Electron density and molecular-orbital (MO) analysis describe the same electronic structure at different levels. Electron density, written ρ(r), is a three-dimensional scalar field showing the total probability or charge distribution from all electrons in a molecule. A molecular orbital, written ψᵢ, is a one-electron wavefunction from an electronic-structure model; it has an energy, occupation, spatial shape and phase. Use density analysis to study total charge, density topology, atomic basins and properties connected to an observable. Use MO analysis to discuss particular bonding or antibonding combinations, orbital symmetry, delocalization, frontier orbitals and orbital-specific reactivity. They are complementary, not competing descriptions.

The practical distinction is simple: a density plot answers “where is electronic charge concentrated in the whole molecule?” An MO plot answers “what does one selected wavefunction look like, what is its phase, and how does it contribute to bonding?”

What electron density means

Electron density is the probability of finding an electron in a differential volume at a point in a molecular entity. That is the definition used by the IUPAC Gold Book (2025). In calculations it is represented as ρ(r), where r identifies a position in three-dimensional space. The value is a scalar: each point has a magnitude, and ordinary electron density has no positive or negative phase.

A molecular density combines the contributions of all occupied electronic states. High-density regions indicate where electrons are most likely to be found; low-density regions indicate that electrons are less likely to occur there. An isosurface displays a selected value of ρ(r), while a density map or contour plot can show how the value changes through a plane or throughout a volume.

Density is not limited to a picture. Because it is a field over space, it can be analyzed mathematically to locate critical points, trace gradients, define atomic basins and evaluate integrated charges or other derived properties. Density-based approaches are therefore useful when the question concerns the molecule as a whole rather than one orbital.

Why density is linked to observation

The Journal of Chemical Education article “Understanding and Interpreting Molecular Electron Density Distributions” states: “Unlike an orbital model of a molecule, the electron density is a physical observable.” Electron density can be calculated with ab initio or density-functional methods and can also be obtained experimentally from X-ray crystallography. Experimental density is subject to measurement and refinement conditions, but the quantity being modeled or reconstructed is a spatial charge distribution, not an arbitrary orbital picture.

What a molecular orbital means

IUPAC defines a molecular orbital as a one-electron wavefunction for an electron moving in the effective field of the nuclei and all other electrons. The definition appears in the IUPAC Gold Book (2025). An MO is normally written ψᵢ. Its squared magnitude, |ψᵢ|², is related to the probability density for an electron occupying that orbital. The wavefunction itself also has a sign, or phase, and that sign controls how the orbital combines with other wavefunctions.

In the linear-combination-of-atomic-orbitals (LCAO) description, an MO is expressed as a weighted combination of basis functions centered on atoms. The weights, shape, energy and occupation come from an approximate quantum-chemical calculation. Molecular-orbital theory does not assign each electron to a particular classical bond; instead, electrons move under the influence of all nuclei and all other electrons. This point is emphasized in the IUPAC molecular-orbital theory recommendation (2022).

Orbitals are commonly classified as bonding, antibonding or nonbonding. They can also be labeled by symmetry, ranked by energy and selected as occupied, unoccupied, highest occupied (HOMO), lowest unoccupied (LUMO) or another orbital of interest. Those labels are properties of the chosen model and representation, not separate experimentally observed particles.

The difference at a glance

Comparison Electron density Molecular orbital
Mathematical object A scalar field ρ(r) over all three-dimensional space A one-electron wavefunction ψᵢ
What it includes The combined contribution of all occupied electrons One selected orbital, or a deliberately selected set of orbitals
Sign or phase Ordinary density is nonnegative and has no orbital phase The wavefunction has positive and negative phases that affect interference
Energy and occupation Does not identify one orbital’s energy or occupation Orbitals are assigned energies and occupations within the calculation
Typical visual Density isosurface, contour map, gradient or topology plot Orbital isosurface with differently colored phase lobes
Closest interpretive question Where is total charge concentrated, and how is it partitioned? How does a particular wavefunction contribute to bonding, symmetry or reactivity?
Observability Discussed as a physical observable; can be reconstructed from diffraction data A model wavefunction whose form depends on the electronic-structure method and orbital representation
Dependence on orbital representation Unchanged by unitary rotations among occupied orbitals Shape and labels can change when the calculation or orbital representation changes

How the two descriptions are related

For a set of occupied orbitals, the total density is formed by adding their probability contributions with the appropriate occupations. In a simple closed-shell expression, that idea is often written schematically as ρ(r) = Σᵢ nᵢ|ψᵢ(r)|², where nᵢ is the occupation of orbital i. The exact expression depends on the electronic state and computational formalism, but the central point is unchanged: density is a sum over occupied orbital contributions.

Because the density uses squared magnitudes, changing an orbital’s overall sign does not change its contribution to ρ(r). More generally, a unitary rotation that mixes occupied orbitals can produce a different-looking set of orbitals while leaving the total occupied-space density unchanged. This is why localized orbitals, canonical orbitals and other orbital choices may tell different visual stories without predicting different total charge distributions.

An individual MO therefore is not “a little piece of density” in the same sense as a physical fragment. It is one mathematically useful component of a model. Its squared magnitude contributes to the total density when the orbital is occupied, but its phase information is lost when the square is taken.

Why MO plots have positive and negative lobes

Orbital plots color regions according to the sign or phase of ψᵢ. A positive lobe and a negative lobe do not mean positive and negative electric charge. They indicate opposite phases of the wavefunction. The sign matters when two atomic-orbital contributions overlap because amplitudes can interfere constructively or destructively.

In-phase combination: a bonding MO

When two atomic orbitals combine in phase, their amplitudes reinforce between the nuclei. The resulting bonding MO has enhanced amplitude, and therefore enhanced probability density, in the internuclear region. It is lower in energy than the separated-orbital combination in the usual two-orbital model. Greater density between nuclei favors a bonding interpretation because it can stabilize the arrangement of positively charged nuclei.

Out-of-phase combination: an antibonding MO

When the same orbitals combine out of phase, destructive interference creates a node or strongly reduced amplitude between the nuclei. The antibonding MO is higher in energy in the standard model. Its isosurface still has colored lobes, but those colors represent phase, not opposite charges. An electron placed in that orbital contributes differently to bonding than an electron in the bonding partner.

The OpenStax explanation of molecular-orbital theory uses this bonding-versus-antibonding framework. It is an orbital-specific explanation: it identifies which combination and phase relationship produce stabilization or destabilization.

What a total-density plot can and cannot show about bonding

A total-density plot can show where charge is concentrated, whether a region between nuclei has substantial density, and how the distribution changes when a molecule is distorted or reacts. Density topology can locate features such as maxima, saddle points and basin boundaries, depending on the analysis used. Integrated density over a chosen atomic basin can support a charge-partitioning discussion.

However, a total density is a sum over occupied contributions. It does not, by itself, identify the orbital phase that generated a feature, assign the feature to one bonding or antibonding orbital, or provide that orbital’s energy. Two different orbital decompositions can produce the same total density. A dense region between atoms is therefore evidence about the total distribution, not an automatic label saying “this is the σ bonding orbital.”

To make a bonding claim from density, specify the density-based evidence: for example, a concentration of charge along an internuclear path, a change in density on forming a bond, a topological critical point, or an integrated basin property. If the claim concerns a particular σ, π, bonding or antibonding contribution, add an MO or another orbital-resolved analysis.

What MO analysis can and cannot establish

MO analysis is especially effective for explaining orbital-specific mechanisms. It can show which atomic orbitals mix, whether overlap is constructive or destructive, how symmetry restricts interactions, where a node occurs, and which occupied or unoccupied orbital participates in a proposed reaction pathway. Frontier-orbital arguments use the energies and shapes of selected orbitals to discuss donor–acceptor interactions and likely sites of reactivity.

An MO plot does not automatically represent a directly measurable charge distribution. Its appearance depends on the basis set, electronic-structure method, coordinate orientation, orbital ordering and whether the program displays canonical, localized or another type of orbital. A visually attractive lobe is not, on its own, proof of a bond, a charge transfer or a reaction barrier. Those interpretations should be checked against energies, occupations, density changes, population analyses or other relevant observables.

Which one should you use?

Choose density analysis when the question is about total charge

  • “Where is electronic charge concentrated in the molecule?”
  • “How does the distribution change after protonation, substitution or geometric distortion?”
  • “Can I compare a calculated distribution with an X-ray-derived distribution?”
  • “How should the molecule be partitioned into atoms, basins or regions?”
  • “What density-based property is associated with an observable or a measurable structural feature?”

Density is the natural starting point for these questions because it does not depend on selecting one orbital from many mathematically possible choices.

Choose MO analysis when the question is orbital-specific

  • “Which combination is bonding or antibonding?”
  • “Why does a node appear between these atoms?”
  • “Which orbital has the symmetry needed to interact?”
  • “How is electron delocalization represented across a conjugated framework?”
  • “Which frontier orbital is involved in a proposed donor–acceptor interaction?”

These questions require phase, energy, occupation or orbital identity, information that a total density intentionally collapses together.

Use both for a defensible explanation

A robust interpretation often starts with density to establish the total distribution and then uses orbitals to explain selected contributions. For example, density can show that charge accumulates in a region when a bond forms; the occupied bonding MO can then explain the in-phase overlap responsible for one component of that accumulation, while an antibonding orbital may explain why excitation or electron removal changes the distribution.

A practical analysis workflow

  1. Define the question before choosing a plot. Decide whether you need total charge, a partitioned atomic property, a bond-path description, an orbital interaction, an excitation-related picture or a frontier-orbital argument.
  2. Choose an electronic-structure calculation appropriate to the question. Density can be obtained from ab initio or density-functional calculations; orbitals come from the same type of approximate model but may vary with method, basis and orbital representation. Record the method, basis, charge, multiplicity and geometry so another reader knows what was plotted.
  3. Inspect the total density first when discussing the molecule as a whole. Use a clearly stated isovalue or contour interval, and distinguish an isosurface threshold from a physical boundary. Changing the threshold changes the apparent size of a surface without changing the underlying density.
  4. Apply a density-based analysis if you need atoms or bonds. State the partitioning or topological scheme used, because different definitions can assign density differently even when they start from the same field.
  5. Select orbitals only when their identity answers the question. Report the orbital label, occupation and energy as given by the calculation, and explain whether the orbitals are canonical, localized or otherwise transformed.
  6. Read the colors as phase, not charge. In an MO plot, ask where same-phase lobes overlap and where nodes occur. Do not interpret red and blue, or any other color pair, as positive and negative electric charge unless the legend explicitly says the plot is a signed density difference.
  7. Compare related quantities consistently. When comparing reactant and product, use the same method, geometry convention, plotting threshold and coordinate orientation whenever possible. Otherwise, visual differences may come from presentation choices rather than chemistry.
  8. Separate observation from model interpretation. Describe density features as features of a calculated or measured distribution. Describe bonding, antibonding and orbital interactions as interpretations of a selected wavefunction model, and identify the evidence supporting each claim.

Why two valid orbital pictures can look different

Orbitals are not unique in the way the total occupied-space density is. Within an occupied subspace, unitary rotations can mix orbitals while preserving the total density. A calculation may therefore provide canonical orbitals ordered by energy, whereas a localization procedure may provide orbitals concentrated on bonds or lone pairs. Both sets can span the same occupied space.

This representation dependence explains several common disagreements. A bond may be visually obvious in a localized orbital but distributed over several canonical orbitals. A lone pair may appear on one atom in one representation and as part of a delocalized combination in another. The different pictures are not necessarily contradictory; they answer different explanatory questions while preserving the same underlying occupied-space information.

Orbital energies also require care. They are outputs of the chosen approximation and are not universally equivalent to experimentally measured ionization energies or excitation energies. Use them for qualitative ordering and model-based comparisons unless a method and validation justify a more quantitative interpretation.

Common misconceptions resolved

“Is an MO just electron density?”

No. An MO is a wavefunction, while its squared magnitude is an orbital probability density. Total electron density combines occupied orbital contributions. Squaring removes the sign information that makes phase-based interference meaningful, so an orbital and the total density are not interchangeable plots.

“Does a negative MO lobe mean negative charge?”

No. The negative sign denotes wavefunction phase. Charge density is nonnegative in the ordinary interpretation. A signed color scale can be used for other quantities, such as a density difference, but that is a different plotted field and must be labeled as such.

“Can density show a bond?”

Density can provide evidence about charge concentration, gradients, topology and changes associated with bonding. It cannot, by itself, identify which orbital is bonding or antibonding. Use a defined density criterion for a density-based bond statement and orbital analysis for an orbital-specific statement.

“Which is more real: density or orbitals?”

They are not rival substances. Electron density is treated as a physical observable and can be connected to diffraction measurements. Individual molecular orbitals are model wavefunctions whose shape and labels depend on the calculation and representation. Orbitals remain highly useful because they organize phase, symmetry, energy and bonding explanations that total density does not retain.

How to report results clearly

A publication-quality figure should identify whether it is a total-density isosurface, an orbital isosurface, a density difference, a contour map or a topological visualization. Give the plotted quantity, units where applicable, contour or isosurface value, electronic-structure method and any orbital number or energy. For MO figures, include a phase legend and state whether the orbital is occupied, unoccupied, localized or canonical.

In prose, avoid saying simply that “the density shows a bonding orbital.” Instead, distinguish the observations: “The total density is enhanced between the nuclei,” “the selected occupied orbital has in-phase lobes across the internuclear region,” or “the density difference indicates accumulation after the interaction.” That wording tells readers exactly which field was analyzed and prevents an orbital interpretation from being mistaken for a direct measurement.

Bottom line for choosing an analysis

Electron density is the whole-molecule, observable-linked distribution of electronic probability or charge. Molecular orbitals are one-electron wavefunctions used to decompose and interpret that distribution in terms of phase, energy, occupation, symmetry and bonding character. Density is the better tool for total charge and topology; MO analysis is the better tool for orbital-specific bonding, antibonding, delocalization and reactivity. For the most complete explanation, present the density as the overall result and use carefully identified orbitals to explain selected contributions.
