A mismatch between your purchase register and GSTR-2B is a reconciliation exception, not automatic proof that credit is wrong. Start with the portal statement, compare it with invoices, books, imports and reverse-charge records, classify every difference, and claim only credit that is both reported and legally eligible. Keep a dated evidence trail so a later audit or DRC-01C notice can be answered from the same reconciliation file.
What a GSTR-2B mismatch actually means
GSTR-2B is a starting statement of input tax credit information available on the GST portal for a tax period. GSTN advises taxpayers to reconcile the statement with their own records and books, prevent duplicate claims, reverse credit required by law and pay reverse-charge tax. The amount shown in GSTR-2B is therefore not a blanket approval of every rupee of ITC.
A difference can be caused by reporting timing, an amended document, a duplicate booking, an import record arriving through a different channel, an incorrect action in the Invoice Management System (IMS), or a legal restriction that the statement cannot determine from supplier data alone. Treat each invoice as an exception to resolve, not as a reason to adjust the entire return by a plug figure.
Which data feeds GSTR-2B, and why timing creates differences
Supplier filings in GSTR-1, GSTR-1A and the Invoice Furnishing Facility (IFF), together with filings in GSTR-5 and GSTR-6, feed the relevant details into GSTR-2B. Import data is received from ICEGATE. A supplier filing late, amending an invoice, or uploading a credit note in a later period can therefore make your purchase register and the current statement look different even when the underlying transaction is genuine.

Use the document’s reporting period and amendment history rather than assuming that the accounting date and the GSTR-2B period must be identical. A purchase booked after month-end, a supplier amendment, or an import bill of entry processed after the accounting entry can all create a timing item that belongs in a tracked queue instead of an immediate claim.
Freeze the period and collect a complete evidence set
Reconciliation becomes unreliable when files are downloaded on different dates or after a return has been edited. Freeze the period first, then save the following files in a folder named with the GSTIN, return period and download date:
- Purchase register for the period, including invoice, debit-note and credit-note lines.
- General-ledger extract for input CGST, SGST/UTGST and IGST, with the accounting document number.
- Filed GSTR-3B copy and the payment or filing acknowledgement.
- GSTR-2B download and its generation or download date.
- Import register, bills of entry and ICEGATE-related data where imports are involved.
- Reverse-charge register, self-invoices and payment evidence where applicable.
- IMS action history and the date on which the statement was recomputed, if IMS is used.
Record whether each return was filed, amended or still pending. Do not overwrite an earlier download: retain the original file and label later versions so a reviewer can see what changed.

Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Clear out junk files and repair common Windows errorsFree Scan →Run the GST portal comparison reports
Use the GST portal’s Tax Liabilities and ITC comparison facility rather than relying only on a spreadsheet total. The facility provides separate reports for non-import and import credit and allows CSV or Excel downloads for invoice-level investigation. The comparison has reported GSTR-3B ITC against GSTR-2B from August 2022; the import comparison applies from July 2020.
- Sign in to the GST portal for the relevant GSTIN and open the return-period view for the frozen month.
- Open the Tax Liabilities and ITC comparison reports.
- Download both the non-import and import detail files where the business has imports. Save the files without changing column names or source totals.
- Compare GSTIN, document number, document date, taxable value and each tax head: IGST, CGST, SGST/UTGST and cess.
- Match credit notes and debit notes separately. A credit note can reduce eligible ITC even when the original invoice still appears in the register.
- Reconcile the resulting invoice-level exceptions to the filed GSTR-3B, not to a draft return that was never filed.
Use a unique key such as supplier GSTIN plus document number, document date and tax amount. Keep a second key for amended documents so an original and its amendment are not counted as two unrelated invoices.

Give every variance one reason code
A reason code turns an unexplained difference into an action list. Assign one primary code to each line, add a short explanation, name an owner and set a due date. Use a consistent code list across periods.
| Reason code | What it usually indicates | Immediate treatment |
|---|---|---|
| SUP-NOT-FILED | Supplier has not uploaded the invoice in GSTR-1, GSTR-1A or IFF. | Defer the claim; request the exact correction and monitor the next statement. |
| SUP-LATE | The supplier filed after your books or after the statement cut-off. | Track the expected period and claim only after eligibility is confirmed. |
| SUP-AMEND | Supplier changed an invoice, tax value, date or GSTIN. | Match the amended document and remove any duplicate original line. |
| CN-DN | A credit note or debit note changes the original tax amount. | Adjust the original claim and retain both documents. |
| BOOK-DUP | The same invoice was entered twice in the register or ledger. | Retain one valid line and reverse any duplicate claim. |
| BOOK-PERIOD | The accounting entry belongs to another period. | Move it to the correct period and document the cut-off decision. |
| IMP-TIMING | Bill-of-entry or ICEGATE data is not in the same period as the book entry. | Match the bill of entry and wait for the import report or correct period. |
| RCM | Tax is payable by the recipient under reverse charge. | Pay the tax and claim credit only after statutory conditions and evidence are met. |
| IMS-ACTION | Accept, reject or pending action changed what flows into the next statement. | Review the source document, correct the action and recompute before filing. |
| LEGAL-RESTRICTION | Section 16(4), place-of-supply or another statutory condition limits credit. | Exclude or reverse the restricted amount and record the legal basis. |
| BLOCKED-ITC | The expense falls within a blocked-credit category or another exclusion. | Do not claim, or reverse if already claimed. |
| BOOK-ERROR | Wrong GSTIN, tax head, amount or document number was posted. | Correct the books and preserve the adjustment trail. |
Resolve supplier-caused differences
Send a precise correction request
Do not send a supplier a screenshot showing only a total. Provide the supplier GSTIN, invoice or credit-note number, document date, taxable value, tax heads, the period in which you expected the document and the exact correction required in GSTR-1, GSTR-1A or IFF. Ask the supplier to confirm the filing period and retain the response.

Record the supplier’s promised filing date, the person responsible for follow-up and the first GSTR-2B in which the document is expected. When it appears, match the amended values to the invoice and remove the exception. If the supplier does not correct the record, keep the correspondence and document why the credit was deferred or reversed.
Handle amendments and credit notes carefully
An amended invoice can leave an original line and a corrected line in different extracts. Tie both to one transaction, use the latest valid values and check whether a credit note has reduced the tax. Never claim both the original and amended tax amounts simply because both appear in downloaded data.
Use IMS without creating a second mismatch
The Invoice Management System is an optional GST portal facility introduced in October 2024. For invoices presented in IMS, you can accept, reject or leave a document pending. Those actions affect the next GSTR-2B. A mistaken action can be changed, and the statement can be recomputed until the corresponding GSTR-3B is filed.

- Open the IMS document list and compare each invoice with the purchase order, receipt evidence, tax invoice and books.
- Accept only a document that belongs to your GSTIN and passes your commercial and legal checks.
- Reject a document that is demonstrably wrong, belongs to another recipient or is not supported by the transaction records.
- Leave a document pending when evidence or supplier correction is still outstanding; record the reason in the exception log.
- If an action was wrong, edit it before filing the relevant GSTR-3B and recompute GSTR-2B.
- Review the auto-populated GSTR-3B against the factual records. GSTN’s IMS advisory allows the taxpayer to edit the auto-populated return to reflect those records.
Save the IMS action history, the recomputation date and the final action for every changed line. This prevents a later reviewer from mistaking a corrected action for an unexplained fluctuation.
Apply the legal eligibility checks that GSTR-2B cannot decide
GSTR-2B categories labelled “ITC not available” do not exhaust the law. GSTN specifically tells taxpayers to self-assess other restrictions and reverse them in GSTR-3B. Perform these checks on every claimed line:
- Business use: Confirm that the goods or services are used for business and that the tax invoice or prescribed document is available.
- Tax-head and GSTIN accuracy: Verify the recipient GSTIN, place of supply and whether IGST, CGST or SGST/UTGST was charged correctly.
- Time limit: Check Section 16(4) and the applicable return or annual-return cut-off for the document.
- Blocked credit: Screen expenses against blocked-credit provisions before relying on their appearance in GSTR-2B.
- Tax payment and filing conditions: Consider whether supplier filing, receipt, payment and other statutory conditions have been met for the period being claimed.
- Duplicate prevention: Compare the invoice against prior-period claims, amendments, credit notes and branch or GSTIN ledgers.
For common inputs used partly for business and non-business purposes, or for taxable and exempt supplies, CBIC rules require the prescribed allocation and annual true-up or reversal. Keep the calculation supporting the provisional monthly treatment and the annual adjustment. A monthly claim that appears in GSTR-2B can still require a later reversal when the annual proportion is known.
Handle reverse charge and imports as separate workstreams
Reverse-charge supplies
Reverse-charge tax is not validated merely because a purchase line exists in GSTR-2B. Identify the supply, determine the applicable reverse-charge liability, pay the tax in the required return and claim ITC only when the statutory conditions are satisfied. Retain the self-invoice, payment record and any other prescribed evidence. Show the liability and the credit as separate entries in the reconciliation so a missing supplier invoice is not confused with a reverse-charge transaction.
Imports
For imported goods, tie the claim to the bill of entry and the corresponding ICEGATE data. Compare importer GSTIN, bill-of-entry number and date, port or reference details, taxable base and IGST. If the import report and books fall in different periods, code the line as import timing rather than forcing it into the non-import supplier reconciliation. Retain the bill of entry even when the portal report later supplies the matching record.

Decide what to claim, defer or reverse in GSTR-3B
After classification, place each line into one of three outcomes:
| Outcome | Use when | Evidence to retain |
|---|---|---|
| Claim now | The document is supported, reported or otherwise evidenced as required, and no legal restriction applies. | Invoice, receipt or service evidence, match result and eligibility checklist. |
| Defer | The difference is timing-related, supplier correction is pending, IMS evidence is incomplete or import data has not arrived. | Reason code, follow-up record, expected period and next-review date. |
| Reverse or do not claim | The line is duplicate, blocked, outside the time limit, incorrectly attributed or otherwise ineligible. | Calculation, legal reason, return field used and reviewer approval. |
Use the appropriate GSTR-3B reversal field for ineligible or duplicate credit. If a later reclaim becomes eligible, link it to the original reversal, the date of correction and the evidence that the statutory conditions are now met. Calculate any applicable interest separately and retain the workings.
Answering a DRC-01C notice
DRC-01C concerns an ITC difference notified through the portal. Portal thresholds and configurations can change, so read the live notice carefully and use the period and amounts stated there rather than a standard threshold from an older checklist.
- Download the notice and identify the GSTIN, tax period, difference by tax head and response deadline.
- Freeze the notified period and reproduce the comparison using the filed GSTR-3B, GSTR-2B, purchase register, import data and RCM records.
- Separate timing items, supplier amendments, duplicates, reversals, imports and legally ineligible credit. Do not answer with only a net total.
- For an amount that is payable, make the required payment through DRC-03 and retain the challan and acknowledgement.
- Prepare Part B with a reasoned explanation, DRC-03 details where payment was made, and a line-level annexure tying each amount to the source documents.
- File the response before the deadline and save the filed ARN, submitted form, payment proof and final reconciliation workbook.
Where the difference is explained by a later supplier filing or a portal timing issue, identify the document and period explicitly and attach the evidence. Where credit was reversed in a return, show the return period and field. A clear bridge from the notice amount to the ledger and return is more persuasive than a general statement that the accounts are correct.

- Supplier GSTIN, filing-period screenshots or downloads and all correction correspondence.
- Purchase-register and ledger extracts showing booked taxable value and each tax head.
- Dated GSTR-2B download, filed GSTR-3B and portal comparison CSV or Excel files.
- Bill of entry, ICEGATE evidence and import reconciliation for imported goods.
- RCM self-invoice, payment proof and liability calculation where relevant.
- IMS action history and recomputation date when IMS applies.
- Exception log with reason code, owner, supplier follow-up, resolution date and reviewer sign-off.
- Reversal, reclaim and interest calculations, plus DRC-03 payment and DRC-01C response records when relevant.
Use read-only copies for filed returns and portal downloads. Give the workbook a version number, protect formula cells and record who approved changes. This preserves the evidence that was available when the return was filed.
Manual spreadsheet or reconciliation software?
Choose the method according to transaction volume, GSTIN count and review risk. Neither method removes the need for legal eligibility checks.
| Capability | Manual spreadsheet | GST reconciliation software |
|---|---|---|
| Invoice-level matching | Flexible formulas and human review; higher risk of inconsistent keys and overwritten data. | Usually supports rule-based matching and exception queues; verify how amendments and credit notes are handled. |
| Supplier follow-up | Requires a separate tracker, reminders and manual status updates. | May centralise reminders and supplier status; confirm that communications and dates are exportable. |
| IMS support | Can record actions and recomputation dates if maintained diligently. | May import IMS data or provide workflow controls; confirm compatibility with the relevant GST portal process. |
| Audit trail | Strong only when versioning, protected cells and reviewer sign-off are enforced. | Often provides user logs; check retention, export and access controls before relying on it. |
| Export formats | Direct control over CSV, Excel and PDF evidence packs. | Check whether raw portal files and line-level reports can be exported without losing identifiers. |
| Multiple GSTINs | Possible, but file naming and access segregation become management tasks. | Central dashboards can help; validate GSTIN-level permissions and data segregation. |
| Reviewer controls | Implemented through locked ranges, checklists and approvals. | May include maker-checker workflows; confirm that rejected or edited matches remain visible. |
A spreadsheet is adequate when volumes are manageable and the team can preserve a controlled audit trail. Software becomes more useful when invoice counts, GSTINs or monthly exceptions exceed what reviewers can reliably track, but the implementation should be tested against amendments, imports, IMS actions and reversals before the first live filing.

| Situation | Practical approach |
|---|---|
| Small, well-supported timing difference with no notice | Self-manage with the workflow, supplier tracker and documented deferral. |
| Large value, repeated supplier failures or several GSTINs | Use a controlled reconciliation process and consider an independent review of exception ageing and controls. |
| Blocked-credit, Section 16(4), place-of-supply or common-credit allocation issue | Obtain professional tax review before claiming or reversing a material amount. |
| DRC-01C or another notice is open | Reproduce the notified calculation, preserve portal evidence and obtain review if the explanation involves disputed eligibility or material tax, interest or penalty. |
The decision should be based on mismatch value, legal complexity, notice status and the quality of your evidence, not on a generic percentage or an assumed recovery rate. No universal national mismatch frequency or average recovery amount is established for this process.
Controls that prevent the next mismatch
- Reconcile monthly after GSTR-2B generation and again before filing GSTR-3B.
- Use one invoice key and a separate amendment key across the purchase register, ledger and portal files.
- Maintain a supplier scorecard based on unresolved exceptions and filing behaviour, without treating a late filing alone as proof that an invoice is invalid.
- Age open items by period and owner; escalate items approaching the statutory time limit.
- Review IMS actions before every return and lock the final action list after recomputation.
- Perform the annual true-up for common credits and document the calculation and reversal.
- Reconcile import and RCM registers separately so their different evidence paths are not hidden in a single net figure.
- Have a reviewer sign off the exception log, reversal calculation and final GSTR-3B bridge.
A defensible file shows what was reported, what was booked, why the two differed, which legal test was applied, what action was taken in the return and where the supporting evidence is stored. That discipline resolves ordinary timing issues quickly and gives you a coherent response when the portal later asks for an explanation.
