Search by what a molecule does, not only by what it looks like. Activity-profile searching uses recorded biological responses to find compounds that may behave alike even when their chemical structures are unrelated. The Chemical Checker, described in a 2020 report, was proposed as a complement to structure-similarity searches: it links chemical, target, network, cellular and clinical data so researchers can prioritize new experiments. Its predictions and cell tests are discovery evidence, not proof that a compound is safe, effective or ready for patients.
Why search by activity instead of structure?
Most virtual screening begins with a known compound or a molecular shape associated with a desired property. Researchers encode that structure, then retrieve molecules with similar scaffolds, substructures or three-dimensional features. This is useful because related structures often share targets, physicochemical properties and metabolism patterns.
Structure similarity is not a complete map of pharmacology, however. Two molecules can have very different arrangements of atoms yet produce similar effects in a cell. They may converge on the same target, influence different targets that sit in the same pathway, or trigger compensating changes elsewhere in a biological network. A search restricted to chemical resemblance can therefore miss candidates that are biologically relevant but structurally distant.

Instead of asking, “Which molecules look like this one?”, it asks, “Which molecules produce a similar pattern of biological measurements?” The pattern might include target binding, pathway perturbation, gene-expression changes, cellular viability or other assay results. A researcher can begin with a compound known to have a desired response, retrieve molecules with comparable profiles, and then investigate whether their different structures offer advantages such as new intellectual-property space or a different selectivity profile.

The two approaches answer different questions and are best treated as complementary. Structure search can work when a reliable chemical representation and a well-defined reference ligand are available. Activity search can expose relationships that chemistry alone does not make obvious, but its quality depends on whether the underlying assays are available, comparable and curated.
What the Chemical Checker is
The Chemical Checker was presented as a resource for comparing molecules across multiple bioactivity layers. A report in Chemistry World, published 27 May 2020, described a curated collection of roughly 800,000 molecules assembled from existing databases. That is an approximate, report-era figure; it should not be read as the current size of the service.
Rather than reducing every molecule to one structure fingerprint, the resource represents each molecule with profiles drawn from five levels. The report says every level is divided into five subcategories, creating a set of related fingerprints that can be compared or correlated. The levels move from chemistry to biology and, at the top end, to information about medicines and adverse effects.

| Level | What is represented | Question it can help investigate |
|---|---|---|
| 1. Chemical structure | The molecule’s basic chemical representation | Which compounds are structurally similar or share a scaffold? |
| 2. Molecular targets | Known binding partners or other affected biomolecules | Which compounds engage the same proteins or molecular entities? |
| 3. Biological networks | Network-level consequences of perturbing targets | Which compounds influence connected pathways or systems? |
| 4. Cellular measurements | Cell-level observations, including assay results such as cytotoxicity | Which compounds produce comparable responses in cells? |
| 5. Clinical information | Reported therapeutic indications and side effects | Which compounds or medicines have related use or safety patterns? |
The levels should not be mistaken for five kinds of clinical proof. Structure, target, network and cellular records are mostly preclinical or mechanistic observations. The clinical level records information associated with medicines; it does not turn every database match into an approved treatment or establish that a new candidate will work in people.

How an activity-profile search works
1. Define the biological property you need
Start with a measurable outcome rather than a preferred scaffold. Examples include reversing a disease-associated cellular signature, reducing a particular toxicity signal, or reproducing the response profile of a reference compound. Write down the assay type, cell context, concentration range and direction of effect that matter. A vague goal such as “find a better drug” cannot be evaluated consistently.
2. Choose a reference profile
The reference can be a small molecule with a known phenotype, a set of compounds, a target perturbation or another recorded bioactivity signature. The more complete and well-annotated the profile, the easier it is to distinguish a genuine biological relationship from a match caused by missing measurements. If the reference has data in only one assay, treat the result as a narrow hypothesis rather than a broad activity equivalence.
3. Compare profiles across the available levels
Use the resource’s fingerprints to look for concordance. A candidate that resembles the reference at the target level but disagrees at the cellular level may act through the same protein without producing the same phenotype. Conversely, a structurally distant candidate with matching network and cell profiles may be worth testing even when no shared scaffold is apparent. The report describes the project’s goal as systematically measuring connections between different bioactivity spaces; in the words of project leader Miquel Duran-Frigola, “Our goal was to systematically measure the correlation or the connection between each of these bioactivity spaces.”

A similarity score is a prioritization device, not a conclusion. For every high-ranking molecule, check which assays contributed to the profile, whether the experiments used comparable cell types and conditions, how many observations are present, and whether the result is direct measurement or an annotation transferred from another source. Keep candidates with independent support across more than one level, but do not discard a useful lead solely because one level is sparse.

5. Test the prediction experimentally
Move from database ranking to an assay that directly measures the desired property. Confirm the effect in an appropriate cellular model, include positive and negative controls, and test concentrations that separate a specific response from general toxicity. If the result is important, repeat it in an independent model and examine whether the proposed target or pathway changes as expected. These experiments establish whether the prediction survives laboratory testing; they do not by themselves establish pharmacokinetics, dosing, safety or efficacy in humans.
What the 2020 report demonstrated
Countering effects associated with Alzheimer’s-linked mutations
The team used the resource to search for compounds predicted to counteract effects of gene mutations associated with Alzheimer’s disease. They then examined the predictions in cellular models and reported experimental confirmation. The example was deliberately framed as a test of generalization: much of the underlying input came from cancer cell lines, so the researchers asked whether those data could help identify activity relevant to a different disease context.
This is a proof-of-concept for candidate prioritization. It does not show that any identified compound treats Alzheimer’s disease, reaches the brain, has an acceptable safety margin or benefits patients. The cellular result indicates that a predicted relationship was sufficiently plausible to test and was observed under the reported laboratory conditions.
Mimicking three biologic medicines
The report also says the platform predicted compounds that might mimic the biological action of three biologic drugs. Laboratory experiments confirmed those predictions, and the article describes the success rate as high. No numerical rate is given, so there is no defensible percentage to quote. “Confirmed in the lab” means the relevant experimental readout matched the prediction in the tested systems; it is not evidence of equivalence in manufacturing, dosage, clinical effect or immunogenicity.

Structure search and activity search compared
| Decision point | Structure-based search | Activity-profile search |
|---|---|---|
| Primary object compared | Chemical structure, substructure or shape | Recorded biological-response profile |
| Typical discovery | Related scaffolds and analogues | Structurally different molecules with similar measured effects |
| Main data requirement | A consistent chemical representation and reference structure | Curated, sufficiently complete and comparable assay or biological data |
| Strength | Transparent chemical relationships and straightforward analogue design | Can reveal convergent biology that structural resemblance misses |
| Common blind spot | Misses unrelated chemotypes with shared phenotypes | Can be distorted by sparse, inconsistent or context-dependent measurements |
| Evidence stage in the report | Used as the familiar baseline | Database predictions followed by cellular experiments |
Neither method has a universal performance advantage. A medicinal-chemistry team may use structure similarity to make analogues, activity profiles to find alternative chemotypes, and then combine both signals when selecting compounds for synthesis or testing. Agreement between independent methods can increase confidence; disagreement is a reason to inspect assay context rather than automatically favor one score.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. Why biological context matters
Activity is not an intrinsic label that behaves identically in every experiment. A response can depend on cell type, receptor expression, exposure time, concentration, readout technology and the difference between a direct molecular interaction and a downstream consequence. Two records that look similar numerically may not be biologically interchangeable if their experimental contexts differ.
The report explicitly notes that the Chemical Checker’s input data are incomplete and inconsistently reported. Missing measurements can make two compounds appear dissimilar simply because one has been studied less. Conversely, shared annotations or broad toxicity signals can make unrelated compounds look similar. Researchers should preserve provenance for every profile component and treat data density, assay comparability and uncertainty as part of the result.
Network-level matches also require care. As project leader Patrick Aloy explained, “Then, when you interfere with the activity of one of these targets, most of the time these perturbations will spread throughout the cellular networks – this is the third level that we called networks.” Network propagation can explain why different targets lead to related phenotypes, but it can also carry an indirect or nonspecific effect through many connected nodes. A network match therefore suggests a mechanism to investigate, not a demonstrated causal chain.

Interpreting a candidate without overclaiming
- Prediction: the molecule’s recorded profile resembles the requested activity pattern.
- Prioritization: the match is strong or distinctive enough to justify an experiment relative to other candidates.
- Cellular confirmation: an assay in a cell model reproduces the predicted direction or phenotype under stated conditions.
- Preclinical evidence: multiple nonhuman experiments address mechanism, exposure or safety.
- Clinical evidence: human studies establish benefits and risks for a defined use.
The Chemical Checker examples reach the first three stages described above, not the last two. A profile match cannot establish a safe dose, absorption, distribution, metabolism, toxicity, therapeutic index or patient benefit. It also cannot justify self-medication or a treatment recommendation.
Access, currency and practical due diligence
The 2020 report described the Chemical Checker as available through an open-access online platform. That historical description does not establish that the site is operating now, that access remains unrestricted, or that the data coverage and interface are unchanged. Before building a workflow around it, verify the current service status, release or update date, licensing terms, downloadable formats, API availability and documentation.
Also record the version or snapshot used for a project. A database can change as source databases add assays, correct structures, retire records or revise annotations. Without a dated snapshot and a list of contributing evidence, another researcher may not be able to reproduce the candidate ranking.

A practical decision framework for discovery teams
- Use structure search first when you have a validated reference ligand, a clear scaffold objective or a well-defined chemical series.
- Add activity search when structurally unrelated compounds could plausibly produce the same phenotype, or when your current series has poor selectivity, solubility or intellectual-property prospects.
- Require provenance for every activity feature: source assay, biological system, measurement type and date or version.
- Prioritize orthogonal evidence by favoring candidates supported at more than one biological level or by independent assays.
- Design the next experiment before ranking so that each candidate has a clear confirmatory test and a failure criterion.
- Separate discovery language from medical claims in reports, presentations and databases; call a result a predicted or cellularly confirmed activity unless later evidence supports a stronger statement.
What this approach changes in drug discovery
Activity-profile searching broadens the question a discovery team can ask. Instead of staying within the chemical neighborhood of a known molecule, researchers can search for convergent biology and then decide whether a new chemotype is worth making or buying for laboratory work. The Chemical Checker’s layered design is intended to connect those perspectives, from molecular structure and targets through networks and cell measurements to indications and side effects.
Its value is therefore strategic rather than magical: it can expose hypotheses that a structure-only query would not return, while still requiring careful assay interpretation and experimental validation. The 2020 demonstrations show that predictions can guide cellular tests in disease-related and biologic-drug-mimic settings. They do not establish a replacement for medicinal chemistry, pharmacology, toxicology or clinical trials.
