Use FRAP for an ensemble answer—how quickly a population recovers, what fraction is mobile, and how apparent diffusion or exchange changes over seconds to minutes. Use single-particle tracking (SPT, also called single-molecule tracking or SMT) when you need individual trajectories, heterogeneous motion states, locus-level movement, transient binding, or residence-time distributions. The two methods measure different observables, so neither is universally “more accurate.” When both population behavior and molecular states matter, run them as complementary experiments with matched constructs and an explicit kinetic model.
What each method actually measures
FRAP: recovery of a bleached region
In fluorescence recovery after photobleaching (FRAP), fluorescence is irreversibly removed from a defined region of the nucleus. Imaging then follows the return of signal as unbleached fluorescent molecules diffuse into the region or exchange with bleached molecules. The recovery curve is an ensemble measurement: many molecules contribute to one intensity trace.
For DNA and chromatin experiments, the recovery rate reflects both physical diffusion and in-vivo binding interactions. A fast return can result from rapid diffusion, rapid exchange with a mobile pool, or both. A slow return can reflect restricted diffusion, longer binding, slower exchange, or geometry imposed by the bleach. Measurements are commonly made over seconds to minutes, although the useful window depends on the label, microscope, bleach geometry and biological process.

Single-particle tracking labels a sparse set of molecules or genomic loci, localizes each signal in successive camera frames, and links those localizations into trajectories. Instead of one intensity curve, the output is a set of paths with positions, time intervals and track lengths.

From those paths, analysis can distinguish free or anomalous diffusion, confinement, directed behavior, state transitions and apparently bound intervals. It can estimate distributions of residence times and expose subpopulations that an ensemble recovery curve averages together. In chromatin work, reviews generally describe SPT as the preferred approach when the primary question is intranuclear movement at the level of individual molecules or loci.
FRAP and SPT compared
| Axis | FRAP | Single-particle tracking |
|---|---|---|
| Observable | Intensity recovery in a bleached region | Individual positions and trajectories |
| Spatial scale | Diffraction-limited region; ensemble average | Sub-diffraction localization of individual molecules or loci |
| Typical time scale | Seconds to minutes or longer | Milliseconds to seconds, depending on camera, label and signal |
| Main outputs | Mobile fraction, recovery half-time, apparent diffusion and kinetic rates | Diffusion modes, confinement, state transitions, binding and residence times |
| Strength | Accessible on many confocal microscopes; robust population average | Resolves heterogeneity and rare states directly |
| Main limits | Needs bleaching controls and model fitting; averages subpopulations | Needs sparse bright labels, high signal-to-background, careful tracking; photobleaching and track loss bias statistics |
The “typical” time ranges are practical rather than hard limits. A fast FRAP acquisition can capture early recovery, and an SPT experiment can follow a long-lived track, but the label, frame rate, illumination and required signal determine what is actually observable.
Which method answers which chromatin question?
Choose FRAP for population-average mobility
- How mobile is the labeled pool? Fit the normalized recovery to estimate a mobile fraction and the behavior of the immobile or very slowly exchanging fraction.
- How does a perturbation change exchange? Compare recovery curves after a mutation, chromatin modification, drug treatment or environmental change, keeping bleach geometry and acquisition identical.
- What is the apparent recovery time? Report a recovery half-time or fitted kinetic rate with the model and time window used.
- Can a routine microscope perform the experiment? FRAP is often practical on a suitable confocal system with a controlled photobleaching laser and acquisition software.
FRAP is most informative when a diffraction-limited average is biologically meaningful and the expected process unfolds over seconds to minutes. It is less suitable when a small, short-lived subpopulation is the central object of study.
Choose SPT when heterogeneity is the result
- Do molecules occupy distinct motion states? Trajectories can be classified as diffusive, confined, anomalous, directed or apparently bound, subject to the resolution and model.
- How long does a factor remain bound? Bound intervals can be measured as residence-time distributions rather than inferred from a bulk recovery curve.
- Are there rare or transient subpopulations? Sparse tracking can reveal states that make little visible contribution to the ensemble average.
- Does a genomic locus move differently from the surrounding chromatin? Tracking a labeled locus provides position-by-position motion rather than a region-wide intensity average.
SPT is the better fit when the hypothesis concerns individual paths, state switching, transient binding or locus-level movement. It is also the method to use when “mobility” means a distribution of behaviors rather than one average value.
Why FRAP and SPT can disagree
The methods use different operational definitions of retardation. FRAP observes how quickly fluorescence returns to a bleached region. SPT observes how individual molecules move and identifies a bound molecule operationally through a stopped or strongly restricted trajectory. A Nucleic Acids Research comparison summarized the distinction this way: “In single-molecule tracking (SMT), the retardation is measured by tracking individual molecules and directly identifying bound molecules as those that stop moving.”
Published estimates of the chromatin-bound fraction of transcription factors have ranged from 20% to 99% (Nucleic Acids Research, 2012). That spread is evidence of methodological and modeling dependence, not a universal biological range. FRAP can classify a slowly exchanging or apparently immobile contribution without proving that every molecule in it is bound. SPT can identify short stops, but finite localization precision, missed detections and out-of-focus motion can make a moving molecule look bound or break a bound interval into several tracks.

A fair comparison therefore matches the biological construct, expression level, cell type, temperature, labeling strategy and perturbation. It also states what each model calls “bound,” “mobile,” “immobile” or “confined.” Comparing a FRAP mobile fraction directly with an SPT bound fraction without aligning those definitions produces a misleading conclusion.
Do these 3 things before closing this tab:
1Clear out junk files and repair common Windows errors2Fix the driver behind crashes, sound loss and screen glitches3Repair Windows errors before they cause bigger problemsDesigning a defensible FRAP experiment
1. Define the observable before imaging
Decide whether the primary endpoint is mobile fraction, recovery half-time, an apparent diffusion parameter, an exchange rate or a comparison between conditions. A recovery curve alone does not uniquely identify all of those quantities; the selected model and acquisition window determine what can be estimated.
2. Standardize the bleach geometry
Record the shape and size of the bleached region, bleach duration, laser power and the pre-bleach baseline. A spot, line, circle or larger nuclear region has different diffusion geometry. Keep those parameters fixed across conditions, or analyze geometry explicitly, because changing them changes the recovery curve even when the biology is unchanged.
3. Acquire enough pre- and post-bleach frames
Pre-bleach frames establish baseline intensity and detect drift or spontaneous fluctuations. Immediately after bleaching, sample fast enough to capture the early recovery; continue long enough to distinguish a plateau from an incompletely observed slow phase. The required frame rate follows the fastest process you intend to fit, not a generic microscope setting.
4. Normalize and control the signal
Normalize recovery to the pre-bleach intensity and correct for overall acquisition fading using an unbleached reference region or equivalent control. Include an unbleached region to monitor focus drift and global photobleaching. A no-bleach control reveals whether intensity changes are caused by the imaging sequence rather than the bleach itself.
5. Fit a model that matches the question
Use a diffusion model when diffusion is the intended mechanism, an exchange model when binding and unbinding are central, or a reaction-diffusion model when both contribute. Report the fitted parameters, confidence or uncertainty measure, fitting interval and residual behavior. Avoid presenting a “diffusion coefficient” as a direct molecular constant when the curve also contains binding, crowding, geometry or unresolved populations.

6. Interpret the plateau cautiously
A plateau below the pre-bleach level is commonly used to estimate a mobile fraction, but incomplete recovery can also arise from a time window that is too short, excessive bleaching, poor normalization, drift or a region that is physically inaccessible. Use controls and extended acquisitions to separate those possibilities.
Designing a defensible SPT experiment
1. Make the labeling sparse and specific
Tracking requires isolated signals. Too many labeled molecules cause overlapping point-spread functions and ambiguous linking; too few reduce sampling and may miss rare states. The label must preserve the DNA, chromatin or protein behavior being measured. Overexpression can alter occupancy and binding kinetics, so expression level is part of the experimental design rather than a minor technical detail.
2. Choose illumination and microscopy for the nucleus
Nuclei are thick, autofluorescent and often contain many copies of the labeled species. Wide-field illumination can overwhelm single-molecule signals. Epi, confocal, TIRF, HILO and light-sheet approaches each balance optical sectioning, sensitivity, phototoxicity, imaging depth and frame rate. TIRF can be highly selective near an interface but is not automatically suitable for deep nuclear structures; light-sheet can reduce phototoxicity while supporting volumetric imaging; HILO can improve sectioning in appropriate geometries. The right choice depends on nuclear depth, label brightness, desired temporal resolution and cell health.
3. Set the frame interval around the motion
The camera interval must be short enough to avoid losing a fast-moving particle between frames, yet long enough to collect sufficient photons for localization. A slow interval can make diffusion appear confined or cause track gaps; an unnecessarily fast interval can reduce signal and increase localization uncertainty. State the exposure time, frame interval, total sequence length and whether motion blur was modeled.
4. Localize, link and quantify uncertainty
For every frame, estimate the particle position and localization precision. Link positions into trajectories with a defined maximum displacement, gap-closing rule and minimum track length. Those choices affect state classification and residence-time estimates. Validate the pipeline on simulated or calibration data that reproduce the expected brightness, background and motion regime.
5. Separate motion states with an explicit model
Possible analyses include mean-squared displacement, step-length distributions, hidden-state or changepoint models, confinement metrics and survival analysis for residence times. A state label is not self-validating: localization noise, motion blur, blinking, missed detections and out-of-focus diffusion can generate apparent state changes. Report how short tracks, gaps and disappearing particles were handled.

6. Account for photobleaching and censoring
A track that ends because the fluorophore bleached is not the same as a molecule that unbound. Residence-time analysis must treat bleaching and the finite observation window as censoring processes. Otherwise, long-lived binding events are preferentially lost and the measured residence distribution is biased toward shorter times.

Controls that matter for both methods
- Biological specificity: verify that the label reports the intended molecule or locus and that the tagging strategy does not change chromatin behavior.
- Expression and copy number: document expression level and labeling fraction; crowding and overexpression can change apparent mobility or occupancy.
- Photophysics: measure blinking, bleaching and background under the same illumination used for the experiment.
- Motion and focus: correct stage drift and focus changes; nuclear motion can otherwise be misread as molecular movement.
- Negative and perturbation controls: include an unbound or mobility-altering control where biologically appropriate, and keep acquisition settings matched between conditions.
- Replicates: analyze independent cells and biological replicates, not only many traces or many pixels from one cell.
Common failure modes and how to fix them
FRAP recovery is too fast to resolve
Increase the acquisition rate immediately after bleaching, reduce the bleach duration if compatible with signal loss, and verify that the first post-bleach frame is not delayed by software overhead. If the process is faster than the instrument can sample, report that it is unresolved rather than fitting a precise rate.
FRAP recovery never reaches a stable plateau
Extend the acquisition, check global fading and focus drift, and compare with an unbleached reference. A slow exchange phase may be real, but a short observation window cannot distinguish it from incomplete recovery.
FRAP curves differ because the bleach differs
Match region size, shape, laser power and bleach duration. Analyze geometry-specific controls before attributing a curve shift to chromatin biology.
SPT tracks are short or fragmented
Improve signal-to-background, reduce unnecessary illumination, optimize the frame interval and review the linking threshold. Check for blinking and use a gap-closing rule only when its effect is quantified. Increasing labeling density is not a universal fix because overlap can make linking worse.

Different methods give different “bound fractions”
Do not force numerical agreement. First align the definitions and time scales, then fit a kinetic scheme that predicts both the FRAP recovery and the SPT state or residence statistics. Remaining differences may reflect genuine heterogeneity or method-specific blind spots.
When a combined FRAP–SPT design is worth the effort
Use both methods when the biological question has two levels: a population-level change and a mechanistic explanation at the molecule or locus level. For example, FRAP can establish that a perturbation slows ensemble recovery, while SPT can test whether the change comes from a larger bound subpopulation, longer residence times, stronger confinement or slower diffusion of the mobile pool.
Quick wins for a faster PC:

- Measure labeling fraction and expression so that the FRAP population and the SPT population are biologically comparable.
- Define a shared kinetic vocabulary: for example, free, confined and bound, with explicit time or displacement criteria.
- Fit each observable with its appropriate forward model rather than equating a FRAP plateau to an SPT state fraction by definition.
- Report which behavior is directly observed and which parameter is inferred by the model.
This approach prevents a common interpretive error: using an ensemble curve to claim that every molecule behaves the same, or using a handful of trajectories to represent the entire chromatin population.
A practical decision framework
| Your primary question | First-choice method | Reason |
|---|---|---|
| What fraction of the labeled pool is mobile? | FRAP | Recovery amplitude provides an ensemble estimate when controls and normalization are sound. |
| How quickly does the population recover after a defined perturbation? | FRAP | Recovery kinetics directly compare matched conditions over seconds to minutes. |
| Are there multiple diffusion or confinement states? | SPT | Individual trajectories preserve heterogeneity that an averaged curve can hide. |
| How long do molecules remain bound? | SPT | Bound intervals and residence-time distributions are direct trajectory-level outputs. |
| How does a labeled genomic locus move? | SPT | Localization of the locus yields position and trajectory statistics. |
| Do you need both an ensemble effect and its molecular mechanism? | FRAP plus SPT | Their complementary observables can be reconciled with a stated kinetic model. |
What to report so readers can reproduce the result
For FRAP, report the microscope and objective, excitation and bleach settings, bleach-region geometry, pre- and post-bleach frame rates, total acquisition time, normalization and correction method, number of cells, fitting model and uncertainty. State whether the reported mobile fraction is an apparent value within the acquisition window.
For SPT, report the label and labeling density, illumination mode, camera and exposure, frame interval, localization precision, background treatment, drift correction, linking and gap-closing parameters, minimum track length, state-classification model, censoring treatment and biological replicate structure. Include representative trajectories together with the distributions used for inference.
For either method, make the biological unit of replication clear. Hundreds of trajectories from one cell do not replace independent cells, and many pixels from one FRAP image do not replace biological replicates.
Bottom line
FRAP is the efficient choice for a controlled, population-average measurement of chromatin mobility, mobile fraction and recovery kinetics. SPT is the necessary choice for individual movement, heterogeneous states, transient binding and residence times. Their results are not interchangeable because they observe different events at different spatial and temporal scales. Choose the method from the biological variable you need, validate its optical and kinetic assumptions, and combine FRAP with SPT when an ensemble change must be connected to molecular behavior.
