AI drug discovery is a sequence of evidence-building steps, not a machine that turns a protein structure into a finished medicine. Models can help researchers prioritize biological targets, predict molecular structures and interactions, and suggest compounds to test. A prediction becomes useful drug-discovery evidence only when researchers check it experimentally; even a laboratory hit must pass further development before anyone can know whether it is safe and effective in people.

What AI contributes to drug discovery

A drug is intended to change a biological process in a way that benefits patients. The starting question is therefore biological: which process is involved in a disease, and could changing a particular protein or other molecular component produce a useful effect? That component is often called a target.

AI can help researchers analyze large biological and chemical datasets, recognize patterns, prioritize hypotheses, predict structures or interactions, and propose or rank molecules. These are supporting tasks. A model does not establish on its own that a target causes a disease, that a predicted molecule behaves as expected in cells or a living organism, or that a treatment benefits patients.

The evidence develops in stages. A predicted structure is a computational model. A hit is a molecule with a promising result in an early experiment. A development candidate has undergone more work to establish that its properties warrant further testing. Clinical studies then assess safety and whether it benefits people; regulatory approval is a separate decision based on the relevant evidence.

How the pipeline moves from a disease question to a medicine

1. Identify and prioritize a target

Researchers first investigate the disease biology and decide which target might be worth changing. Evidence can come from biological experiments, existing knowledge, and data analysis. AI may help find patterns or prioritize possible targets, but target prioritization is a hypothesis-generating task—not proof that acting on a target will help patients.

The strongest examples in the evidence discussed here focus on structure prediction and compound design rather than demonstrating that AI has solved target selection. In one reported CDK20 project, the researchers used the PandaOmics biocomputational platform to provide targets of interest. That is one company’s described workflow, not a universal sequence or independent proof that a particular target is therapeutically validated.

2. Model the target and its molecular context

A protein’s three-dimensional shape can help researchers reason about where another molecule might interact with it. A model may suggest a binding site or a plausible arrangement of molecules, providing a structural hypothesis to investigate. The quality and usefulness of that hypothesis depend on the specific biological question; a predicted arrangement is not an experimental observation.

AlphaFold 2 predicts protein structures from sequence. AlphaFold 3 extends the task to joint structures of molecular inputs, including proteins, DNA, RNA, small molecules called ligands, and other biomolecules. Google DeepMind and Isomorphic Labs describe AlphaFold 3 as building on an improved Evoformer-based system and using a diffusion network to assemble predicted structures. Its output can help researchers propose how molecular partners might fit together, but it does not establish that a predicted interaction occurs in a cell or organism. Google DeepMind and Isomorphic Labs’ AlphaFold 3 announcement explains the model’s scope and method.

3. Generate or rank molecules

Once researchers have a biological hypothesis and, where relevant, a structural model, computational tools can help suggest or prioritize molecules for testing. A design system might use the shape of a predicted binding site, known chemical information, or other data to propose compounds. Ranking is a way to choose what to investigate; a high-ranked molecule is not thereby a confirmed binder.

The CDK20 report gives a concrete example: the researchers used Chemistry42 to generate molecules based on an AlphaFold-predicted structure. The result illustrates how structure prediction and molecule generation can be connected in one workflow. It does not show that every predicted structure can support useful design, nor that a generated molecule will work before laboratory testing.

4. Make the molecules and test them

Computationally proposed compounds have to be synthesized and measured. Researchers use experiments appropriate to the question—for example, tests of whether a molecule binds a target or changes a biological response. Each assay has a scope: a binding measurement can support a claim about binding under those test conditions, but it does not alone show a disease benefit, acceptable safety, or efficacy in people.

Experimental results can also feed back into the computational work. If a proposed molecule does not perform as expected, researchers can reassess the model, design assumptions, assay, or target hypothesis. If a compound shows a promising result, they can use the data to guide further design and testing. This prediction–experiment loop, rather than a one-shot AI output, is central to interpreting AI-assisted discovery.

5. Optimize and develop promising hits

An early hit usually needs substantial work before it can be considered a development candidate. Researchers assess and improve properties such as potency, selectivity, and absorption, distribution, metabolism, and excretion (ADME). They also investigate safety and biological effects in appropriate preclinical settings. A binding result by itself does not resolve these questions.

Preclinical evidence can support a decision to enter clinical testing, but clinical studies are needed to determine how a candidate behaves in people and whether its benefits outweigh its risks. A model prediction, a biochemical result, and a clinical outcome answer different questions; they should not be treated as interchangeable levels of proof.

What protein structure prediction can—and cannot—tell researchers

Structure prediction is useful because a molecule’s shape and chemical features influence how it may interact with other molecules. A predicted protein or protein–ligand arrangement can help formulate a testable idea about a binding pocket, identify regions to explore, or inform which compounds to prioritize. Joint modeling broadens the kinds of molecular relationships a researcher can examine compared with protein-only prediction.

But a structure is not a complete account of a living system. The model does not itself show that the target is involved in a particular disease, that a proposed binding mode is correct under biological conditions, or that binding changes the target in a useful way. Nor does it determine whether a compound reaches the relevant tissue, remains stable, avoids harmful effects, or improves a patient outcome. Those questions require evidence beyond a predicted shape.

Approach What it models Potential use in discovery What the result establishes
Protein structure prediction, such as AlphaFold 2 A predicted protein structure from its sequence Provides a structural hypothesis that may help researchers investigate a target or possible binding site A computationally predicted protein structure, not a tested drug interaction or therapeutic effect
Joint molecular structure prediction, such as AlphaFold 3 Joint structures involving proteins and other biomolecules, including ligands, DNA, and RNA Can help researchers form hypotheses about how molecular partners may fit together A predicted joint structure, not experimental proof that an interaction occurs or that a compound works
Laboratory binding assay Whether a compound binds a target under the assay’s conditions Tests an interaction suggested by design or other evidence A measured binding result in that experimental context; not clinical safety or effectiveness

Google DeepMind says its AlphaFold database contains over 200 million predicted protein structures, a figure reported on its project page in 2025. The database makes predicted structures available as a research resource; its scale does not turn each entry into experimentally verified evidence or demonstrate that a drug can be designed against every structure. Google DeepMind’s AlphaFold project page provides the database description and information about the project.

The AlphaFold Server is described as offering prediction capabilities for non-commercial research. That access qualification matters: a research service and a database are not equivalent to unrestricted commercial-use rights, and access terms can differ between tools. The AlphaFold 3 announcement describes the server’s stated non-commercial research availability.

What an AI-assisted drug-discovery example actually shows

A 2022 preprint by InSilico Medicine researchers reports an early effort to identify a small-molecule inhibitor of CDK20, discussed in the context of hepatocellular carcinoma. The reported workflow combined an AlphaFold-predicted target structure with the PandaOmics biocomputational platform and Chemistry42 generative chemistry platform. It is a useful illustration of connecting computational proposals to laboratory experiments, but it is an early-stage research report—not evidence of an approved drug or clinical benefit.

From the first designs to a second round

In the initial round, the researchers synthesized seven compounds and tested them in biological assays. They reported a first hit with a measured binding affinity. They then generated and synthesized six additional compounds in a second round and reported a more potent hit. These counts describe that study only; they are not a general estimate of how many molecules an AI drug-discovery project must make.

The distinction between a prediction and a measurement is important here. The predicted CDK20 structure informed molecule generation; laboratory assays then supplied evidence about the synthesized compounds. The report does not make the hit equivalent to a treatment, and a binding measurement does not establish clinical efficacy.

What remained unresolved

The authors reported that further optimization, ADME evaluation, and kinase selectivity assessment were ongoing. Those remaining questions are precisely why a “hit” should not be called a clinical candidate or a medicine. The 2022 CDK20 preprint describes the reported experiments and the work still to be done.

How AI evidence fits into drug regulation

Regulators assess evidence in context rather than treating an AI label as proof of reliability. The FDA’s January 2025 draft guidance proposes a risk-based framework for assessing a model’s credibility for a particular context of use. In practical terms, the evidence needed to support a model may depend on the decision it informs and the consequences if its output is wrong. The guidance is explicitly draft, non-binding, and not for implementation; it should not be described as a final rule. Read the FDA draft guidance for its stated scope and status.

The FDA also reports receiving more than 500 submissions with AI components from 2016 to 2023 and receiving over 800 comments on its May 2023 AI discussion paper. These figures show regulatory engagement with AI-related drug-development questions; they do not count successful drugs or establish a clinical success rate. The figures are reported on the FDA’s AI in drug development page.

How to judge a claim about an AI-discovered drug

When a company, paper, or news story says AI “discovered” a drug, identify what the system actually produced and what was tested. These distinctions help prevent a model output from being mistaken for clinical evidence.

  • Target hypothesis: Was a disease-relevant target proposed or prioritized, and what evidence supports its role?
  • Structure prediction: Is the structure computationally predicted, experimentally determined, or both? What molecular context does the model cover?
  • Generated compound: Was the molecule only proposed computationally, or was it synthesized?
  • Experimental result: Was binding or another biological effect measured? In what assay and under what conditions?
  • Development stage: Have potency, selectivity, ADME, and safety been evaluated, or are they still outstanding?
  • Human evidence: Has the candidate entered clinical testing, and what do those studies show about safety and benefit?

A claim at one stage should not be silently upgraded to the next. “AI-generated molecule,” “tested hit,” “development candidate,” and “effective treatment” describe materially different evidence.

What AI drug discovery has established so far

AI can contribute useful hypotheses and prioritization across parts of drug discovery, with protein structure prediction and compound design offering concrete examples of how computation can guide laboratory work. AlphaFold 3 extends structural prediction to joint molecular inputs, and the CDK20 report illustrates researchers synthesizing and testing computationally designed compounds. Neither a large structure database nor an early binding hit is evidence that a treatment works in people. The decisive chain remains target biology, model-informed design, experimental validation, optimization, and clinical evidence.
