Crystal structure prediction (CSP) is useful, but it is not a crystal-ball guarantee. The method searches plausible arrangements of molecules or atoms, estimates their relative stability, and gives experimentalists a ranked set of structures to test. It can reveal likely polymorphs, prioritize materials for synthesis, and reduce blind trial and error. However, success depends strongly on the target, the search strategy, the energy model, computational budget, and experimental conditions.
For molecular crystals, the central difficulty is that enormous numbers of packings can have almost indistinguishable energies. Inorganic materials pose a different challenge: composition, symmetry, defects and competing phases expand the design space. Recent machine-learning, topological and generative methods are making searches faster, but they complement—rather than eliminate—the need for accurate calculations and experimental validation.
What crystal structure prediction actually predicts
A crystal structure specifies how molecules or atoms repeat through three-dimensional space. CSP takes a chemical description—such as a molecular formula, an individual molecule, a salt, a cocrystal or an inorganic composition—and searches for plausible unit cells and arrangements. Each candidate is geometrically optimized and assigned an energy or stability score. The output is normally a ranked list, not a single certain answer.

The lowest calculated minimum is a candidate for a thermodynamically stable form under the assumptions of the calculation. Structures close in energy may be metastable polymorphs that can crystallize under different conditions. A low computed energy does not prove that a form will nucleate, grow, persist in a particular solvent or humidity, or be observed experimentally. Crystallization kinetics, impurities, temperature, pressure, solvent choice and handling history all influence what appears in the laboratory.

As Graeme Day of the University of Southampton put it, “Crystal structure prediction is one of those things that seems like it should be simple, until you really think about all the challenges that it poses.”
How a typical CSP workflow works
- Define the chemical target. Specify the molecular or atomic composition, charge state, stereochemistry, possible protonation states, and whether the search concerns a single component, salt or cocrystal. Flexible molecules may require multiple conformers.
- Generate candidate packings. Software proposes unit-cell dimensions, space groups, molecular orientations and intermolecular contacts. Random and systematic searches, database-derived packing rules and generative models are all used. The Chemistry World feature reports that random generation can produce between 105 and 107 candidates; this is a reported range, not a universal requirement.
- Relax the geometries. Each packing is optimized so atoms move toward a local energy minimum. A fast empirical force field is often used first because it can process many structures.
- Remove duplicates and obvious failures. Structures that are geometrically identical, unreasonably dense or mechanically unstable are discarded. Different molecular conformers and symmetry descriptions can represent the same underlying packing, so deduplication matters.
- Refine and rerank promising candidates. A smaller set is evaluated with a more accurate model, such as a machine-learned potential or periodic density functional theory (DFT). DFT calculations are substantially more expensive; Graeme Day reported costs roughly 103 to 105 times higher than force-field energy calculations in the feature’s comparison.
- Interpret the energy landscape. A cluster of structures with similar energies may indicate polymorphism. Researchers examine packing motifs, hydrogen-bond networks, density, mechanical stability and predicted properties rather than relying on one numerical ranking.
- Compare with experiments. Known crystal structures, powder or single-crystal diffraction, thermal data and, ultimately, synthesis determine whether a prediction is borne out. Retrospective reproduction of a known structure is useful, but it is weaker evidence than a blind prediction made before the structure is known.
Even a very simple crystal can involve at least 12 degrees of freedom, according to the Chemistry World feature. Flexible molecules add torsional states, while salts and cocrystals introduce additional component arrangements. These dimensions explain why exhaustive enumeration is impractical.
Why molecular crystal prediction remains difficult
The search space grows explosively
A molecule can pack in many orientations and conformations, and each arrangement can fit several space groups. The number of plausible combinations increases rapidly with molecular size and flexibility. A search that is adequate for a rigid, nearly symmetric molecule may miss important forms of a flexible drug-like compound.

Competing polymorphs can differ by fractions of a kilojoule per mole. That gap is small compared with the errors introduced by approximations in dispersion forces, electrostatics, molecular conformations and periodic boundary conditions. A model can generate the right structure but place it in the wrong position in the ranking.
Observed crystallization is not pure thermodynamics
The experimentally obtained form reflects a pathway. Supersaturation, cooling rate, solvent, seeding, impurities, agitation and drying can favor a metastable structure. A form that is lowest in calculated lattice energy may never nucleate on a practical timescale, while a higher-energy form can appear first and persist.

Disorder and flexibility challenge idealized models
Many calculations assume a perfectly ordered periodic cell. Real crystals can contain positional disorder, partial occupancies, defects, solvates or multiple conformers. Omitting these possibilities can make a predicted structure look more certain than the evidence warrants.
How accurate is CSP?
There is no universal accuracy percentage that applies to all CSP studies. Performance varies with target complexity, candidate-generation coverage, energy model, benchmark design and whether success means reproducing a known structure, ranking it first, identifying it among the low-energy set or predicting a previously unknown form.
Evidence from blind tests
The seventh CSP blind test, reported in 2024, included seven chemically varied systems: among them a cocrystal, a polymorphic agrochemical, a flexible drug candidate and a salt. Many participating groups reproduced observed structures for the small flexible agrochemical, whereas relatively few succeeded on the higher-complexity systems. The result demonstrates uneven performance rather than a single aggregate success rate.
Blind tests are especially informative because participants predict structures before the experimental answers are revealed. They expose failures in both structure generation and energy ranking that retrospective fitting can hide. The ranking report also emphasizes that a low predicted energy can indicate a plausible unobserved form; it does not establish that the form has been synthesized or will be observed under a given protocol.
Large validation sets and their limits
A 2025 Nature Communications study described a hierarchical workflow combining systematic packing searches and machine-learning force fields with higher-accuracy periodic DFT for final ranking. The authors reported reproduction of experimentally known forms in a validation set containing 66 molecules and 137 polymorphic forms, and they discussed blind predictions and potentially undiscovered low-energy structures. Those results apply to that method, dataset and scope; they are not evidence that every CSP workflow performs similarly.

Which computational approaches are used?
| Approach | How it is used | Strengths | Important limitations |
|---|---|---|---|
| Empirical force fields | Rapidly relax and screen very large candidate sets. | Low cost and suitable for broad searches. | Approximate intermolecular interactions can mis-rank close-energy polymorphs. |
| Periodic DFT | Refines geometries and reranks a reduced candidate set with quantum-chemical calculations. | More accurate treatment of electronic interactions than simple force fields; valuable for close energy differences. | High computational expense limits the number of candidates; results depend on functional, dispersion treatment and settings. |
| Machine-learned potentials | Learn energy and force relationships from reference calculations or crystal data, often in a staged workflow. | Can approach higher-level accuracy at lower per-structure cost after training. | Performance depends on training coverage; unusual chemistry or packing can fall outside the model’s domain. |
| Topological and physical descriptors | Use packing motifs and simple descriptors to propose or classify structures. | Potentially fast and less dependent on evaluating every candidate with an expensive energy model. | Emerging approach; descriptors may not capture all energetic and kinetic effects. |
| Generative models for inorganic materials | Generate structures subject to composition, symmetry or property constraints. | Can explore design spaces beyond conventional enumeration. | Generation is not proof of stability, synthesizability or useful performance; molecular polymorph prediction is a different task. |
Can machine learning make CSP faster?
Machine learning can reduce the cost of evaluating candidates and can learn recurring relationships between molecular features, packing motifs and energies. A practical pattern is hierarchical: use inexpensive rules or a learned force field to search broadly, then apply periodic DFT to a carefully selected subset. This preserves a high-accuracy final check without paying quantum-chemical cost for every generated structure.
Quick wins for a faster PC:
Repair Windows errors before they cause bigger problemsFix Now →Fix the driver behind crashes, sound loss and screen glitchesFind Drivers →Clear out junk files and repair common Windows errorsFree Scan →Machine learning does not remove the need to represent the right candidates. If the generation stage never proposes an experimentally relevant packing, a highly accurate ranking model cannot recover it. Nor does a low validation error guarantee reliable extrapolation to a new chemical family, unusual charge distribution or extreme flexibility.
Gregory Beran of the University of California Riverside summarized the field’s position: “I feel like there haven’t yet been clear home runs where machine learning has shown a transformative impact – but I think it’s coming.”
CrystalMath and topological prediction
Galanakis and Tuckerman’s 2024 Nature Communications paper, “Rapid prediction of molecular crystal structures using simple topological and physical descriptors,” presents a rapid strategy based on structural topology and physical descriptors. The approach is motivated by the observation that crystal data contain recurring patterns that may be expressed as relatively simple rules.
The Chemistry World feature describes a demonstration in which CrystalMath predicted five known polymorphs in 32 hours for a challenging case. That runtime is a reported example, not a general guarantee. The method should be viewed as an emerging way to narrow searches and reduce dependence on expensive energy calculations, not as a proven replacement for energetic refinement and experimental confirmation.

Mark Tuckerman of New York University explained the motivation: “But when you start to ask the right questions, you see that there are patterns, which obey fairly simple rules – from which we could come up with a scheme to predict crystal structures on your laptop.”
Molecular crystals and inorganic solids are related—but not interchangeable
Organic molecular crystals
Molecular CSP focuses on how intact molecules pack. Hydrogen bonding, dispersion, aromatic stacking, conformational flexibility, salts, cocrystals and solvates are central concerns. Polymorph risk is particularly important because two forms of the same compound can differ in density, solubility, melting behavior, mechanical properties and processing characteristics.
Inorganic materials
Inorganic structure design may vary composition, oxidation state, coordination environment, symmetry, defects and competing phases. Generative systems can impose composition, symmetry or target-property constraints rather than starting from one fixed molecule. MatterGen, reported in a 2025 Nature paper, is an example of a diffusion model for inorganic materials design. The paper reports synthesis of a generated material whose measured property was within 20% of the target. This is a specific proof-of-concept result, not evidence of general molecular polymorph prediction.

Pharmaceutical development
CSP can support polymorph risk assessment by identifying low-energy alternatives that deserve crystallization experiments. It can help teams decide which solvents, temperatures or seeding strategies to investigate and can flag a crowded low-energy landscape. The prediction itself does not establish regulatory status, clinical effect, long-term stability or manufacturability.
Porous and functional crystals
For porous frameworks and other functional solids, predicted packings can guide searches for pore sizes, connectivity, adsorption behavior or mechanical properties. The useful output is often a prioritized candidate list for synthesis and characterization, not a claim that a structure will form exactly as calculated.

Materials discovery workflows
Combining CSP with property calculations, databases and experimental automation can make screening more systematic. The strongest workflows keep an explicit validation loop: generate, calculate, synthesize, characterize and feed the result back into the next search.
How to evaluate a CSP claim or software result
- Check the target class. Is the benchmark an organic crystal, salt, cocrystal, inorganic solid or something else?
- Check candidate coverage. How were structures generated, how many were evaluated, and were flexible conformers or disorder included?
- Check the ranking model. Was the final ranking based on a force field, machine-learned potential, DFT or a staged combination?
- Check the benchmark. Is it a blind prediction, a retrospective reproduction, or a small hand-picked example?
- Check what “success” means. Was the observed structure ranked first, included among the lowest-energy candidates, or merely generated?
- Check experimental confirmation. Were predicted forms synthesized and characterized, or are they only computational minima?
- Check uncertainty and alternatives. A credible report should discuss near-degenerate structures, sensitivity to computational settings and possible unobserved polymorphs.
Common failure modes and practical safeguards
The relevant structure was never generated
Broaden the space-group, conformer and component search; include alternative protonation states, solvent-containing forms and plausible stoichiometries where chemically justified.
The right structure was generated but ranked too low
Use a higher-accuracy refinement stage, verify dispersion treatment and inspect whether the force field or machine-learning model represents the intermolecular interactions involved.
A predicted low-energy form cannot be crystallized
Vary nucleation conditions and consider kinetic control. Treat the structure as a hypothesis about a possible form, not as a guaranteed experimental outcome.
The model performs well on familiar chemistry but fails on a new target
Measure how far the target lies outside the training data, add representative reference calculations, and report the extrapolation explicitly. Validation on one chemical family should not be generalized to all materials.
Disorder or a multicomponent crystal is misrepresented
Model partial occupancies, competing stoichiometries and alternative component arrangements where the experimental evidence supports them. Compare calculated structures with diffraction data rather than forcing an idealized ordered cell.
Is CSP ready for mainstream materials research?
It is ready as a decision-support method, not as an autonomous substitute for crystallography. For well-defined targets and a carefully staged workflow, CSP can reduce the number of experiments, expose plausible polymorphs and prioritize materials. Its reliability falls when molecules are highly flexible, components are numerous, energy differences are extremely small, or crystallization is dominated by kinetics and disorder.
Do these 3 things before closing this tab:
1Fix the driver behind crashes, sound loss and screen glitches2Clear out junk files and repair common Windows errors3Scan for outdated or missing drivers - takes under a minuteThe most defensible interpretation of current progress is qualified: accurate ranking, broader benchmarks and faster learned models are making CSP more useful, while blind tests continue to show that complexity matters. Mainstream adoption therefore depends less on one universal accuracy number than on matching the method, validation standard and computational budget to the material being studied.
