A crystal structure is the three-dimensional arrangement and connectivity of atoms, ions or molecules in a crystalline solid. Crystallographers infer that arrangement from diffraction: measured reflection directions and intensities are converted into an electron-density map, then into an atomic model that is repeatedly checked against the observations.
What a crystal structure actually describes
“Crystal structure” means more than a picture of atoms. It specifies which particles are present, where they are located relative to one another, how they connect or coordinate, and how that local arrangement extends through the solid. In a salt, the particles may be ions; in a metal, atoms; in a molecular crystal, intact molecules held together by intermolecular forces. The structure also captures packing details such as bond lengths, bond angles, layer stacking, channels, voids and hydrogen-bond networks.
The familiar mental model is a motif repeated by translation. A motif can be one atom, a molecule, or a more complicated cluster. Translating it by the crystal’s repeat vectors generates neighboring copies. This direct-space view is useful for understanding density, coordination and chemical interactions, but it is not the whole definition. The International Union of Crystallography (IUCr) also recognizes aperiodic crystals: solids with long-range order that do not repeat periodically in all three dimensions. In reciprocal space, their order is reflected by essentially sharp diffraction peaks even though a simple three-dimensional translation rule is insufficient.
Unit cells: the compact description of a repeating arrangement
A unit cell is a chosen geometric repeat from which the crystal lattice can be reconstructed. Its edges have lengths a, b and c; the angles between them are α, β and γ. These six parameters are called the unit-cell parameters. They define the size and shape of the repeat, not the complete chemical structure by themselves.

Many different unit cells can describe the same lattice. Crystallographers generally choose a conventional cell that makes the symmetry obvious, or a smaller primitive cell that contains one lattice point. The selected cell can be centered (for example, with additional lattice points on faces or in the body), and that choice changes the number of formula units assigned to a cell without changing the underlying solid.
What belongs inside a unit cell
- Atomic coordinates: fractional positions measured relative to
a,bandc. A coordinate such as (0.25, 0.50, 0.10) identifies a position within the cell, not an absolute distance in ångströms. - Occupancy: the fraction of a site occupied by a particular atom or species when disorder is present. A value below 1 can represent partial substitution, mixed occupancy or a modeled disordered position.
- Atomic displacement parameters: values describing thermal motion and static positional variation. They are not extra atoms; they express how an atom’s probability distribution is spread around its average position.
- Connectivity and interactions: bonds, coordination environments, hydrogen bonds, π-stacking and other contacts interpreted from the coordinates and chemical knowledge.
Repeating the cell by integer translations creates the ideal infinite lattice. A finite crystal is simply a bounded portion of that array, with surfaces and defects that are not represented by an infinitely repeated perfect cell.
Symmetry and the role of a space group
Symmetry operations generate equivalent positions from a small set of independent atoms. Operations can include rotations, reflections, inversion, screw rotations (a rotation combined with a translation) and glide reflections (a reflection combined with a translation). Applying them to the atoms in one asymmetric unit creates all symmetry-equivalent atoms in the unit cell and, with translations, throughout the crystal.

The IUCr symmetry resource classifies 230 three-dimensional space groups. This is a classification count, not a claim that a particular material has 230 different phases or that every crystal uses a distinct group. A reported space group should be compatible with the systematic absences and intensity symmetry observed in diffraction, as well as with the unit-cell geometry.

Asymmetric unit versus unit cell
The asymmetric unit is the smallest portion needed to generate the complete structure by the space-group operations. It may contain one complete molecule, several molecules, or only fragments of molecules when symmetry passes through them. The unit cell contains every symmetry-generated copy within the selected cell. Confusing these two is a common source of apparently incorrect atom counts.
How diffraction turns spots into an atomic model
In an X-ray experiment, a crystal is illuminated by X-rays. Electrons in the atoms scatter the radiation, and waves scattered in particular directions reinforce one another to produce diffraction reflections. Each reflection is indexed by three integers, hkl, that identify a reciprocal-lattice point. The detector records where reflections occur and how strong they are.
From reflection intensity to electron density
The measured intensity of a reflection is related to the squared magnitude of its structure factor. The structure factor is complex: it has an amplitude and a phase. S. C. Wallwork’s IUCr instructional pamphlet states: “In X-ray crystallography the structure factor F(hkl) of any X-ray reflection (diffracted beam) hkl is the quantity that expresses both the amplitude and the phase of that reflection.”

This missing information is the crystallographic phase problem. Without phases, a straightforward inverse Fourier transform cannot produce a unique electron-density map. Structure-solution methods therefore estimate phases using chemical information, statistical relationships among reflections, anomalous scattering, molecular-replacement models or other approaches appropriate to the experiment.

Structure solution and refinement are different steps
- Index and integrate reflections. Software determines the unit cell and assigns
hklindices, then estimates reflection intensities while accounting for background and detector effects. - Determine the space group. Reflection conditions, intensity symmetry and unit-cell geometry narrow the possible groups. A mistaken symmetry choice can produce missing atoms, unusual geometry or unexplained intensity discrepancies.
- Obtain initial phases. A solution method supplies approximate phases, producing an initial electron-density map.
- Build an atomic model. Peaks in the map are interpreted as atoms, molecules, solvent or disorder. Chemical restraints help distinguish plausible connectivity from noise.
- Refine against observations. Coordinates, displacement parameters, occupancies and sometimes other variables are adjusted so calculated structure factors agree with the measured data.
- Inspect residual density and validation reports. Difference maps reveal features not explained by the model, while geometry and data-quality checks identify overfitting or implausible assignments.
Refinement is iterative, not a one-time calculation. A refinement index is not expected to reach zero: observations contain measurement errors, crystals may be imperfect, and the model uses approximations such as harmonic atomic motion. A lower index can be useful, but it is not sufficient evidence of correctness if the model has chemically unreasonable geometry, excessive parameters or unmodeled disorder.
Direct space and reciprocal space: two views of the same order
| View | What is represented | What it helps answer |
|---|---|---|
| Direct space | Atoms, molecules, bonds, unit-cell dimensions and symmetry-generated neighbors. | How particles pack, connect and interact; where channels, layers or coordination polyhedra occur. |
| Reciprocal space | Diffraction peaks indexed by hkl, with positions, intensities and symmetry-related relationships. |
What repeat distances and symmetries are present, and how well a proposed model predicts the measured reflections. |
| Aperiodic order | Long-range arrangement without a simple three-dimensional translation period; diffraction can still show essentially sharp peaks. | How ordered materials that are not conventionally periodic fit the broader definition of crystallinity. |
Unit-cell dimensions in direct space determine the spacing of reciprocal-lattice points. Large real-space repeat distances produce closely spaced reciprocal features, while small repeats produce more widely separated ones. The two descriptions are mathematically linked, so crystallographers move between them throughout structure determination.
Choosing a diffraction method for the sample
The sample form determines what information can be recovered. Single-crystal X-ray diffraction and powder X-ray diffraction both use X-ray scattering, but they do not provide interchangeable data.
Recommended Free Tools
| Sample | Typical method | Information and limitations |
|---|---|---|
| Suitable single crystal | Single-crystal X-ray diffraction | Three-dimensional, individually indexed reflections support detailed atomic coordinates, symmetry and displacement parameters. A single crystal is required. |
| Polycrystalline material or very fine powder | Powder X-ray diffraction | Many crystallites contribute simultaneously, producing a pattern of overlapping or partially resolved peaks. It can identify phases, lattice parameters and other structural features, but generally provides different and less individually resolved information than a single-crystal experiment. |
| Amorphous or non-crystalline solid | Not a conventional crystal-structure determination | Without the same long-range crystalline order, there is no periodic unit-cell model to refine. Other scattering or spectroscopic methods may be appropriate, but they answer different questions. |
A single-crystal experiment also depends on sample handling. If solvent molecules are part of the crystalline material, the crystal should be kept in its solvent or otherwise protected from evaporation. Loss of solvent can crack the crystal or change the structure before data collection.

How to read a reported crystal structure critically
A published structure is a model supported by observations, not a photograph of every atom. Internal consistency checks are therefore essential.
Check the cell, formula and symmetry together
- Unit-cell parameters: Verify that the stated lengths and angles correspond to the crystal system and reported space group.
- Space-group evidence: Confirm that the symmetry is permitted by intensity statistics and systematic absences, rather than selected only because it gives a convenient model.
- Formula units per cell: The value commonly reported as
Zshould agree with the chemical formula, cell volume, density estimate, space group and number of atoms generated from the asymmetric unit. - Atom sites: Coordinates, occupancies and symmetry equivalents should account for the stated composition. Partial occupancy or disorder should be explained, not silently used to force an atom count.
- Chemical geometry: Bond lengths, angles, valences and coordination environments should be plausible for the elements and oxidation states involved.
IUCr data requirements emphasize these relationships for crystallographic information files (CIFs). They are practical validation examples, not a blanket guarantee that every model is correct. Poor data, twinning, unresolved disorder, radiation damage or an incorrect chemical assignment can survive a superficial consistency check.
Use residual features as clues
Difference electron-density peaks near a heavy atom may indicate an omitted atom, incorrect occupancy, anisotropic motion modeled too simply or an absorption-correction problem. A broad solvent region may be intrinsically disordered and difficult to model atom by atom. Conversely, forcing every small map feature into an atom can overfit noise. The appropriate response is to inspect maps, restraints, data completeness, resolution and chemical context together.

Common misconceptions
“The unit cell is one molecule.”
Sometimes it is, but not always. A cell can contain several molecules, fractional molecules related by symmetry, ions, solvent or an extended network. The asymmetric unit may be smaller or larger than an intuitive chemical repeat.

“A diffraction pattern directly shows atom positions.”
It does not. The pattern supplies reflection measurements, and phases must be estimated before electron density can be reconstructed. The final coordinates result from a model-building and refinement process.
“A better refinement index proves the structure.”
Agreement statistics summarize fit to data but can improve through over-parameterization or chemically implausible choices. Geometry, symmetry, residual density and independent validation remain necessary.
“Powder and single-crystal diffraction are equivalent.”
They are related techniques with different data geometry. Powder measurements collapse many orientations into one-dimensional peak positions, often causing overlap; single-crystal measurements preserve individual reflection directions and usually support more detailed three-dimensional modeling.
A practical workflow for understanding any structure report
- Identify the material and sample form. Determine whether the reported result came from a single crystal, a powder, or another technique.
- Read the unit-cell table. Note
a,b,c, the three angles, cell volume and crystal system. - Locate the space group and
Z. Ask how symmetry expands the asymmetric unit and whether the resulting formula matches the chemical composition. - Inspect the asymmetric-unit drawing and coordinates. Look for omitted solvent, disorder models and unusual occupancies.
- Review data and refinement indicators together. Resolution, completeness, redundancy, agreement indices and residual density provide context for the model quality.
- Test the chemistry. Check valence, bond lengths, coordination and intermolecular contacts against chemically reasonable expectations.
