recovered. A successful extraction from one tooth or bone does not establish how well every skeletal specimen from the site will perform.
Sediment samples the archaeological matrix
Cave sediment is a mixture of mineral grains and biological traces accumulated in a layer. DNA recovered from it may come from microscopic skeletal particles, feces or coprolites, shed cells and other organic material. A positive result therefore indicates that DNA from a taxon is present in the sampled deposit; it does not automatically identify one fossil, one individual or one precisely defined event.

This mixed character is also sediment’s main advantage. A cave layer can preserve traces of a hominin whose recognizable bones were never found, were destroyed, or remain undiscovered. Slon and colleagues detected Neandertal mitochondrial DNA in archaeological layers from several caves and Denisovan DNA in a Denisova Cave layer, demonstrating that sediment can extend the known geographic and chronological record of hominins.
What the published yield comparison actually shows
Slon et al., in a Science study first released on 27 April 2017, compared samples from the same archaeological layers at three sites. They reported the following mitochondrial-DNA fragment counts per milligram:
| Material | Reported range | DNA category | How to interpret it |
|---|---|---|---|
| Bone | 28–9,142 fragments/mg | Hominin mitochondrial DNA | Measured in particular bone samples from the compared layers |
| Sediment | 34–4,490 fragments/mg | Mammalian mitochondrial DNA | Measured in particular sediment samples from those layers |
| Teeth | Not stated in the cited comparison | Not stated | No separate controlled tooth-versus-sediment range was provided |
The overlapping ranges show that substantial DNA can survive in sediment. They do not establish a universal sediment yield, nor do they prove that sediment is better or worse than bone. The categories are not identical: the bone values count hominin mitochondrial fragments, whereas the sediment values count mammalian mitochondrial fragments. Extraction chemistry, sequencing libraries, enrichment, preservation and the mass of material analyzed all affect the number.

Those figures should therefore be reported with their units and targets intact. Saying that “sediment has 34 to 4,490 fragments per milligram” without identifying the study, sample type and mammalian mitochondrial target would imply a general performance specification that the evidence does not support.

Where sediment DNA is located
Microscopic bone and tooth particles
Fine skeletal fragments can enter or remain in a cave deposit even when no visible fossil is recovered. Their DNA may be released during burial or laboratory processing and become part of the extract attributed to sediment. This means a sediment result can carry a genuine biological signal while still lacking a recognizable specimen that can be held, measured or assigned to one individual.
Coprolites and other organic traces
Feces and coprolites can contain DNA from the animal that produced them and from organisms in its diet. Shed cells, hair, skin and other organic residues are additional possible sources. The relative contribution of each source depends on the cave, the layer, the depositional history and the exact particle selected for analysis.
Strong variation over millimeters
Massilani and colleagues examined 47 resin-impregnated archaeological sediment blocks from 13 prehistoric sites. In intensive work at Denisova Cave, taxonomic composition changed markedly across millimeter-scale distances. DNA was concentrated in small particles, especially bone fragments and coprolites, rather than being evenly distributed through the surrounding sediment.
That finding changes how a sample should be designed. A single scoop may miss a DNA-rich particle and produce a false impression of absence. Conversely, a particle-rich subsample can overrepresent one local source. The observation applies to the blocks and sites studied; it is not proof that every cave deposit stores DNA in the same way.

How the two workflows differ
Typical sediment workflow
- Document the layer. Record the excavation square, depth, sedimentary unit, coordinates, orientation and any visible inclusions before removing material.
- Choose the sampling scale. Researchers may collect loose sediment, take a larger block for laboratory subsampling, or target visible microscopic features. Dense sampling is useful when a narrow layer or boundary is the question.
- Prevent modern contamination. Use clean tools, protective clothing, separated work areas, extraction blanks and library-preparation negative controls. Keep samples sealed and track every transfer.
- Extract and sequence. The laboratory isolates short DNA fragments, builds sequencing libraries and may enrich for mitochondrial or taxon-specific targets. The reported result must identify which target and enrichment method were used.
- Authenticate and classify. Taxonomic assignments are checked against reference sequences, ancient-DNA damage patterns and controls. Results are then mapped back to the layer and, where available, the sampled particle.
Typical bone or tooth workflow
- Identify and photograph the specimen. Record its accession number, anatomy, visible surface, excavation context and any previous conservation treatment.
- Remove exposed surfaces. Laboratories commonly clean or abrade outer material to reduce handling contamination before drilling or powdering an interior portion.
- Sample a defined mass. The powder is linked to the particular fossil, preserving specimen-level provenance even though only a portion was consumed.
- Extract, sequence and authenticate. The same kinds of blanks, damage assessment and taxonomic checks used for sediment are required. A successful result remains evidence from that fossil, not from every object in its layer.
Neither workflow automatically yields a complete genome. Ancient cave DNA is often fragmented, and mitochondrial DNA is present in many more copies per cell than nuclear DNA. A study that reports mitochondrial fragments cannot be used as though it had measured nuclear-genome recovery.
Authentication: showing that a sequence is ancient
A taxonomic match alone is insufficient. Modern human DNA can enter excavation areas, laboratories, reagents or sequencing libraries. Ancient DNA is usually supported by several independent checks:
- Negative controls: extraction and library blanks reveal contamination introduced during processing. Slon et al. reported that none of the hominin sequences in their negative controls carried mitochondrial variants diagnostic of Neandertals, Denisovans or the Sima de los Huesos hominin.
- Diagnostic positions: mitochondrial variants at informative sites help distinguish closely related hominins from one another and from modern human sequences.
- Damage patterns: characteristic chemical damage near fragment ends provides evidence that sequences experienced ancient burial rather than being entirely modern DNA.
- Replication and consistency: repeated extracts, independent libraries or multiple nearby samples can show whether a signal is reproducible.
These checks apply to skeletal and sediment DNA. Sediment usually requires an additional question: whether the sequence belongs to the layer sampled or arrived there later.

Ancient status and archaeological location are separate claims. A sequence can be genuinely old yet physically displaced from its original deposit by water, sediment compaction, burrowing animals, root activity or movement of fine particles and dissolved DNA.

In a Chagyrskaya Cave case, Slon et al. found evidence consistent with little or no DNA movement between the layers they examined. They also cautioned that local conditions must be evaluated at every site and recommended dense sampling around layers of interest. That result is not a blanket guarantee that DNA remains fixed in all caves.
Massilani et al. observed strong microscale heterogeneity in intact blocks. In one block, three nearby microsamples yielded Neanderthal DNA from at least two male individuals closely related to Denisova 5, a Neanderthal toe bone recovered from the same layer. The pattern illustrates how microstratigraphic sampling can connect genetic evidence to an archaeological context, while still requiring sedimentological and stratigraphic assessment.
How to compare a sediment result with a bone or tooth result
| Comparison axis | Bone or tooth | Cave sediment |
|---|---|---|
| Physical source | An identified skeletal specimen | A deposit, loose sample or targeted particle in a block |
| Biological association | Usually tied directly to the sampled fossil | May combine traces from several organisms or individuals |
| Spatial resolution | Specimen and excavation context | Layer, block, particle and sometimes millimeter-scale location |
| Potential discovery | Characterizes recovered remains | Can detect taxa without a recovered recognizable fossil |
| Main uncertainty | Preservation and contamination of the specimen | Uneven distribution, source mixture and possible movement between layers |
| Yield reporting | State mass, fragment type, mitochondrial or nuclear target and enrichment | State mass, taxonomic scope, fragment type, target and enrichment |
The most defensible comparison keeps these axes separate. A high fragment count in sediment does not identify an individual as securely as a sequence from an identified fossil. A bone with no recoverable DNA does not show that its layer lacks hominin DNA, because nearby sediment may preserve microscopic traces that the visible fossil does not.
What sediment adds to the archaeological record
Presence without a visible fossil
Sedimentary DNA can establish that a mammal or hominin was represented in a layer even when excavation has not produced a diagnostic bone or tooth. This is particularly valuable in caves where remains are sparse, fragmented or difficult to distinguish from animal fossils.

Multiple taxa in one sequence of layers
Because sediment samples the surrounding matrix, one campaign can investigate human, carnivore, herbivore and other mammalian presence across successive layers. The result is an ecological signal as well as a hominin one, provided each taxonomic assignment is authenticated and tied to a documented context.
Microstratigraphic associations
Targeted sampling inside intact blocks can preserve a finer spatial record than bulk sediment. When nearby microsamples show related but nonidentical individuals or taxa, researchers can test how biological traces are distributed within a layer instead of treating the entire deposit as homogeneous.
Limits, failure modes and practical fixes
- No DNA detected: This may reflect low concentration, a missed DNA-rich particle, destructive burial chemistry or insufficient sequencing. Increase spatial replication and examine particle-rich fractions before concluding that the organism was absent.
- A modern human signal appears: Review field personnel, laboratory access, controls and diagnostic variants. Re-extract independent material and avoid treating a weak taxonomic match as an ancient hominin detection.
- Results conflict between nearby samples: Millimeter-scale heterogeneity can produce real differences. Preserve exact coordinates and analyze multiple microsamples rather than averaging them into one value.
- A sequence seems out of place stratigraphically: Investigate water pathways, burrows, sediment disturbance and particle movement. Ancient damage does not by itself prove that the sequence originated in the sampled layer.
- Yield numbers are compared incorrectly: Put the DNA type, taxonomic category, mass, enrichment method and study conditions beside every number. Do not compare mitochondrial fragments with nuclear reads or mammalian sediment counts with hominin bone counts as if they were identical measures.
Choosing the strongest sampling strategy
Use a fossil-first strategy when individual identity matters
If the question concerns one specimen’s ancestry, sex or relationship to another fossil, prioritize an identified bone or tooth and preserve its accession and anatomical context. Sediment can provide supporting evidence, but it cannot replace the specimen-level association.

If a cave layer has no recognizable hominin fossil, sediment is the method that can test for a hidden biological presence. Collect replicate samples across the layer and its boundaries, include controls from the field through sequencing, and document particles rather than treating the matrix as uniform.
Combine both when the site permits
Paired sampling can test whether sediment DNA agrees with recovered fossils and whether traces extend beyond the visible remains. The comparison is strongest when bone, tooth and sediment are processed with clearly stated units and targets and interpreted against the same stratigraphic map.
What is and is not established about teeth
Teeth are often valuable ancient-DNA substrates because their dense tissues can protect internal material, but the cited studies do not provide a controlled numerical range comparing tooth yield with cave sediment. Any claim that teeth always outperform sediment, or that sediment has a specific advantage over teeth, goes beyond the available evidence. A tooth result should be reported using its own measured mass, DNA target and protocol rather than assigned the bone range or the sediment range.
Bottom line for interpreting a result
Cave sediment DNA is best understood as a sensitive, spatially variable record of biological traces in a deposit. It can reveal Neandertals, Denisovans and other mammals where fossils are missing, and carefully targeted microsampling can connect those traces to fine archaeological context. Bone and teeth remain more direct evidence for the particular specimens they contain. The strongest interpretation combines both when possible, reports mitochondrial and nuclear measurements separately, authenticates ancient origin with controls and damage evidence, and tests whether local stratigraphy supports the claimed association.
