Yes—an AI method can propose missing hydrogen sites in an inorganic crystal while keeping the measured host structure fixed. Reents et al. adapted the MatterGen score-based diffusion model with the TD-Paint conditioning approach, then relaxed the proposed hydrogen positions with a machine-learning interatomic potential and finally relaxed all atomic positions. On the authors’ MC3D test set, the workflow exceeded a 97% Lower Energy or Structural (LES) success rate. LES means that the result either matched the reference structure or produced a configuration with lower density-functional-theory (DFT) energy; it does not mean that more than 97% of individual hydrogen coordinates were recovered exactly.

The method addresses a common crystallography problem: hydrogen is often absent or uncertain in otherwise usable crystal records. It is a computational reconstruction aid, not a substitute for neutron diffraction or other experimental validation when the exact hydrogen arrangement matters.

What the model actually reconstructs

The system starts with an inorganic host crystal whose heavier-atom framework is known and whose hydrogen positions are missing or incomplete. The user also supplies the number of hydrogen sites to add. The model then generates coordinates for those sites while conditioning on the known portion of the structure.

This is crystal-structure inpainting, not protein folding and not the routine addition of hydrogens to a protein-ligand file. The target is an inorganic periodic structure: the lattice and known atoms provide the context, and the diffusion model fills the specified vacancies with chemically plausible hydrogen arrangements.

Why diffusion is useful for a missing-site problem

A score-based diffusion model learns how plausible structures are distributed. During generation, it starts from a noisy or randomized configuration and repeatedly applies a learned score field to move the unknown coordinates toward arrangements that resemble valid crystal structures. TD-Paint supplies the conditioning mechanism: known atoms remain the anchor while the missing region is generated around them.

The output is not accepted solely because the coordinates look reasonable. The workflow applies a constrained relaxation in which the host is held fixed and only the generated hydrogen sites are optimized with a machine-learning interatomic potential. A subsequent full positional relaxation allows the complete structure to settle. This two-stage treatment helps separate an initially plausible placement from a configuration that remains stable when the surrounding atoms can respond.

Why hydrogen is often missing from crystal structures

Hydrogen is difficult to locate with ordinary X-ray diffraction because it scatters X-rays much more weakly than heavier elements. A dataset may therefore contain a well-refined metal, oxygen, carbon or halide framework while omitting hydrogen coordinates or inserting heuristic positions.

Neutron diffraction is a reference technique for locating hydrogen, but neutron experiments require access to large facilities and generally need substantially more sample than an X-ray measurement. Experimental X-ray methods have improved, yet historical databases still contain entries with incomplete hydrogen information and variable structure quality.

For database curation, materials screening and computational follow-up, a plausible completion can be valuable even when a new diffraction experiment is impractical. The result should be treated as a candidate structure whose credibility depends on the source record, chemistry and subsequent validation.

How the reconstruction workflow works

  1. Provide the host structure. The input contains the known crystal lattice and atomic sites, with hydrogen positions absent or marked as the unknown portion.
  2. Specify the missing-site count. The workflow needs the expected number of hydrogen atoms or sites before generation begins. It does not infer that number automatically.
  3. Initialize the unknown sites. The missing hydrogen coordinates are initialized for the diffusion process while the known host supplies the conditioning context.
  4. Run conditioned diffusion inpainting. The MatterGen-based score model, adapted with TD-Paint, iteratively generates hydrogen arrangements compatible with the fixed host.
  5. Relax hydrogen with the host fixed. A machine-learning interatomic potential optimizes the generated hydrogen positions without allowing the known framework to move.
  6. Perform full positional relaxation. The complete structure is relaxed so that the host and inserted hydrogens can reach a lower-energy geometry together.
  7. Evaluate the candidate. The study compares structures and energies using calculated structure matching and DFT-based energy comparisons, producing the LES outcome used in its benchmark.

The fixed-host stage is important when the host coordinates come from an experiment that should be preserved. The later full relaxation acknowledges that adding hydrogen can change bond lengths, angles and local geometry. In a production workflow, those two stages should remain distinguishable in records so users know which structure was generated under a strict host constraint and which was allowed to relax globally.

What “more than 97% success” means

Reents et al. report an LES success rate above 97% on hydrogen-containing materials from the MC3D database. A prediction counts as successful when it either matches the reference structure or yields a configuration that is more stable according to DFT than the initial reference from the experimental source database. When MC3D entries flagged as theoretical are excluded, the reported rate exceeds 99%.

Those figures are benchmark criteria, not a universal coordinate-level accuracy claim. A structure can qualify because its energy is lower even if individual hydrogen atoms do not occupy the exact coordinates recorded in the reference. Conversely, a chemically sensible placement may fail a strict structural comparison while still being useful for screening. Always report the LES definition with the percentage.

What was tested

The benchmark included both structures that had already been relaxed with DFT and host structures taken directly from experimentally determined records. That distinction matters: the model was tested in a relatively clean computational setting and in a setting closer to how incomplete database entries are encountered.

The authors also tested structures with up to 40 atoms per unit cell even though training structures contained no more than 20 atoms per unit cell. Performance remained high in the tested range, but the paper reports a reduction for larger systems, particularly experimental structures above 32 atoms per cell. This is evidence of bounded extrapolation, not proof that the method scales equally well to arbitrarily large or chemically novel crystals.

The most important input limitation: you must know the site count

The workflow assumes that the number of missing hydrogen sites is known. General automatic determination of that count is left for future work. An experimental file may state an expected hydrogen content, or chemical reasoning may provide it from composition, charge balance and known coordination.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

If the count is wrong, the model is solving a different problem: it will place the requested number of sites, not discover the correct stoichiometry. A practical pipeline should therefore record where the count came from, whether it is measured or inferred, and whether alternative counts were tested. Comparing candidates with plausible counts can expose an inconsistent input, but that comparison is an external analysis step rather than a capability claimed by the paper.

How to interpret a generated structure responsibly

Use the model as a candidate generator

A completed file is best understood as a hypothesis about the missing hydrogen arrangement. It can support database cleanup, structure searches, candidate generation for energy calculations and prioritization of samples for further measurement. It should not silently replace the original record or be presented as an experimentally observed coordinate set.

Check chemistry and provenance

  • Confirm that the supplied hydrogen count is consistent with the reported composition and charge balance.
  • Inspect hydrogen coordination, bond lengths and contacts for chemically implausible environments.
  • Keep the original host, the constrained-relaxation result and the fully relaxed result as separate versions.
  • Record the potential, relaxation settings and DFT method used for any energy comparison.
  • Check whether the source entry is experimental, theoretical or marked with another quality flag.

Validate when the answer must be definitive

If a publication, safety decision or mechanistic conclusion depends on the exact hydrogen arrangement, use an appropriate experimental method or an independent computational validation. Neutron diffraction remains a reference approach for hydrogen location, subject to its facility and sample requirements. The AI completion can help design or interpret that work, but it does not turn an incomplete measurement into a confirmed observation.

Computational inference versus experimental determination

The two approaches answer related but different questions. Computational inpainting asks, “What hydrogen arrangement is plausible given this host and a specified count?” An experiment asks, “What arrangement is supported by the measured scattering data under the stated conditions?”

Aspect Diffusion inpainting Experimental determination
Primary output A candidate structure generated from the known host Measured evidence used to refine hydrogen positions
Required input Host structure plus the number of missing hydrogen sites Sample, measurement setup and an experiment capable of sensing hydrogen
Resources Structure-generation software, an interatomic potential and electronic-structure calculations for evaluation Specialized instrumentation, facility access and usually substantially more sample for neutron work
Validation Structure matching, relaxation and DFT energy comparisons Agreement with measured diffraction or other directly relevant observations
Main uncertainty Dependence on site count, training distribution, chemistry and relaxation choices Resolution, sample quality, experimental conditions and model refinement choices

Neither column is automatically superior. Inpainting is fast and useful for exploring possibilities when measurements are incomplete; experiments provide the evidence needed when a definitive structural assignment is required. The sensible choice depends on whether the immediate goal is screening or confirmation.

What the method is not

Not protein hydrogen placement

Protein-structure tools solve a different problem. For example, Protoss evaluates rotatable polar hydrogens, protonation and tautomer states, ambiguous Asn, Gln and His flips, water orientations and hydrogen-bond interactions in protein-ligand complexes. Those tasks involve molecular conformations and biochemical states, not periodic inorganic-crystal inpainting. Results or accuracy figures from protein hydrogen-placement studies cannot be transferred directly to this model.

Not automatic discovery of every missing atom

The reported application focuses on missing hydrogen positions while preserving a known host. It does not establish unrestricted reconstruction of arbitrary missing elements, unknown lattice contents or every kind of crystallographic disorder.

Not a guarantee for every material

The benchmark supports the reported MC3D test distribution and the tested size range. It does not show equal performance for every composition, defect type, hydrogen count, experimental refinement convention or unit-cell size.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Code, data and reproducibility

The authors report that XtalPaint is publicly available on GitHub and that its functions can be used from Python without AiiDA. AiiDA integrations support remote execution and provenance tracking, which is useful when many candidate structures, relaxations and energy calculations must be audited. Generated data and plotting scripts are archived on Materials Cloud, according to the paper.

Availability of code does not remove the need to document inputs. A reproducible record should include the host file, lattice convention, missing-site count, initialization and generation settings, potential version, relaxation constraints and DFT settings used to calculate LES-related comparisons.

Practical decision guide

Choose inpainting first when

  • The host framework is reliable but hydrogen coordinates are absent.
  • You have a defensible hydrogen count from composition, experiment or chemical reasoning.
  • You need candidate structures for screening or downstream calculations.
  • Experimental confirmation is costly, slow or not yet justified.

Prioritize measurement when

  • The exact hydrogen geometry changes the scientific or engineering conclusion.
  • The hydrogen count itself is uncertain.
  • The structure is outside the tested size or chemistry range and model uncertainty is consequential.
  • The generated candidates disagree strongly or contain chemically implausible contacts.

Use both when the stakes are high

Generate and relax candidates to narrow the possibilities, then compare the most credible arrangements with an experiment that can resolve hydrogen. Preserve all alternatives and their assumptions rather than reporting one AI-generated completion as fact.

Bottom line for readers

This diffusion-based approach makes missing-hydrogen reconstruction practical by conditioning generation on a known inorganic host and refining the proposed sites in two relaxation stages. Its headline result—above 97% LES success overall and above 99% after excluding theoretical-flagged MC3D entries—is impressive within the paper’s definition and test set. The essential cautions are equally concrete: supply the missing-site count, respect the reported size and dataset limits, and distinguish a structurally or energetically successful candidate from experimentally confirmed hydrogen coordinates.
