The right package manager depends first on what you are installing. npm, Yarn, pnpm and Bun manage JavaScript project dependencies. Homebrew and Chocolatey install applications and developer tools for an entire computer. Comparing them as if they were interchangeable produces misleading winners.
Within one job, choose using dependency isolation, lockfile behavior, migration risk, repository governance, install-script controls and administrative requirements—not an unverified speed claim. The comparison below separates those jobs and identifies where each tool’s documented safeguards stop.
Start with the scope: project dependencies or computer-wide software?
A package manager is an installer, version resolver and update workflow, but its operating boundary matters more than its name. A JavaScript manager writes dependencies into a project and records a reproducible graph for that project. A machine package manager installs applications, command-line tools and libraries that may be available to every user or service on the computer.
| Tool | Primary job | Typical package scope | What it should be compared with |
|---|---|---|---|
| npm | JavaScript dependency management | Project packages and workspaces | Yarn, pnpm and Bun |
| Yarn | JavaScript dependency management | Project packages and workspaces | npm, pnpm and Bun |
| pnpm | JavaScript dependency management | Project packages and workspaces | npm, Yarn and Bun |
| Bun | JavaScript package management alongside its JavaScript runtime | Project packages and workspaces | npm, Yarn and pnpm |
| Homebrew | Machine package management | Applications, command-line tools and developer software | Chocolatey and other managers for the same operating system |
| Chocolatey | Machine package management | Windows applications and tools | Homebrew only at the broad concept level; detailed comparisons should stay within the same operating system |
Operating-system support varies by release and distribution. The documentation summarized here does not establish a complete, current OS matrix for every JavaScript tool, so verify the version-specific support before standardizing a team environment.

JavaScript managers: npm, Yarn, pnpm and Bun
These tools solve the same broad problem—resolving and installing JavaScript dependencies—but their storage models, lockfiles and security defaults differ. A team should select one manager for a repository and enforce that choice through its lockfile and contribution instructions.
npm: the compatibility baseline
npm is commonly encountered because it ships with the Node.js distribution and is understood by most JavaScript tooling. Its practical advantage is ecosystem compatibility: a project that assumes an npm lockfile and scripts usually has the fewest onboarding surprises when contributors use npm. That does not make it automatically the most isolated or secure option; those properties depend on the project configuration, registry and the scripts allowed to run during installation.
Yarn: an established workspace and lockfile alternative
Yarn provides its own lockfile and workspace model. It is a reasonable choice when an existing repository, build system or internal documentation already standardizes on Yarn. Switching solely because another manager appears faster can create unnecessary lockfile churn and differences in lifecycle-script behavior. Treat Yarn Classic (v1) and Berry-era projects as migration cases with potentially different configuration and lockfile semantics.
pnpm: shared storage with explicit dependency boundaries
pnpm documents a content-addressable store. Package files are kept once in that store and linked into projects, which can reduce repeated disk use when many projects share the same versions. Its documented layout also exposes only declared dependencies at the project’s top-level node_modules, helping reveal code that improperly relies on undeclared, transitive packages.

pnpm’s documentation describes several security controls that are particularly relevant to teams:
- Build and install scripts require approval rather than being trusted automatically.
- Newly published releases are subject to a default minimum release age of one day, reducing exposure to a package version released moments ago.
- Unusual transitive dependency sources are restricted by default.
- A trust policy can constrain which packages and sources are acceptable.
These are documented defaults, not permanent guarantees. They can change between versions or be overridden by repository configuration. Check the installed pnpm version, effective configuration and lockfile policy before treating them as a compliance control.
Bun: a package manager tied to a runtime
Bun combines a JavaScript runtime with package-management commands. That integrated approach can simplify a toolchain for projects already designed around Bun, but it introduces a compatibility question when an existing project was built and tested around Node.js, npm or Yarn behavior. Validate scripts, native modules, peer-dependency resolution and CI images rather than assuming that a successful install proves full compatibility.

A lockfile records the exact dependency versions and, usually, integrity data selected for a project. It is the foundation of reproducible installs, so changing managers is a build-system change even when the package manifest remains untouched.

What Bun documents for Yarn migration
Bun’s official installation documentation says it can migrate Yarn v1 and Berry lockfiles while retaining locked versions when those dependencies can be represented by Bun. The same documentation lists cases that can block faithful migration, including unsupported protocols, certain patch formats, some registry configurations and incompatible lockfile data.
“Migration supported” therefore means “supported for the portions Bun can model,” not “every project behaves identically afterward.” A safe migration sequence is:
- Create a branch and preserve the original lockfile and package-manager version.
- Run Bun’s documented installation or migration flow and read every warning, especially those concerning protocols, patches, registries and peer dependencies.
- Review the generated lockfile for unexpected version changes, removed packages or altered registry locations.
- Run unit tests, type checks, build steps, native-module compilation and production smoke tests.
- Compare the dependency tree and generated artifacts in continuous integration before replacing the old manager as the repository standard.
Apply the same discipline to any npm, Yarn or pnpm migration. A clean install is necessary, but it is not evidence that runtime behavior, scripts or supply-chain policy stayed unchanged.
Machine-level managers: Homebrew and Chocolatey
Homebrew’s documented trust model
Homebrew manages software installed on a computer, particularly command-line tools and developer applications. Its security documentation says changes to official taps receive human review, official formula downloads use pinned SHA-256 checksums, and default API metadata is signed and verified. Non-official taps require explicit trust by default.

Those controls address repository authenticity and artifact integrity; they do not make every formula harmless. Homebrew also notes that sandboxing complements other controls and cannot make arbitrary third-party code safe. A formula may execute build or installation logic, so review the source and tap provenance before adding software outside the official repositories.
Chocolatey’s Windows application model
Chocolatey describes itself as a machine package manager for applications and tools, not a JavaScript library dependency manager. Its default installation generally requires elevated rights, which is an operational consideration for locked-down workstations, developer onboarding and automated deployment.
Chocolatey documents checksums, VirusTotal scanning, moderation and human review for community packages. It also cautions that community-repository security depends on the package selected. Moderators may be reviewing the package metadata and installation logic without independently verifying the vendor binary downloaded from a remote URL. A checksum or scan result should therefore be treated as one control in a broader trust decision, not as proof that the upstream software is safe.
Security comparison: client defaults are only one layer
| Security question | pnpm | Bun | Homebrew | Chocolatey |
|---|---|---|---|---|
| Install-time code execution | Install and build scripts require approval by documented default; confirm effective configuration. | Specific security defaults were not established in the cited documentation; review the installed version’s policy. | Sandboxing can complement controls but does not make arbitrary third-party code safe. | Packages may run installation logic; community packages can download remote vendor binaries. |
| Fresh-release risk | Documented one-day minimum release age by default. | Not stated in the cited documentation. | Not stated as a universal release-age rule. | Not stated as a universal release-age rule. |
| Integrity and provenance | Trust policy and source restrictions are documented; settings are configurable. | Not stated in the cited documentation. | Pinned SHA-256 checksums, signed API metadata and human review for official taps. | Checksums, scanning, moderation and review are documented, with limitations for remote downloads. |
| Third-party source handling | Unusual transitive sources are restricted by default. | Not stated in the cited documentation. | Non-official taps require explicit trust by default. | Community packages vary; selecting a package remains the user’s responsibility. |
The package source and trust model matter as much as the executable client. Pinning versions, reviewing changes, restricting who can publish or add sources, and running installs with the least privilege practical are controls that apply across all four ecosystems.

Ease of use and operational fit
For a single JavaScript project
Use the manager already declared by the repository unless there is a documented reason to change. This avoids lockfile conflicts and lets contributors reproduce the same dependency graph. npm is often the least surprising starting point; Yarn, pnpm or Bun can be easier when the project already relies on their workspace, storage or runtime features.
For many local projects
pnpm’s shared store can reduce duplicate package storage across projects, while its top-level linking model makes undeclared imports more visible. The trade-off is that tooling which assumes a flat dependency tree may need adjustment. Bun may reduce the number of separate runtime and package-manager tools, but test the project’s Node-compatible behavior before adopting it broadly.
For workstation provisioning
Choose a machine manager that matches the operating system and your organization’s trust requirements. Homebrew’s official-tap review, checksums and signed metadata are useful when its supported environment matches your fleet. Chocolatey’s Windows focus and elevated installation requirements can fit managed deployment, but community-package selection and remote-download behavior deserve explicit review.

For CI and production builds
Pin the package-manager version, commit the lockfile, use a controlled registry configuration and fail builds when the lockfile would be rewritten unexpectedly. Capture approval decisions for install scripts and review changes to package sources as code-review events. A reproducible lockfile does not eliminate risk from a compromised or malicious package; it makes the selected input auditable.
A practical decision checklist
- Identify scope: project dependency graph or machine-wide application installation.
- Match the existing ecosystem: keep the repository’s manager unless migration benefits outweigh validation work.
- Check isolation needs: consider pnpm when shared storage and declared-dependency visibility are valuable.
- Check runtime strategy: consider Bun only after validating Node-oriented scripts, native modules and CI behavior.
- Inspect lockfile compatibility: migrations can fail on protocols, patches, registry settings or unsupported data.
- Evaluate trust controls: review source governance, checksums, signatures, script approvals and third-party repository policy.
- Plan permissions: machine managers may need administrator rights; project installs should avoid unnecessary privilege.
- Standardize operations: document versions, configuration, update cadence, approval rules and rollback steps.
Bottom line: compare like with like
There is no universal package-manager winner. For JavaScript projects, npm, Yarn, pnpm and Bun are alternatives whose best fit depends on compatibility, workspace structure, storage behavior, lockfile history and install-script policy. For computer-wide software, Homebrew and Chocolatey solve a different problem and must be judged against the operating system, repository governance and administrative model in use. Select the tool whose documented behavior matches your risk and maintenance requirements, then validate every version and configuration change in the repository or fleet where it will run.
