Engineered bacteria can use an expanded DNA alphabet to encode protein building blocks beyond the standard 20 amino acids. In a 2020 study, researchers showed that semisynthetic bacteria could retain an unnatural DNA base pair, use it to form additional codons, and translate those codons into proteins containing a noncanonical amino acid. This is a specialized research system—not a routine feature of ordinary bacteria or a demonstrated marketed technology.

What does it mean to build a protein with non-natural DNA?

DNA letters and protein building blocks are different things. DNA stores genetic information; proteins are assembled from amino acids. The natural DNA alphabet has four letters, which can be read in three-letter units called codons. There are 64 possible triplet codons: 61 sense codons that specify the standard 20 amino acids and three stop codons.

A noncanonical amino acid is a building block outside that standard set. To place one at a chosen position in a protein, researchers need a codon and translation machinery that directs the cell to use it there. An expanded-alphabet method changes the DNA letters available to write that codon. The engineered cell must also be able to copy or transcribe the added information and decode it during translation.

So “non-natural DNA” does not mean the protein is made of DNA, and it is not the same thing as a noncanonical amino acid. The former changes the information alphabet; the latter changes the chemical building blocks used to assemble a protein.

How do synthetic DNA letters lead to a new protein?

  1. Add an unnatural base pair. The semisynthetic-organism approach studied by Zhang and colleagues used an unnatural pair exemplified by dNaM and dTPT3 alongside the four natural DNA letters.
  2. Write additional codons. With more available letters, researchers can create codons that are not written solely with the natural alphabet.
  3. Make the information readable. The unnatural bases must be retained and handled by the cell’s information-processing machinery. Engineered transcription and decoding components—including a compatible transfer RNA and aminoacyl-tRNA synthetase—are needed to connect the new codon to a selected amino acid.
  4. Translate the protein. When the machinery recognizes the codon during protein synthesis, it can insert the noncanonical amino acid at the corresponding position.

The key engineering challenge is therefore not just adding a letter to DNA. The added information must survive the relevant steps from genetic storage through decoding, while the translation system assigns it the intended chemical meaning.

What did the expanded-alphabet study demonstrate?

Zhang et al., writing in Nature Chemical Biology in 2020, reported nine unnatural codons that could produce protein with nearly complete incorporation of an encoded noncanonical amino acid. They also reported that at least three unnatural codons could be decoded simultaneously in the semisynthetic organism, yielding a 67-codon system.

Those numbers describe results in that study, not a guarantee that every added codon, amino acid, protein sequence, or host will work equally well. “Nearly complete” refers to incorporation in the reported experiments; it does not establish uniform performance in every context or a general production capability in ordinary bacteria.

How does this differ from other ways to expand the genetic code?

Adding synthetic DNA letters is one route to more coding options, but it is not the only one. Other systems retain the natural DNA alphabet and engineer how existing or longer codons are decoded. These approaches are related because they can enable noncanonical amino-acid incorporation, but they do not demonstrate an expanded DNA alphabet.

Approach and reported study Host DNA alphabet expanded? Codon strategy Reported result
Expanded-alphabet semisynthetic organism, Zhang et al. (2020) Semisynthetic bacteria Yes; an unnatural base pair was used Unnatural codons Nine unnatural codons produced protein with nearly complete incorporation of an encoded noncanonical amino acid; at least three were decoded simultaneously in a 67-codon system.
Quadruplet-codon platform, Costello et al. (2025) Conventional E. coli No Four-letter codons, with improved decoding through changes to codon usage on plasmids An in-vivo platform for more than 100 new-to-nature peptide macrocycles, containing up to three unique noncanonical amino acids.
Genetic-code-expansion systems, Dunkelmann et al. (2021) Bacillus subtilis No expanded DNA alphabet reported Three system families for genetic code expansion Incorporation of 20 distinct non-standard amino acids.

The studies use different organisms, designs, and measures of success. Their reported counts are not a standardized head-to-head comparison of efficiency or breadth. A system’s performance depends on whether its decoding machinery works with its host and on the particular amino acid and protein context.

What has been demonstrated beyond these platforms?

A separate 2020 report in Cell Chemical Biology described autonomous bacterial production and incorporation of 5-hydroxytryptophan as a “21st” amino-acid building block. The work included a fluorescently labeled antibody fragment used for oxidative-stress monitoring. This is a related example of bacterial production and incorporation of a non-standard amino acid, but it should not be treated as evidence for the specific unnatural-DNA-letter mechanism described above.

What are the practical limits?

  • Host compatibility matters. An engineered transfer RNA, synthetase, or other decoding component must function alongside the host’s own translation machinery.
  • Codons and amino acids are not universally interchangeable. Demonstrating one codon–amino-acid pairing does not establish that a platform can encode every noncanonical amino acid.
  • Multiple insertions add difficulty. Incorporating several different or consecutive noncanonical amino acids can be inefficient or unsuccessful in some systems; a review of genetic-code expansion discusses this limitation for in-vitro systems.
  • Results are platform-specific. The semisynthetic expanded-alphabet result, the quadruplet-codon work, and the B. subtilis systems establish distinct capabilities. None should be generalized to all bacteria or all proteins.
  • Research demonstrations are not proof of commercial readiness. The cited studies report engineered laboratory platforms and applications, not a marketed product based on expanded-alphabet protein production.

What is the main takeaway?

Bacteria can be engineered to build proteins with amino acids beyond the standard 20. In the expanded-alphabet approach, synthetic DNA letters create additional codons, but those codons become useful only when a compatible cellular and translation system can carry and decode their information. Other genetic-code-expansion methods can achieve related goals without adding DNA letters, so the mechanism matters when describing what a particular study has shown.
