The most reliable GST audit file lets a reviewer move from any figure in a filed return to the ledger entry, source invoice or note, payment evidence, portal statement, and explanation of any difference. Build that trail for each GST registration, financial year, and tax period; retain it for the statutory period; and test that an employee can retrieve a sample without relying on one person’s memory.

This guide covers the Indian central GST recordkeeping baseline. State and Union Territory GST provisions are generally aligned, but a business must check current notifications and its specific facts before treating this as tax advice.

What GST records must a business keep?

Section 35 of the Central Goods and Services Tax Act requires registered persons to maintain true and correct accounts of production or manufacture, inward and outward supplies, stock, input tax credit (ITC) availed, output tax payable and paid, and other prescribed particulars. The rules expand the practical evidence set beyond the return itself. It can include tax invoices, bills of supply, delivery challans, credit notes, debit notes, receipt vouchers, payment vouchers, refund vouchers, and e-way bills. Read the statutory text in the CGST Act and the detailed requirements in the Accounts and Records Rules.

A filed GSTR-1 or GSTR-3B is therefore an output, not a complete accounting record. Preserve the books and documents that explain how each reported amount was calculated, adjusted, paid, or reversed.

Records for outward supplies

  • Sales invoices, bills of supply, credit notes, debit notes, and amendments.
  • Delivery challans, transport or delivery evidence, export documents, and e-way bills where applicable.
  • Sales ledgers and customer-level or document-level workings supporting the return tables.
  • Evidence for advances, refunds, discounts, cancellations, and later corrections.

Records for purchases and ITC

  • Supplier invoices and debit notes, import documents where relevant, and proof that the underlying supply was received.
  • Purchase ledgers, expense classifications, and the calculation supporting eligible, ineligible, reversed, or deferred ITC.
  • GSTR-2B downloads and a reconciliation showing what was matched, followed up, deferred, or excluded.
  • Reverse-charge calculations and proof of tax payment before claiming related credit where the law permits it.

Books, stock, and payments

  • General ledger, trial balance, accounts receivable and payable, and relevant sub-ledgers.
  • Stock registers, movement records, valuation workings, and production records where relevant to the business.
  • Challans, bank or payment evidence, tax-payment workings, refund records, and adjustment journals.

How long should GST records be kept?

The general retention period is 72 months from the due date for furnishing the annual return for the relevant financial year, under section 36 of the CGST Act. This is not a simple six-year countdown from each invoice date. Determine the annual-return due date for the year, then calculate the 72-month period from that date. The statutory source is the CGST Act, section 36.

There is a longer rule when records relate to an appeal, revision, proceeding, or investigation. Keep them until one year after final disposal or until the ordinary retention period ends, whichever is later. Flag affected years in your records index so an automated deletion schedule cannot remove them prematurely.

Set a controlled destruction date

  1. Record the financial year, annual-return due date, and calculated 72-month expiry for each registration.
  2. Search the audit, notice, appeal, investigation, and litigation register for matters that extend the period.
  3. Place a legal hold on the relevant folders and backups when a matter is open or reasonably anticipated.
  4. Authorize destruction only after a responsible reviewer confirms that no extended-period rule applies.

Businesses with multiple GST registrations should calculate and review retention by registration and year, rather than assuming that a single company-wide date covers every record.

A folder structure that makes an audit trail visible

The law does not prescribe a particular computer folder layout. A consistent structure is an internal control that reduces retrieval time and prevents a return from becoming disconnected from its evidence. Use one top-level area per GSTIN, then financial year, then tax period.

Keep a register or index with fields such as return type, table or ledger account, document number, counterparty, taxable value, tax amount, file path, status, and reviewer. The index should let a reviewer start with a return line or ledger balance and reach the supporting files in a few clicks.

Do not overwrite the only retained copy of an earlier record. Use versioned filenames or an immutable archive for filed returns, reconciliation outputs, and correction workings. If a correction is made, record who made it, when, why, and which original document it changes.

How to reconcile GSTR-2B before claiming ITC

GSTR-2B is a read-only, system-generated statement. The GST Portal says, “Taxpayers are advised to ensure that the data generated in Form GSTR-2B is reconciled with their own records and books of accounts.” It can be viewed or downloaded in Excel or JSON after generation. Follow the portal’s GSTR-2B FAQ for the current workflow.

  1. Download and preserve the statement. Save the Excel or JSON output in the folder for the period to which it relates. Record the generation date and file hash or version if your system supports it.
  2. Match documents to the books. Compare supplier GSTIN, invoice number, invoice date, taxable value, tax amount, and accounting period against purchase records.
  3. Classify every difference. Mark invoices missing from GSTR-2B, documents appearing in a different period, duplicate entries, supplier or value mismatches, and documents that are not eligible on the business’s facts.
  4. Resolve timing and supplier issues. The portal explains that supplier-filed details can appear in a later open statement because of filing cut-offs. Keep the reason for deferring or including credit and track supplier follow-up or later reflection.
  5. Check legal and operational adjustments. Before relying on ITC, check duplicate credit, required reversals, reverse-charge tax payment, and other eligibility conditions. The portal notes that its “ITC Not Available” summary does not cover every legal reason credit may be unavailable.
  6. Save the decision trail. Place the reconciliation, reviewer sign-off, explanations, and supporting invoices beside the return and the statement. This working paper is a practical control, not a government-prescribed form.

Never treat GSTR-2B as the only evidence or as an editable purchase ledger. It is one checkpoint in a chain that also includes the invoice, receipt of supply, accounting entry, eligibility analysis, and payment or reversal evidence.

Connect outward-supply data to the filed return

For GSTR-1, retain the source sales register, document series, invoice and note files, and the final filed output. The GST Portal provides online preparation and an offline JSON upload path in its GSTR-1 creation manual. Its GSTR-1 guidance also describes downloading e-invoice details in Excel and identifies the tables populated from e-invoice data.

Keep a period-level control sheet showing the total of outward supplies in the sales ledger, the amounts uploaded or entered in GSTR-1, amendments and notes, and the corresponding figures carried into the applicable summary return. When a correction is made in a later period, link the later entry to the original invoice and preserve both filing acknowledgements.

Useful outward-supply checks

  • Invoice numbering is complete, sequential, and explained where numbers are cancelled or unused.
  • Taxable value and tax rate agree between the invoice, sales ledger, and return table.
  • Credit and debit notes reference the original supply and are reported in the correct period.
  • Export, zero-rated, exempt, and non-GST classifications have their supporting documents.
  • E-invoice or e-way-bill details, when applicable, agree with the underlying invoice and delivery evidence.

Electronic records need backup, readability, and audit trails

The Accounts and Records Rules require proper electronic backups so information can be restored within a reasonable period after accidental or natural destruction. On demand, records must be producible in an authenticated, electronically readable format or as hard copy. The rules also address audit trails and inter-linkages, including the source document and an explanation of data codes. Review the Accounts and Records Rules when designing your system.

Minimum technical controls

  • Use at least two backup locations, with one separated from the primary system; test restoration rather than merely checking that a backup job completed.
  • Preserve searchable exports in a common readable format and retain the software or conversion method needed to open proprietary files.
  • Restrict deletion and alteration rights. Keep an edit or delete log for electronic registers and record the user, timestamp, prior value, and reason where the system supports it.
  • Maintain links from a journal or return line to its source invoice, note, voucher, or imported data batch.
  • Document codes used in reports, such as tax categories, supply types, reversal flags, and tax-period mappings.
  • Run periodic access reviews and record who approved changes to tax logic, templates, or mappings.

A PDF of a report is not enough if the underlying data cannot be explained or restored. Keep the readable export, source linkage, and change history together.

Build an audit retrieval test before a notice arrives

The Act gives an authorized officer access to relevant books, documents, computers, programs, and software for audit, scrutiny, verification, and checks. That legal context makes retrievability a control objective, not merely a convenience. It does not predict what an officer will request in a particular case.

Choose a sample return period and ask a staff member who did not prepare it to retrieve one reported figure. The test is successful only when the person can show:

Common failure modes and practical fixes

Keeping only filed returns

Problem: A return shows the result but not the transaction population or eligibility analysis. Fix: Archive the books, source documents, portal statements, payment records, and reconciliation for the same period.

Counting retention from invoice dates

Problem: Individual files are deleted six years after issuance even though the statutory clock runs from the annual-return due date. Fix: Maintain a year-level retention schedule based on section 36 and apply extended holds for proceedings.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Using GSTR-2B as an automatic credit posting

Problem: Duplicate, reversed, ineligible, or reverse-charge items are claimed because they appeared in the statement. Fix: Require document matching, eligibility review, reversal checks, and payment verification before inclusion.

Overwriting corrected files

Problem: The business cannot show what was originally filed or why a number changed. Fix: Preserve the original, create a versioned correction, and link the later filing to the original.

Backups that cannot be restored

Problem: A backup exists but the database, passwords, or export format is unusable. Fix: Perform scheduled restore tests and retain readable exports with access instructions.

A repeatable monthly and annual operating routine

At each return preparation

  1. Close the period’s sales, purchase, stock, and tax ledgers.
  2. Download available portal statements and save them in the period folder.
  3. Complete the GSTR-2B and outward-supply reconciliations, documenting every material difference.
  4. Review reversals, reverse-charge payments, amendments, notes, and duplicate documents.
  5. File the return, save the acknowledgement and final output, and lock the working papers.

After the financial year

  1. Confirm that each period folder contains the return, ledgers, source evidence, reconciliations, and payment records.
  2. Prepare the annual-return support schedule and preserve the calculation behind each reported total.
  3. Set the 72-month retention date from the annual-return due date and record any legal hold.
  4. Run a retrieval test across at least one outward-supply and one ITC sample.
  5. Review backup restoration, access permissions, and audit-log availability.

A disciplined structure turns an audit request into a controlled retrieval exercise: identify the return figure, follow the index to the ledger, open the source evidence, verify the portal and payment records, and explain any exception without reconstructing the past from scattered email attachments.
