Researchers build a causal case by combining evidence: a reliable association between genetic variation and a well-defined trait, analyses that narrow the candidate change and account for shared ancestry, and experiments that test what the change does. To show that a change was adaptive—not merely that it affects a trait—they also need a supported link from the trait to performance and fitness in the relevant environment. No association or selection signature, by itself, establishes that a specific mutation caused an evolutionary trait.
What does “caused an evolutionary trait” mean?
The phrase can describe several different claims. A variant might alter a measurable phenotype today; it might have contributed to how that phenotype arose over evolutionary time; or it might have been favored by natural selection because of its effects. Those claims overlap, but evidence for one does not automatically prove the others.
For example, finding that a genetic marker is associated with a trait supports a relationship between them. It does not yet show that the marker itself changes the trait, rather than tracking a nearby causal variant. Even if a particular variant changes the phenotype, that result alone does not establish that the variant explains the trait’s historical origin or that natural selection favored it.

A useful starting point is to state the claim precisely: which organism, which genetic change, which measured phenotype, and which environment? Researchers also need to decide whether they are testing a present-day molecular effect, a contribution to the trait’s evolutionary history, or adaptation. This distinction matters because the evidence required becomes more demanding as the claim moves from association to mechanism to evolutionary advantage.

How do researchers move from a genomic signal to a candidate change?
Define and measure the phenotype
Before looking for a genetic explanation, researchers need an operational definition of the trait. “Larger,” “more resistant,” or “better adapted” is not precise enough without specifying what was measured, in which individuals, and—when relevant—under what environmental conditions. A phenotype may vary with age, sex, developmental stage, diet, climate, or other factors, so a measurement that ignores these conditions can blur the biological question.
The phenotype definition should match the causal claim. A laboratory measurement may be useful for testing a molecular effect but may not capture performance in the organism’s natural environment. Conversely, a field observation may reveal an ecological pattern without identifying the biological mechanism behind it.
Find and replicate an association
Genome-wide association studies and genetic linkage analyses look for genomic regions whose variation tracks differences in a phenotype. A signal can identify a useful region to investigate, but it is not a verdict about the causal nucleotide. Nearby variants are often inherited together, a pattern called linkage. If one variant affects the trait, linked markers can appear associated simply because they travel with it through inheritance.
Replication helps determine whether an association is robust rather than a chance result or an artifact of a particular sample. Researchers should consider whether the replication uses appropriate populations and comparable phenotype measurements. A signal that replicates is stronger evidence that a genomic region is relevant, but replication alone may still leave many possible causal changes within that region. Ioannidis, Thomas, and Daly’s 2009 review of genome-wide association signals emphasizes both the value of replication and the persistent challenge of locating the causal variant.
Narrow the candidate
Fine mapping uses statistical and genetic information to distinguish among variants in an associated region. Resequencing can reveal additional variation, including changes that were not captured by an initial scan. Researchers may also compare independent populations or loci to see whether the same candidate change, or different changes in the same gene or pathway, track the trait.

Functional annotation can prioritize variants—for example, by suggesting that a change may affect a protein or a regulatory sequence. But a prediction is not a functional test. An annotation can make a candidate more plausible; it cannot by itself show that the variant changes molecular activity or phenotype. Even after a signal has been replicated and candidates prioritized, confident localization to a particular change can remain difficult.
How do researchers rule out misleading correlations?
Account for shared ancestry
Species are not independent experimental observations. Closely related species inherit many genomic features from common ancestors, and they may also share traits for that reason. A simple comparison can therefore make a genomic feature and phenotype appear to have evolved together repeatedly when both were inherited from the same lineage.

They can test whether a genomic feature and trait covary across evolutionary branches, and help examine when changes may have occurred. But a comparative pattern is not the same as directly manipulating a variant. Conclusions about causal order can depend on the method and assumptions used; a pattern in a tree can help formulate or test a hypothesis without settling every mechanistic question.
Dewar, Belcher, and West’s 2025 review explains why phylogeny-based methods matter in comparative genomics: species, genomes, and genes share evolutionary history and therefore cannot always be treated as independent data points. Cornwallis and Griffin’s 2024 guide to comparative methods likewise emphasizes choosing analyses that fit the trait-evolution question and interpreting inferred causal order carefully.
Separate a causal variant from its genetic background
Linkage is one source of ambiguity, but population history can complicate association too. If ancestry or population structure is related to both the genetic variation being studied and the phenotype, an apparent association may reflect that shared structure rather than a direct effect of the candidate. Appropriate comparisons and statistical analyses can reduce this risk, but the design must fit the populations and history under study.

Complex traits raise another challenge: several variants may contribute small effects, variants may interact, and one genetic change may affect multiple traits. The latter is called pleiotropy. A single candidate can therefore be part of a causal story without being the whole explanation. Researchers should compare alternative variants and explanations, not treat the first plausible gene as a complete account.

Test the molecular effect
The central mechanistic question is whether changing the candidate sequence changes a relevant molecular process. Depending on the candidate, researchers might compare alternative alleles, alter a regulatory sequence, or examine an ancestral and a derived version of a protein. They can then measure outcomes such as gene expression, protein activity, or another molecular property that the proposed mechanism predicts.
The strongest experiments are designed around a clear alternative: what should happen if the candidate is causal, and what result would count against that explanation? Testing the alternative alleles in a comparable genetic background, where feasible, helps isolate the candidate’s effect from other differences. A molecular effect is important evidence, but researchers still need to establish whether that effect leads to the phenotype at issue.
Measure the phenotype after perturbation
Researchers can manipulate a candidate allele or sequence and measure whether the phenotype changes in the predicted direction. The system should be relevant to the organism and trait: an effect in a cell assay may establish a biochemical consequence but not necessarily the whole-organism phenotype. When an experiment is possible in a relevant organism, the phenotype should be measured using the same careful definition that motivated the genetic study.
Evolutionary questions can also be addressed by reconstructing ancestral sequences and experimentally measuring their properties. Comparing an inferred ancestral version with later versions can help connect historical substitutions to molecular changes and, potentially, to a new phenotype. Dean and Thornton’s 2007 review describes this combination of evolutionary sequence analysis and molecular manipulation as a way to connect historical change with biochemical mechanism. Ancestral reconstruction depends on inference, however, and does not remove the need to test alternative explanations or connect molecular measurements to the trait.

Not every organism, variant, or historical question permits allele replacement or ancestral reconstruction. Where direct manipulation is not feasible, convergent evidence from association, comparative analysis, functional assays, and other lines of evidence can still strengthen a case, but the conclusion should reflect what those methods can establish.
When can researchers say the change was adaptive?
“This variant affects the phenotype” and “natural selection favored this variant because of the phenotype” are separate conclusions. The second requires evidence along a longer chain: the allele changes an ecologically relevant phenotype; that phenotype changes organismal performance in the relevant environment; and the performance difference affects survival or reproduction through a supported mechanism.
A genomic signature of selection can help nominate a region or variant for investigation. It does not directly demonstrate that a specific change caused a trait, or that the trait was the reason the change spread. Selection may act on linked variation or on another effect of the same variant. Likewise, a variant can influence a phenotype without that influence having increased fitness.
Barrett and Hoekstra’s 2011 review of genetic tests of adaptation highlights the need to connect allele effects to ecologically relevant phenotype and performance, then connect performance to fitness. The relevant environment is essential: a phenotype that improves performance in one setting may have no advantage, or a cost, in another. The adaptive conclusion should therefore be limited to the conditions for which the evidence supports it.

What can experimental evolution show?
In evolve-and-resequence experiments, researchers expose populations to controlled conditions and sequence them over time to track genomic responses. Replicate populations are particularly useful: changes that recur across replicates are more consistent with a repeatable response to the experimental conditions than changes seen in only one population, though repeatability is not itself proof that a particular mutation caused the measured trait.

These experiments can identify candidate genes and sometimes candidate variants, while keeping part of the selective environment under control. They also have limits. A genomic change may rise because it is linked to the true target of selection, because of chance, or because the trait is genetically complex. Design choices affect which changes can be detected and how confidently they can be interpreted. Independent genetic or functional tests strengthen the case that a candidate change explains the phenotype. The 2014 review on combining experimental evolution with next-generation sequencing discusses both the method’s power and the need for follow-up to address false positives.
How should competing causal explanations be compared?
When several variants or explanations fit the observations, compare them on the same evidence rather than ranking them by how compelling their story sounds.
- Statistical reliability: Does the association replicate in suitable populations with a well-measured phenotype, and does it survive analysis that accounts for relevant population structure?
- Resolution: Does the evidence identify a broad genomic region, a gene, or a specific nucleotide, regulatory change, or structural variant?
- Historical control: Have linkage, shared ancestry, and population history been considered? Are comparative observations analyzed with methods appropriate to evolutionary relationships?
- Mechanistic depth: Is the effect only predicted from annotation, or has a molecular consequence been measured? Does perturbing the candidate change the phenotype?
- Ecological relevance: Were the organism, assay, and environment appropriate to the trait and evolutionary claim?
- Fitness connection: For an adaptation claim, is there evidence linking phenotype to performance and performance to survival or reproduction, rather than an inference from a selection signal alone?
A useful account states not only which explanation is best supported, but also what level of the causal chain the evidence reaches. A replicated association may justify “this region is associated with the trait.” A well-controlled perturbation may justify “this change affects the phenotype in this system.” An adaptive claim requires the additional ecological and fitness evidence; it should not be smuggled in through stronger wording than the data warrant.
What makes a causal conclusion convincing?
The most convincing case is a chain of evidence in which each step addresses a different alternative: the phenotype is clearly defined; a genetic association is robust; fine mapping narrows the candidate; analyses account for linkage and shared history; experiments connect the sequence change to molecular function and the phenotype; and, if adaptation is claimed, ecological performance is tied to fitness. The chain need not be identical for every organism or trait, and some links may remain uncertain.
This is especially important for polygenic traits, linked variants, pleiotropic effects, and comparisons across species. These are not reasons to abandon causal inference; they are reasons to distinguish what has been demonstrated from what remains a plausible interpretation. A genomic signal can be a valuable starting point. Establishing causation takes converging evidence, and establishing adaptation takes more than showing that a variant and a trait occur together.
