There is no universal winner. DNA Typewriter is the better fit when you need an ordered record of molecular events across a lineage. A cell-barcoding strategy can be the more practical choice when stable clonal identity and shared ancestry are sufficient. The strongest direct comparison currently available is a 2026 stochastic simulation of DNA Typewriter and CARLIN, an unordered CRISPR barcode recorder: DNA Typewriter performed better in modeled conditions with enough recording targets, especially across longer lineages. That result is conditional, not proof that every DNA Typewriter implementation beats every barcoding method.
What each method records
DNA Typewriter: an ordered molecular record
DNA Typewriter uses prime editing to write short insertions sequentially into an engineered genomic region called a DNA Tape. Its three core components are the Tape substrate, a prime-editor enzyme and prime-editing guide RNAs. Each successful insertion adds a symbol at the next available recording position. Reading the symbols in physical order provides an ordered record of events rather than only a set of shared marks.
That architecture is intended to preserve temporal information. If a cell experiences several inducible editing events, the resulting sequence can retain which symbol was written first, second and later. The 2024 Nature Protocols procedure covers both sequential transfection experiments and lineage recording during single-cell expansion. In the abstract, Hanna Liao, Junhong Choi and Jay Shendure describe the system this way: “The DNA Typewriter system overcomes this limitation by leveraging prime editing to facilitate sequential insertions to an engineered genomic region.”

“Cell barcoding” is an umbrella term, not one standardized technology. A barcode design gives cells or their descendants heritable identifiers, but methods differ in how labels are introduced, diversified, read and interpreted. Some approaches assign labels before expansion; others generate diversity through CRISPR editing or another mutational process. The biological output may be a clonal label, a pattern of related edits, or a combination of barcode and cell-state measurements.

For a concrete head-to-head comparison, the relevant example is CARLIN. In the 2026 comparison study, CARLIN represents CRISPR barcode editing in which the recorded edits are not inherently an ordered sequence like DNA Typewriter insertions. It is important not to treat CARLIN as a proxy for every possible barcode strategy.
Which method is better for lineage tracing?
The answer depends on the information your experiment must recover.
| Experimental need | Better starting point | Reason |
|---|---|---|
| Order of events over time | DNA Typewriter | Sequential insertions are designed to retain event order along the DNA Tape. |
| Shared clonal identity without a required timeline | A suitable barcode strategy | A stable heritable identifier may answer the ancestry question without ordered recording. |
| Long lineages with many divisions | Evaluate recording capacity first | Target count, editing probability and saturation determine whether either record remains informative. |
| Established CARLIN-style comparison | Model both designs for your parameters | The published head-to-head result is a simulation, not a universal laboratory ranking. |
| Single-cell lineage plus state readout | Whichever design supports joint recovery | The Typewriter protocol includes single-cell lineage analysis; another barcode platform may have different capture requirements. |
Use DNA Typewriter when the scientific question is explicitly time-resolved: which event preceded another, how a lineage accumulated changes, or whether branches separated before or after a defined perturbation. Use a barcode approach when the main requirement is to identify descendants of the same starting cell and event order adds little biological value. That second recommendation is a design inference, not a claim that all barcoding methods are simpler, cheaper or higher-throughput.

What the 2026 CARLIN comparison actually found
Liu, Zhang and Yang’s 2026 BMC Bioinformatics study uses a unified stochastic simulation framework with known ground-truth lineages. The simulations model editing, barcode evolution, cell division and sampling, then evaluate reconstructed trees with Robinson–Foulds and triplet accuracy. Because the true lineage is known in simulation, the authors can measure how closely an inferred tree matches it.
Conditional advantage for DNA Typewriter
Across the modeled settings, DNA Typewriter can outperform CARLIN when the DNA Tape has enough recording targets, with the difference becoming more apparent over longer lineages. The ordered record reduces some ambiguity about which event occurred first. CARLIN’s editable capacity can become depleted under sustained induction, limiting additional information as the experiment continues.

Why target count matters
Recording capacity is not a cosmetic parameter. If a Tape has too few targets for the number of events, later cells may share saturated records and become difficult to distinguish. The simulation therefore makes target count, lineage length, editing or insertion probability and sampling depth central design variables.
More editing is not automatically better
A larger insertion probability can add information early, but it can also drive targets toward saturation faster. The useful setting is the one that preserves distinguishable histories over the experiment’s entire recording horizon, not necessarily the setting with the highest per-event editing rate.
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Clear out junk files and repair common Windows errors3Fix the driver behind crashes, sound loss and screen glitchesCombining signals did not guarantee a gain
The study also modeled combining CARLIN and DNA Typewriter signals. The combined approach did not consistently outperform DNA Typewriter alone because the two signals can compete during lineage inference. Adding a second record is therefore not automatically beneficial; the inference model must integrate both without allowing conflicting histories to reduce accuracy.
What the study does not establish
- It is not a wet-lab head-to-head validation.
- It does not establish one universal accuracy percentage for all implementations.
- It does not prove that every DNA Typewriter design beats every barcode design.
- Its result applies to the modeled parameter settings, including target number, editing dynamics, division history and sampling.
How DNA Typewriter differs from ordinary cell barcoding
Information representation
DNA Typewriter represents a history as an ordered series of insertions. A barcode system may represent ancestry as one identifier or as an unordered pattern of edits. Ordered records can distinguish two cells that contain similar symbols but acquired them in different sequences; unordered records may treat those histories as equivalent or ambiguous, depending on the reconstruction method.
Recording dynamics
Typewriter recording is sequential: the next insertion depends on an available position on the Tape. Barcode editing can create diversity among sites or symbols without an intrinsic first-to-last interpretation. Both designs can lose information through incomplete editing, dropout, sequencing errors, convergent edits or saturation.

Experimental burden
DNA Typewriter requires an engineered substrate, prime editor and guide RNAs, followed by delivery, culture, sequencing and lineage analysis. A barcode design has its own construct and delivery requirements, which vary by platform. There is no evidence supporting a blanket claim that one class is always easier or less expensive.
Readout requirements
The sequence record must be recovered from the same cells, or from a linked measurement, if you want to connect lineage to cell identity or state. The Typewriter protocol describes single-cell lineage analysis and supplies analysis scripts. A barcode workflow may use a different capture architecture, so compatibility with the planned transcriptomic, phenotypic or spatial assay must be checked before choosing.
What has been demonstrated experimentally?
DNA Typewriter protocol and supported cell models
The 2024 protocol gives a practical procedure in HEK293T cells and notes activity in HEK293T cells, mouse embryonic stem cells and fibroblasts. The authors state that the protocol can be completed in 4–6 weeks by researchers with basic expertise in molecular cloning, mammalian cell culture and sequencing-data analysis. That is the authors’ reference schedule and skill assumption, not a guaranteed timeline for every laboratory or cell type.
Scale reported in the original study
The original study by Choi and colleagues reported a monophyletic lineage reconstruction of 3,257 cells. It also reported Poisson-like accumulation of sequential edits across at least 20 generations and 25 days of in-vitro clonal expansion. These are demonstrations from that study, not a guaranteed capacity for a different organism, construct, delivery method or sampling scheme.
Mouse-development application
A bioRxiv version 2 preprint posted 29 July 2026 describes using DNA Typewriter to trace mouse development from the zygote stage to late organogenesis. The source record identifies it as a preprint that has not been certified by peer review. Treat it as an emerging application rather than settled validation.

How to choose between a DNA recorder and a barcode
1. Define the information you must recover
- Choose an ordered recorder if the order of perturbations, transitions or divisions is itself a result.
- Choose a barcode design if identifying common ancestry is enough and no event timeline is required.
- If both matter, specify how the two records will be reconciled before collecting data.
2. Estimate the recording horizon
List the number of inducible events or divisions that must remain distinguishable. Compare that horizon with the available Tape targets or barcode editing capacity. Include unsampled divisions and the possibility that some events fail to edit.
3. Model saturation and editing probability
Run a parameter sweep using plausible target counts, insertion or editing probabilities, lineage lengths and sampling depths. The CARLIN comparison shows why a single “best” editing rate is misleading: aggressive recording can saturate the substrate before the experiment ends.
4. Check biological compatibility
Confirm that the chosen cell type or organism can receive and maintain the necessary constructs, express the editing machinery and survive the recording period. The cell models named in the Typewriter protocol are examples, not proof of compatibility with every system.
5. Design the readout with lineage analysis
Decide how edited DNA will be captured alongside cell identity, transcriptomic state or other measurements. Account for allele dropout, sequencing depth, missing cells and barcode collisions. A record that cannot be linked reliably to the cell-state assay cannot answer a joint lineage-and-state question.
6. Match the reconstruction metric to sampling
The 2026 study uses Robinson–Foulds and triplet accuracy. Robinson–Foulds distance summarizes differences between inferred and true tree splits. Triplet accuracy checks the relative relationships among three sampled cells. Triplet evaluation can be computationally demanding at scale, so plan compute and subsampling rules before analysis.

7. Budget implementation time and expertise
For DNA Typewriter, plan for construct design, cloning, mammalian cell culture, sequencing and analysis. The protocol’s 4–6 week estimate assumes basic competence in those areas. A barcode workflow may shift effort toward library design, diversity validation or specialized single-cell capture; assess the actual platform rather than relying on a category-wide assumption.
A practical DNA Typewriter workflow
- Design the Tape. Select the number and arrangement of recording targets for the expected event horizon, leaving margin for failed edits and unsampled divisions.
- Prepare the editing system. Assemble the Tape substrate, prime editor and guide RNAs, then verify sequence identity and delivery strategy in the chosen cell model.
- Validate sequential writing. Use controlled induction or transfection intervals to confirm that insertions accumulate in the intended order rather than appearing as an unstructured mixture.
- Run the lineage experiment. Record the planned perturbation schedule and culture duration, including generation estimates and sampling times.
- Recover single-cell records. Sequence the Tape from individual cells or from a validated linked assay, retaining quality metrics and failed-read categories.
- Reconstruct relationships. Apply the supplied analysis approach or a validated equivalent, and report how missing records, ambiguous edits and low-coverage cells were handled.
- Stress-test the result. Compare reconstructions under alternate filtering thresholds and plausible editing-error assumptions. Report uncertainty instead of presenting a single tree as exact.
Common failure modes and fixes
Targets saturate before the experiment ends
Symptom: many late-stage cells share the same terminal record. Fix: increase target capacity or shorten the recording horizon; do not simply increase insertion probability without modeling the resulting saturation.
Too few informative edits are recovered
Symptom: unrelated cells have indistinguishable records. Fix: check editor delivery, guide activity, sequencing coverage and the fraction of cells carrying interpretable records. A larger nominal target count does not help if the system is poorly delivered.
Barcode and Typewriter histories disagree
Symptom: a combined reconstruction changes substantially depending on which signal is weighted. Fix: model the two error processes separately and test each record alone before combining them. The 2026 simulation found that combined signals did not consistently improve results.
Lineage accuracy looks good only on a favorable sample
Symptom: the inferred tree changes when rare or low-quality cells are included. Fix: report sampling depth, exclusion criteria and sensitivity analyses. Both lineage length and which descendants are sampled affect reconstruction.
The method works in one cell type but not another
Symptom: editing or survival falls outside the range seen in validation cells. Fix: establish delivery, expression and sequential-writing behavior in the target system before interpreting developmental or disease lineages.
Decision checklist
- Is event order a required biological result?
- How many divisions or recording events must remain distinguishable?
- What target count and editing probability avoid saturation for that horizon?
- Can the cell type or organism receive the constructs and maintain the recorder?
- How will the record be linked to single-cell identity or state?
- What sampling depth and sequencing coverage are realistic?
- Which tree metric and uncertainty analysis will be reported?
- Does the laboratory have the cloning, culture, sequencing and computational expertise required?
Bottom-line interpretation
DNA Typewriter is the more informative design when a lineage must carry an ordered molecular timeline and the Tape has enough capacity for the experiment. Cell barcoding remains a valid choice when clonal identity and ancestry, rather than event order, answer the question. The 2026 CARLIN comparison supports a conditional Typewriter advantage in modeled long-lineage, adequately provisioned settings; it does not justify a universal ranking. Choose by information requirement, recording horizon, biological compatibility, sampling plan and reconstruction method.
