For a lake, river, estuary, or coastal bacterial community, start with 16S rRNA gene amplicon sequencing. It is a focused way to compare bacterial and archaeal community composition across sites or dates. Environmental DNA (eDNA) is the broader sampling-and-analysis concept: DNA is collected from water or another environmental matrix, then a marker and assay are chosen for the organisms and inference you need. A 16S project can therefore be an aquatic eDNA project.

Choose broader eDNA metabarcoding when the monitoring question spans several organism groups, such as fish, invertebrates, algae, fungi, bacteria, and archaea. Choose species-specific eDNA qPCR or digital PCR when you need a sensitive test for one named organism. Choose shotgun metagenomics when you need genes and pathway potential rather than only a taxonomic profile. None of these DNA-based results, by themselves, proves that an organism is alive, active, abundant in absolute terms, or causing a water-quality change.

The key distinction: eDNA is a workflow, while 16S is a marker assay

Environmental DNA means DNA recovered from environmental material rather than from a deliberately collected organism. In aquatic monitoring, that usually means filtering a measured volume of water, preserving the filter, extracting DNA, and testing it. The downstream test may be a species-specific PCR, quantitative PCR (qPCR), digital PCR (ddPCR), or a metabarcoding assay using one or more genetic markers.

16S rRNA gene amplicon sequencing amplifies selected hypervariable regions of the bacterial and archaeal 16S rRNA gene from extracted DNA and sequences those amplicons. It is a targeted community-profiling method, not a competing type of sample. If you filter lake water and then amplify 16S, you have used aquatic eDNA sampling together with 16S sequencing.

This distinction matters because “eDNA versus 16S” is not an apples-to-apples choice. The useful decision is among a sampling framework, a marker, and an assay that match the biological question.

Match the method to the question

Research question Better first choice Why it fits Main caution
Compare bacterial or archaeal community composition among sites or dates 16S amplicon sequencing A focused bacterial/archaeal marker is efficient for replicated community comparisons. Results are relative, compositional measurements and are affected by primer and PCR bias.
Detect a named fish, pathogen, invasive species, or other focal taxon Species-specific eDNA qPCR, ddPCR, or a validated marker assay A targeted assay can be highly sensitive when the target and marker are predefined. A positive signal does not automatically prove current occupancy or viability.
Survey many aquatic organism groups at once Multi-marker eDNA metabarcoding Different markers can extend taxonomic coverage across fish, invertebrates, algae, fungi, bacteria, and archaea. Primer bias and incomplete reference databases can distort the inventory.
Infer genes, pathways, or strain-level functional potential Shotgun metagenomics, often paired with 16S Shotgun data sequence DNA beyond one marker and can support functional annotation. It requires more biomass, sequencing, analysis, and interpretation than a marker assay.

What aquatic eDNA can tell you

Presence of DNA from a target

A species-specific assay can answer whether DNA from a named organism was detected in a sample. This is useful for surveillance of invasive species, pathogens, or rare taxa. Detection sensitivity depends on the marker, filtration volume, assay validation, inhibition, degradation, transport, and contamination controls.

A broad inventory across organism groups

Metabarcoding can survey multiple groups when the selected markers and reference databases support them. A water sample may contain DNA from organisms that shed directly into the water, material transported from upstream, and DNA retained in suspended particles. A broad inventory is therefore a record of detectable DNA, not a census of every organism physically present at the instant of sampling.

Signals that require hydrological context

DNA can persist after shedding and can move with currents, discharge, wind-driven mixing, or resuspension. Interpret a positive result alongside flow, depth, temperature, turbidity, residence time, and the likely degradation rate. Replicate samples and field blanks help distinguish a spatially consistent signal from a sporadic or contaminant signal.

What eDNA alone does not establish

  • It does not prove that a detected organism is alive or metabolically active.
  • It does not provide absolute abundance unless calibrated with an independent quantitative design.
  • It does not identify genes, metabolites, or process rates merely because a taxon was detected.
  • It does not automatically establish that the detected organism caused a water-quality condition.

The 2023 review by Takahashi and colleagues, covering 407 aquatic eDNA papers published mainly from 2012 to 2021, organized the workflow around water sampling, pre-collection preservation, filtration, post-collection preservation, extraction, negative controls, and PCR primers. That structure is useful because failures or bias at any one stage can change the apparent result.

What 16S sequencing can tell you

Community composition and turnover

16S sequencing is well suited to asking whether bacterial and archaeal communities differ among locations, seasons, depths, treatments, or pollution gradients. The same sample design can reveal which taxa are shared, which are enriched in one condition, and whether whole-community composition shifts over time.

Difficult-to-culture organisms

Water and wastewater reviews describe 16S amplicon sequencing as a way to investigate microbial communities that are difficult or impossible to culture with routine methods. It therefore expands coverage beyond organisms recovered by cultivation alone.

A partial taxonomic view

16S reads represent the amplified marker region, not every gene in each organism. Taxonomic resolution can stop at a broad rank when the region cannot distinguish close relatives, and assignments depend on the reference database and its version. Different hypervariable regions and primer pairs can produce different apparent communities.

Relative, compositional measurements

Most 16S analyses report each feature as a proportion of the reads that passed filtering. If one taxon occupies a larger fraction, another taxon may appear to decline even when its absolute cell number has not changed. To estimate absolute abundance, pair sequencing with cell counts, flow cytometry, quantitative PCR, spike-ins, biomass measurements, or another validated calibration.

When 16S is the practical first choice for an aquatic microbiome

Use 16S first when the central comparison is bacterial or archaeal community structure and you can collect replicated samples consistently. It is especially appropriate when you need many sites or dates analyzed with one focused marker and when broad functional claims are not required.

Plan for a complementary method if the decision depends on activity, toxin production, nutrient transformations, antimicrobial resistance genes, or strain-level identification. Shotgun metagenomics can estimate functional potential; RNA-based metatranscriptomics and physiological or chemical measurements address expression and process evidence. A sensible design may use 16S for economical community screening and shotgun sequencing on selected samples that need deeper functional resolution.

When broader eDNA metabarcoding is the better design

Choose multi-marker metabarcoding when management depends on several organism groups at once—for example, a restoration project that tracks fish, invertebrates, algae, fungi, bacteria, and archaea. The marker set should be chosen before sampling, with the expected taxonomic range and reference-database coverage documented.

Broad coverage trades focus for complexity. Primers may amplify some groups efficiently and miss others. A taxon absent from the read table may be genuinely absent, below the detection threshold, excluded by the primer, lost during filtration or extraction, or missing from the reference database. Treat a metabarcoding inventory as a method-dependent observation rather than a complete species list.

A field-to-reporting workflow that works for either approach

1. Define the inference before collecting water

Write down whether the project needs presence or absence, community turnover, relative composition, functional potential, or activity. Specify the target organisms, the spatial and temporal scale, and the result that would change a management decision. This prevents using a broad eDNA inventory to answer a narrow activity question or using 16S to make unsupported pathway claims.

2. Standardize the field design

  • Set fixed locations, depths, seasons, and sampling dates.
  • Choose a water volume that is practical for the matrix and expected biomass, and keep it consistent across samples.
  • Collect biological replicates so natural heterogeneity can be estimated.
  • Record temperature, salinity or conductivity, pH, turbidity, dissolved oxygen, flow or tidal state, and other chemistry relevant to transport and degradation.
  • Carry field blanks through the sampling process to detect contamination from bottles, gloves, filters, air, and handling.
  • Minimize and document transport time and temperature between collection and preservation.

3. Filter and preserve consistently

Filtration concentrates DNA from a known water volume. The aquatic eDNA literature most often reports 0.45 micrometre and 0.2 micrometre pore sizes, but there is no universal pore size for every lake, river, estuary, or coastal matrix. Smaller pores can capture more suspended material while clogging faster; the appropriate choice depends on turbidity, particle size, target organisms, and the validated protocol.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Use the same filter material, pore size, volume, holding time, and preservation method across comparison groups unless the study is explicitly testing those variables. Record clogged filters and deviations rather than silently replacing them with a different protocol.

4. Extract DNA with blanks

Include extraction blanks alongside samples. The Takahashi review reported the DNeasy Blood and Tissue kit as the most commonly used extraction method in its paper set; that is a statistic about literature usage, not a universal recommendation or proof that the kit is optimal for every environmental-water matrix. Validate recovery and inhibition for your own sample type.

5. Select markers, primers, and controls

For 16S, document the exact hypervariable region, primer sequences, PCR recipe, cycle conditions, polymerase, and cleanup steps. Include no-template PCR controls and, where available, mock communities or positive controls. For species-specific eDNA, use a validated assay with demonstrated specificity, efficiency, inhibition checks, and a decision rule for calling a detection.

6. Use replication where contamination or low biomass is a concern

Technical PCR replicates can help distinguish a reproducible low-level signal from a single sporadic amplification. Replication is most valuable for low-biomass samples, rare-target surveillance, and work where a false positive would trigger costly action. Keep field, filtration, extraction, PCR, and sequencing controls separate in the design so contamination can be traced to a stage.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

7. Process reads transparently

Report the software and version, read-quality filters, chimera handling, feature-generation method, taxonomy database and version, minimum read thresholds, and contamination-removal rules. Exact sequence variants or another justified feature method can be used, but the choice must be stated. Keep a record of how reads from negative controls affected the final feature table.

8. Join sequence data to environmental measurements

Analyze chemistry, hydrology, microscopy, culture, cell counts, or other observations with the sequence data. This allows you to test whether a community shift tracks oxygen, nutrients, salinity, temperature, or a known disturbance instead of treating a DNA pattern as a mechanism by itself.

How the methods differ in resolution, bias, and interpretation

Axis 16S amplicon sequencing Broader aquatic eDNA metabarcoding
Primary target Bacterial and archaeal community composition One or more organism groups selected through marker choice
Typical output Relative abundance of 16S features assigned to taxonomic ranks Detection or relative read profiles for taxa covered by the selected markers
Taxonomic breadth Focused on bacteria and archaea Can span fish, invertebrates, algae, fungi, bacteria, and archaea with suitable markers
Functional inference Limited; the marker does not directly measure genes, pathways, metabolites, or rates Also limited when based only on marker reads; shotgun data are more appropriate for functional-potential analysis
Major biases Primer mismatch, PCR amplification bias, region choice, sequencing errors, database gaps, and compositional effects All of those issues plus differing amplification performance among organism groups and markers
Contamination controls Field blanks, filtration blanks where appropriate, extraction blanks, PCR negatives, and positive or mock controls The same control layers, with careful interpretation of each marker’s contamination profile
Best-supported inference Relative bacterial/archaeal community differences Marker-dependent detection or inventory across the chosen organism groups

Why 16S can miss ecological detail

A comparison of Lake Lanier samples published in PLOS ONE in 2014 illustrates the limitation without establishing a universal performance ratio. In that study, companion shotgun metagenomes identified about 1.5 times as many phyla and about 10 times as many genera as the 16S amplicons. The figures are specific to that lake, sample set, primers, sequencing depth, and analysis pipeline. They show why a 16S result should not be presented as the complete microbial inventory.

The same comparison also supports a practical compromise: 16S can capture broad temporal community shifts efficiently, while shotgun sequencing can be reserved for samples where additional taxonomic or functional detail is necessary.

Activity, viability, and water quality: what extra evidence is needed

Activity

DNA can remain after cells die and can be transported from another location. If the question is “what is active now?”, consider RNA, metatranscriptomics, enzyme or rate measurements, oxygen or nutrient fluxes, and short holding times in addition to DNA sequencing. A DNA signal alone is evidence of detectable genetic material, not expression.

Viability

Neither a positive 16S read nor a positive eDNA assay automatically proves viability. Viability dyes, RNA-based assays, culture, microscopy, or other validated methods may help, but each has its own assumptions and detection limits. State the exact inference supported by the assay rather than using “present” and “alive” interchangeably.

Abundance

Read proportions are compositional. Absolute abundance requires an independent denominator such as cells per millilitre, DNA mass per filtered volume, qPCR copy number, or a validated internal standard. Even qPCR copy numbers need assay-specific calibration and may represent gene copies rather than cells.

Water quality

Microbiome composition can correlate with water-quality variables, but correlation does not identify causation. Pair sequencing with chemical measurements and a design that includes appropriate spatial, temporal, and process controls. If a regulatory decision depends on a pathogen or toxin, use the validated target assay or chemical measurement specified for that decision rather than substituting a community profile.

Filters clogged in turbid water

Clogging can reduce processed volume and alter which particles are retained. Record the volume at clogging, use a prevalidated split-filter or staged-filtration plan, and do not combine results from incompatible procedures without documenting the change.

A taxon appears in a sample and a negative control

Investigate contamination before interpreting the sample. Compare read counts and sequence identity across field, extraction, PCR, and sequencing controls; remove or qualify features according to a prespecified rule; and repeat the assay when the management consequence is high.

Different primer sets produce different communities

Primer choice can exclude taxa or overrepresent others. Use one validated primer set for a comparison, report its sequence and target region, and avoid treating results generated with different regions as directly interchangeable.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Many reads receive only broad taxonomic labels

Reference databases may lack close relatives or contain inconsistent annotations. Report the database and version, retain unresolved assignments at the supported rank, and avoid converting a family-level match into a species claim.

A relative increase is described as an absolute bloom

Check whether total biomass or cell counts changed. If not measured, describe the result as a change in relative sequence composition and recommend an absolute-quantification follow-up.

Costs, throughput, and planning

There is no defensible universal price, turnaround time, or detection-limit comparison for “eDNA versus 16S.” Costs vary with water chemistry and biomass, filtration volume, filter and extraction choices, marker number, sequencing platform, technical replication, library preparation, and bioinformatics. A targeted qPCR project for one organism has a different cost structure from a multi-marker survey or a shotgun metagenomic study.

Budget for controls and replication rather than treating them as optional extras. A low-cost design that cannot distinguish contamination, inhibition, or natural spatial variation may be less useful than a smaller, properly controlled study.

How to report an aquatic DNA study responsibly

  • State the target, inference, water volume, locations, depths, dates, and number of biological and technical replicates.
  • Describe preservation, filter material and pore size, extraction protocol, and all blank types.
  • For 16S, provide the hypervariable region, primer sequences, PCR conditions, sequencing method, and controls.
  • Identify the feature-generation workflow, quality thresholds, taxonomy database and version, and contamination handling.
  • Separate detection, relative composition, functional potential, activity, and viability claims.
  • Report uncertainty, missing reference coverage, plausible transport of DNA, and conditions under which the result should not be generalized.

USGS guidance recommends communicating confidence levels, knowledge gaps, reliability, and appropriate-use parameters for eDNA applications. That communication is part of the result: it tells managers what the assay can support and where an additional measurement is required.

A decision path for your next sampling campaign

  1. Need one named organism? Begin with a validated species-specific eDNA qPCR or ddPCR assay.
  2. Need bacterial and archaeal community differences? Use replicated 16S amplicon sequencing with consistent filtration, controls, and environmental measurements.
  3. Need several organism groups? Use a planned multi-marker eDNA metabarcoding design and assess reference-database coverage before sampling.
  4. Need genes or pathway potential? Add shotgun metagenomics, often after 16S has identified representative or contrasting samples.
  5. Need current activity, viability, or process rates? Add RNA, physiological, culture, microscopy, or chemical measurements; do not infer those states from DNA alone.

Bottom line

For tracking an aquatic bacterial or archaeal microbiome, 16S sequencing is usually the most direct first assay, and it is compatible with eDNA collection. Use broader eDNA metabarcoding when the target spans organism groups, species-specific assays for a predefined taxon, and shotgun or RNA-based approaches when the decision depends on genes, activity, or process. Whatever method you choose, standardize filtration and preservation, include controls, document the computational pipeline, and keep DNA detection separate from claims about abundance, viability, or water-quality causation.
