Atomic force microscopy (AFM) can image non-planar molecules when high-resolution noncontact measurements are combined with a functionalised tip, carefully chosen scan geometries and controlled atomic manipulation. A 2017 study demonstrated the approach on five synthetic hydrocarbon model compounds containing aliphatic, three-dimensional carbon frameworks. The result is a set of structural fingerprints that could help identify constituents in difficult hydrocarbon mixtures, although it is not yet a routine method for analysing every molecule in crude oil.

The work addresses what “AFM no longer falls flat” really means: AFM was easiest to interpret when a molecule presented a relatively flat, planar structure. Molecules with tetrahedrally coordinated carbon atoms can sit on a surface in more than one orientation, making their images harder to read. The researchers used contrast from noncontact AFM and deliberately changed the molecules with the tip to separate those possibilities.

Why did AFM previously “fall flat”?

AFM does not photograph a molecule in the conventional sense. A very sharp probe moves over a surface and senses variations in the interaction between the tip and the molecule. In high-resolution noncontact AFM, the probe oscillates without making ordinary contact, and changes in its motion are converted into an image of the molecular structure.

Planar aromatic molecules are comparatively straightforward because their carbon skeletons tend to lie in, or close to, one plane. Bond directions and rings can therefore produce a consistent image when the molecule is adsorbed on a suitable substrate. An aliphatic group is different. Its carbon atoms are connected through a three-dimensional arrangement, and several neighbouring carbons may point above or below the surface. The same molecule can adopt different adsorption geometries, so an image can be difficult to interpret without additional evidence.

That is the limitation behind the phrase “falls flat”: the instrument itself does not stop working, but the molecule’s non-planar shape makes the contrast ambiguous. The new work showed that the ambiguity can be reduced by combining images collected under different conditions with atom-by-atom changes to the molecule.

What molecules were tested?

The team did not place an arbitrary crude-oil sample under the microscope. It designed and studied five synthetic hydrocarbon model compounds. Each contained aliphatic motifs relevant to petroleum asphaltenes or other complex hydrocarbons, together with planar polycyclic aromatic portions that provided a useful structural reference.

Study element What was used Why it mattered
Number of samples Five synthetic model compounds Allowed the researchers to test known structures rather than guess the composition of a natural mixture.
Three-dimensional features Linear alkyl and cyclic aliphatic groups with neighbouring tetrahedrally coordinated carbon atoms These motifs create multiple possible orientations on the surface.
Planar reference features Polycyclic aromatic moieties Provided a more familiar AFM contrast against which the aliphatic structures could be interpreted.
Sample preparation Sublimation followed by deposition on the measurement surface The molecules were reported to survive deposition intact, an essential condition for assigning the resulting images.

The distinction between model compounds and natural material is important. The experiment demonstrates a measurement strategy on selected, structurally defined molecules. It does not establish that every constituent of a crude-oil sample can already be identified directly and routinely with the same procedure.

How the non-planar AFM method works

1. Deposit the molecule without destroying it

The compounds were deposited by sublimation. The Royal Society of Chemistry paper reports that the molecules remained intact during this process. If a molecule fragmented or rearranged before imaging, an apparently clear AFM image could describe a product of sample preparation rather than the original compound.

2. Image with a high-resolution noncontact tip

The researchers used high-resolution noncontact AFM with a functionalised tip. Functionalisation changes the chemical and mechanical character of the probe apex, allowing fine features in the molecule to produce stronger, more interpretable contrast than a less controlled tip would provide. The measurement was performed at more than one scan height and with different adsorption geometries, because a single viewpoint might conceal part of a three-dimensional carbon framework.

3. Compare the possible adsorption geometries

A linear chain or ring can lie in several ways on the surface. The team therefore treated the geometry as part of the interpretation rather than assuming that every molecule had adopted one ideal orientation. Features that persisted or changed predictably as the tip height and viewing geometry changed supplied evidence for the underlying aliphatic arrangement.

4. Manipulate individual atoms

Imaging alone was not the only source of information. Atomic manipulation with the AFM tip allowed the researchers to remove hydrogen atoms from sp3-hybridised carbon sites and to alter non-planar parts of the molecules. Breaking selected C–H bonds can convert an aliphatic site into an unsaturated or aromatic structure. The resulting product can then be compared with the starting image, providing a chemical test of the original assignment rather than relying solely on visual resemblance.

5. Use controlled transformations as fingerprints

Each starting structure and its manipulated products form a related set of images. If a proposed aliphatic motif changes into the expected aromatic counterpart after a specific manipulation, that sequence acts as a fingerprint. The method therefore combines shape information, adsorption behaviour and reactivity at individual sites.

Chemistry World described additional experiments in which electron injection and thermal annealing were used to force a linking chain into an untwisted conformation. It also reported that a carbon-monoxide-modified tip oxidised an alkyl chain to an alkenyl chain, supporting the conclusion that the deposited molecule had arrived intact. Those details are experimental observations reported for this study, not a general guarantee that every hydrocarbon can be transformed in the same way.

What changed compared with imaging a flat aromatic molecule?

Question Planar aromatic structure Non-planar aliphatic structure in this study
Surface presentation Often close to one dominant plane May adopt several orientations because carbon atoms project in three dimensions
Image interpretation Bond and ring contrast can be read directly with fewer geometric assumptions Contrast must be checked against scan height and alternative adsorption geometries
Role of manipulation Useful for confirming a structure but not always necessary for basic ring assignment Used to remove hydrogen atoms or change selected groups, creating products that test the original assignment
Output A high-resolution image of a comparatively stable planar framework A set of images and reaction products that together identify an aliphatic motif

The advance is therefore methodological rather than a new AFM hardware category. The same general family of microscope can provide more information when the experiment is designed around the molecule’s three-dimensional shape and when the tip is used as a controlled chemical tool.

What did the researchers actually find?

The images distinguished both linear and cyclic aliphatic groups in different adsorption geometries. The researchers could observe non-planar motifs, manipulate them, and compare the altered structures with aromatic counterparts generated from the original molecules. The Royal Society of Chemistry paper concludes that these observations provide fingerprints that can facilitate assignments in previously unknown samples.

That conclusion has three parts:

  • Aliphatic groups can be resolved. They are not invisible simply because they are three-dimensional; they require a measurement and interpretation strategy that accounts for their geometry.
  • Different views carry useful information. Changing scan height or considering another adsorption orientation can reveal whether a feature belongs to the carbon skeleton or is an imaging artefact.
  • Chemical manipulation adds confirmation. A controlled C–H bond cleavage or other local transformation supplies a before-and-after comparison that can discriminate between structures with similar static images.

No study-result statistic such as a universal resolution limit, identification success rate or percentage of crude-oil components identified was reported in the supplied accounts. The five-compound demonstration should not be presented as such a benchmark.

Why this matters for asphaltenes and other hydrocarbon mixtures

Asphaltenes and related petroleum fractions contain molecules with substantial structural diversity. A bulk analytical method reports an average or an ensemble of signals, whereas AFM can examine individual molecules. In principle, that single-molecule view could reveal constituents that are hidden when many different structures contribute to the same bulk measurement.

The practical value of the study is the possibility of building a library of structural fingerprints. An unknown molecule could be compared with images of known aliphatic and aromatic motifs, including the products formed after controlled manipulation. Such a library could help a researcher decide whether a feature is a linear chain, a cyclic group, or a planar aromatic segment.

That future use remains conditional. The demonstration used synthetic model compounds selected to test the method. Natural crude oil contains a far broader and less predictable mixture, and its components may differ in abundance, adsorption behaviour and susceptibility to manipulation. The study supports a route toward future structural assignments; it does not validate a universal, routine workflow for crude-oil analysis.

What the experiment does not prove

  • It does not image an entire crude-oil sample as a finished analysis. No general survey of crude-oil constituents was reported.
  • It does not remove the need for sample preparation. Intact sublimation and controlled deposition were part of the demonstration.
  • It does not make every non-planar molecule unambiguous. The approach reduces ambiguity by combining geometry, contrast and manipulation; it does not imply that one image is always sufficient.
  • It does not establish a consumer technique. High-resolution noncontact AFM, functionalised probes, low-temperature or otherwise specialised measurement conditions, and atomic manipulation are specialist laboratory capabilities.
  • It does not provide a universal performance number. The published accounts give no single accuracy, throughput or detection-limit figure that can be applied to all hydrocarbons.

How to read the “new dimension” claim accurately

Chemistry World presented the work as a way for a functionalised AFM tip to help researchers see crude oil in a new dimension. The phrase is best understood as a description of the potential application: three-dimensional molecular information may become accessible in complex hydrocarbon research. It should not be read as a claim that the experiment already solved crude-oil characterisation.

Ruslan Temirov, identified by Chemistry World as leader of the low-temperature scanning tunnelling microscopy and AFM group at the Jülich Research Centre in Germany, said: “This work makes a further step precisely in that direction, demonstrating that the structure of relatively large, soft and non-planar molecules can also be imaged with an astonishing amount of detail.” The statement describes the significance of the advance; it is not a measured performance statistic.

What readers should take away

AFM did not suddenly become capable of seeing every molecule in three dimensions. The advance was to treat non-planarity as an experimental problem that can be solved with several coordinated observations. A functionalised noncontact tip, images acquired at different geometries, intact molecular deposition and controlled atomic manipulation together made aliphatic structures distinguishable from planar aromatic ones in five defined hydrocarbon compounds.

For future petroleum and materials research, that combination offers a way to turn difficult single-molecule images into chemical fingerprints. For now, the evidence supports a carefully bounded conclusion: high-resolution AFM can characterise selected non-planar hydrocarbon model molecules in remarkable detail, and the method may help assign unknown structures, but broader crude-oil application still requires validation on real, complex mixtures.
