Neither CRISPR-associated transposases (CASTs) nor prime editing is the universal winner. CASTs are best understood as RNA-guided DNA-insertion systems, with the clearest evidence in bacterial genome engineering. Prime editing is a programmable sequence-writing method for defined base substitutions and small insertions or deletions. Choose between them by starting with the edit you need, the size of the payload, the organism and cell type, and the delivery and validation methods available.
What each technology is designed to do
The most useful distinction is functional rather than brand-like: CAST systems move a DNA payload into a targeted genomic neighborhood, whereas prime editors rewrite a specified sequence through a nickase–reverse-transcriptase complex. That difference determines almost every downstream design decision.
CASTs: targeted DNA insertion
CRISPR-associated transposases combine an RNA-guided targeting complex with transposase machinery. In the Type I-F workflow described in the bacterial protocol, a complex called QCascade contains a crRNA and the proteins TniQ, Cas8, Cas7 and Cas6. A separate TnsABC complex supplies the transposition functions: TnsA is the endonuclease, TnsB the transposase and TnsC the ATPase.

In the systems described, the target is adjacent to a 5′-CN-3′ PAM. The payload is then integrated at a characteristic offset rather than being substituted for the sequence immediately under the guide. For the Type I-F examples, insertion occurs about 50 base pairs downstream of the target and can produce a five-base-pair target-site duplication.

Those guide, PAM, offset and duplication details are properties of the described subtype and system, not rules that can be transferred to every CAST family. Other CASTs can have different targeting requirements, insertion geometry or host-factor dependencies.
Prime editing: programmable sequence writing
Prime editing uses a Cas9 nickase fused to an engineered Moloney murine leukemia virus reverse transcriptase. The commonly described PE2 editor is directed by a prime-editing guide RNA, or pegRNA. In addition to the targeting spacer, the pegRNA carries a primer-binding site (PBS) and a reverse-transcription template (RTT) encoding the intended edit.
The nickase creates a single-stranded DNA 3′ end. That end hybridizes to the PBS and primes reverse transcription from the RTT, creating a DNA intermediate that contains the edited sequence alongside the original sequence. Cellular DNA-repair and replication processes resolve the edited and unedited strands. The result depends on the edit, pegRNA design, editor expression and cell context.
PE3 adds a second guide that nicks the opposite DNA strand. In reported contexts this can increase editing efficiency, but it adds another guide-design decision and another nick; it is not a guaranteed improvement for every locus or cell type.
How CAST genome engineering works in practice
The detailed CAST procedure is a bacterial workflow, particularly focused on Type I-F systems. It should be treated as a protocol for that experimental setting, not as evidence that the same performance is available in mammalian cells.
1. Define the insertion and select a target site
Start with the DNA you want to add and the genomic region where it must land. The site must satisfy the CAST subtype’s guide and PAM rules. In the Type I-F examples, the guide is 32 nucleotides and the adjacent PAM is 5′-CN-3′. Because integration occurs roughly 50 base pairs downstream, the guide position determines the final insertion coordinate; it does not simply mark the exact base at which the payload begins.

Check whether the selected locus has plausible alternative sites that could be used if the first design has poor activity or an undesirable insertion orientation. The protocol also recommends considering possible off-target insertion sites during planning rather than waiting until after selection.
2. Design the crRNA and payload
Build the crRNA for the chosen target and prepare the DNA cargo in a compatible mini-transposon or related vector configuration. The protocol reports robust activity with payloads from approximately 300 base pairs to 10 kilobases, while cautioning that the complete size range has not been systematically investigated.
In the described Escherichia coli setup, optimized mini-transposons of about 500 to 1,000 base pairs produced the best efficiencies under particular conditions. That observation does not mean every 500-base-pair cargo will outperform a larger construct, nor does it establish a universal size threshold. Cargo composition, promoter choice, vector architecture and the target locus all matter.
3. Assemble compatible constructs
Clone the guide and DNA payload into suitable vector(s), preserving the components required to express the targeting and transposition machinery. The protocol identifies pSPIN and related vectors and points researchers to Addgene as a source of CAST constructs. Availability of a construct does not establish that it is compatible with every host, cargo or delivery method; verify the system-specific requirements before ordering or cloning.
4. Deliver the system to bacterial cells
The bacterial workflow discusses transformation, electroporation and conjugation as delivery options. The choice depends on the host strain, vector properties, cargo size and laboratory equipment. Delivery conditions can alter apparent integration efficiency as much as guide or promoter changes, so record the method and parameters with every experiment.
5. Recover, select and genotype colonies
After delivery, culture the cells under the appropriate selection conditions and screen candidate colonies. PCR across the expected junctions can establish that the payload is present at the intended locus. qPCR can help assess copy number, while sequencing is needed to confirm the exact junctions, insertion sequence and any target-site duplication.

Include controls that distinguish true genomic integration from residual plasmid or transient DNA. A positive selection phenotype alone is not sufficient evidence of a correctly configured insertion.
6. Check off-target insertions and structural outcomes
Profile plausible off-target sites and investigate unexpected bands or copy-number changes. The protocol specifically recommends profiling possible off-target insertion sites. The appropriate assay may include targeted PCR and sequencing of predicted sites, broader sequencing when the application requires it, and checks for rearrangements around the target.
How prime editing works in practice
Prime editing is organized around the edit sequence rather than a payload vector. The central design problem is creating a pegRNA whose PBS and RTT can support the desired change at the chosen locus.
1. Classify the edit
Prime editing can install all 12 possible single-nucleotide conversion types, small insertions and deletions, and combinations of these changes. It has also been used in research to add short sequence tags or alter regulatory sequences. Define the exact reference and intended sequence before selecting a guide; a one-base discrepancy in the design can produce the wrong product even when the editor reaches the locus.
2. Choose a target and PAM-compatible spacer
The target must be compatible with the Cas9 nickase’s PAM requirements and with a guide orientation that places the edit within a workable distance of the nick. Several candidate spacers may be worth testing because activity depends on local sequence, chromatin and repair context rather than on the edit description alone.
3. Design the pegRNA
The pegRNA includes the targeting sequence, PBS and RTT. The RTT carries the intended substitutions or indel and must be long enough to copy the required sequence while avoiding unnecessary complexity. PBS and RTT lengths are design variables, not fixed universal settings; evaluate more than one configuration when the first design is weak.

4. Decide whether to test PE2 or PE3
PE2 uses the nickase–reverse-transcriptase editor and pegRNA. PE3 adds an opposite-strand nicking guide and may improve the fraction of edited cells in some contexts. The additional nick can also change by-products and requires its own specificity assessment. Treat PE3 as a separate design to evaluate, not as an automatic replacement for PE2.

5. Deliver editor and RNA components
Prime-editing performance is strongly affected by how the editor and guide are delivered and expressed. The reviewed literature discusses delivery and editor/pegRNA design as continuing challenges. Report the cell type, delivery format, editor version, guide concentrations or expression cassettes, and recovery interval so that an observed percentage is interpretable.
6. Measure intended edits and by-products
Sequence the target locus to quantify the intended substitution or indel and to detect unedited alleles, by-products and nearby changes. For applications in which clonal purity matters, isolate and characterize individual clones rather than relying only on a bulk percentage. Assess plausible off-target sites using assays appropriate to the organism and risk profile.
CASTs and prime editing compared
| Decision axis | CAST | Prime editing |
|---|---|---|
| Primary task evidenced here | Targeted insertion of a DNA payload, especially in bacterial genome engineering | Specified base substitutions and small insertions or deletions |
| Typical sequence scale | Approximately 300 bp to 10 kb reported as robustly active in the described bacterial work; the full range was not systematically assessed | Small sequence changes are the core capability; larger insertions require additional strategies |
| Targeting constraints | Subtype-specific guide and PAM rules, plus a characteristic insertion offset | PAM compatibility, spacer placement, PBS and RTT design, and cellular processing |
| Product geometry | Insertion at a defined offset from the target; Type I-F examples are about 50 bp downstream and can show a 5-bp duplication | Sequence rewriting at the nick-directed locus, with outcomes shaped by repair and replication |
| Best-established context in the reviewed material | Protocolized bacterial engineering, including E. coli | Broad research and therapeutic-model literature across edit types, with context-dependent efficiency |
| Mammalian readiness | Developmental; human-cell applications still need better efficiency, on-target specificity and reduced dependence on additional host factors | More extensively studied, but delivery, editor activity and pegRNA design remain limiting variables |
| Evidence for a universal efficiency advantage | None | None |
No matched head-to-head study establishes that one platform is categorically more efficient, precise or safe. Percentages from different organisms, loci, delivery systems and assays cannot be compared as if they were measurements from the same experiment.
Which method fits a given engineering goal?
Choose CAST when the central requirement is adding a substantial DNA payload
- The desired product is a targeted insertion rather than a one- or two-base correction.
- The experiment is in a bacterial host for which a compatible CAST system and delivery method are available.
- A payload in the approximate 300-bp-to-10-kb range is appropriate, and you can tolerate the system’s insertion offset and possible target-site duplication.
- You can screen junctions, copy number and plausible off-target sites after selection.
Choose prime editing when the central requirement is a defined sequence change
- You need a specific base substitution, small insertion or small deletion.
- The edit can be encoded in a pegRNA RTT and positioned within the editable window created by a compatible spacer and PAM.
- You want to avoid intentionally creating a conventional double-strand break, while accepting that PE3 introduces an additional single-strand nick.
- Your cell type and delivery system can support editor and pegRNA expression, and you can sequence the locus to resolve mixed outcomes.
Use an extended strategy when the edit is large or composite
Prime editing can be combined with recombinases for larger insertions, but that is an expanded system rather than the basic PE2 or PE3 capability. Likewise, a CAST result is not equivalent to a clean base-level rewrite: it is a payload integration event with system-specific junction architecture. If the project requires both a large insertion and precise sequence changes, plan the steps as separate engineering operations and validate each product.

The “approaching 100%” CAST figure
The bacterial CAST protocol reports integration efficiencies approaching 100% after promoter and vector optimization in its specific setup. This is an optimized result from the described bacterial system, not a general CAST rate. It should not be transferred to mammalian cells, a different locus, a different cargo or a different delivery route.

Prime-editing percentages are equally context-bound
Prime-editing efficiency varies with the edit, pegRNA architecture, editor expression, cell state, delivery format and the way the product is measured. A bulk sequencing percentage can include heterogeneous alleles and should not be presented as the probability that every cell carries a perfect, scar-free edit.
Precision has multiple meanings
On-target accuracy includes the intended sequence, correct junctions or edit boundaries, the absence of unwanted substitutions and indels, and the expected copy number. Off-target activity is a separate question. A method can have a high intended-edit fraction while still requiring off-target or structural-variant analysis.
Double-strand breaks are not the only risk variable
Prime editing avoids the original double-strand-break step, but it still relies on DNA nicking and cellular processing. PE3 adds a second nick. CAST integration uses transposase machinery and can create target-site duplications or unintended insertions. Neither platform’s mechanism alone proves safety for a particular application; the intended organism, delivery route and assay plan determine what must be measured.

Organism and delivery context change the answer
Bacterial systems
The CAST evidence is strongest here. The protocol provides a complete design-to-validation path covering targeting, cloning, delivery, selection and genotypic analysis. In E. coli, mini-transposons of approximately 500–1,000 bp were reported as optimal under certain conditions, and the optimized system reached efficiencies approaching 100%. Those results are useful for planning bacterial experiments, provided the same host and vector assumptions hold.
Mammalian systems
CASTs in human cells remain developmental. The protocol notes progress with Type I-F and Type V-K systems but identifies unresolved needs: higher efficiency, stronger on-target specificity and less reliance on additional host factors. A 2025 review likewise describes engineering CAST systems for human cells as ongoing. Bacterial performance should therefore not be used as evidence of therapeutic readiness.
Prime editing has a broader mammalian research and therapeutic-model literature, but that does not make every mammalian edit routine. Delivery into the relevant cells, editor size and expression, pegRNA activity, DNA repair and by-product control remain practical constraints.
Common failure modes and how to troubleshoot them
No CAST colonies or very few integrations
- Recheck the subtype-specific PAM and guide length; the Type I-F design described here uses a 32-nucleotide guide next to a 5′-CN-3′ PAM.
- Confirm that the payload and vector components are assembled correctly and that the delivery method suits the host strain.
- Test an alternative target site and compare promoter or vector configurations.
- Consider cargo size and composition. The reported 300-bp-to-10-kb range is not a guarantee, and the described system performed best with certain 500–1,000-bp constructs.
- Use junction PCR and sequencing to distinguish failed integration from incorrect selection or plasmid carryover.
CAST insertion is present but at the wrong position
- Calculate the expected insertion coordinate from the guide and the system’s offset; the Type I-F examples integrate about 50 bp downstream rather than directly under the guide.
- Sequence both junctions to identify target-site duplication, rearrangement or an alternative insertion event.
- Profile predicted off-target sites if the intended locus is negative or ambiguous.
Prime editing produces little intended product
- Design multiple spacers and pegRNAs rather than changing only one parameter.
- Revisit PBS and RTT architecture and verify that the edit sequence is encoded correctly.
- Compare PE2 with PE3, treating the opposite-strand nick as an experimental variable rather than a guaranteed boost.
- Check delivery, editor expression and cell health; a weak delivery step can obscure a good pegRNA design.
- Sequence the locus deeply enough to separate the intended edit from unedited alleles and nearby by-products.
Prime editing gives mixed or unexpected alleles
- Analyze the full amplicon, not only the intended base, to detect indels and short sequence changes.
- Compare PE2 and PE3 by both intended-edit fraction and by-product profile.
- For applications requiring a uniform genotype, isolate clones and confirm the complete target sequence.
- Evaluate plausible off-target sites and any structural consequences relevant to the cell type and application.
A practical decision checklist
- Write the desired product as a sequence. Is it a payload insertion, a base conversion, a small indel, or a combination?
- Set the scale. For CAST, estimate cargo length and accept the system’s insertion geometry. For prime editing, determine whether the change fits a pegRNA RTT or needs an expanded strategy.
- Name the biological context. Specify organism, strain or cell type, target locus and delivery route.
- Verify targeting constraints. Check the CAST subtype’s guide/PAM and offset, or prime-editing PAM, spacer, PBS and RTT options.
- Plan controls before the experiment. Include delivery and no-guide controls, plus assays that distinguish genomic products from residual vector or transient expression.
- Define success by sequence, not selection alone. Require junction PCR and sequencing for CAST, and full target-locus sequencing for prime editing.
- Set an off-target and structural-analysis threshold. The appropriate breadth depends on whether the work is exploratory, industrial, preclinical or therapeutic.
- Report conditions with every efficiency number. Include host, locus, cargo or edit, delivery, editor or vector configuration, selection and assay method.
Bottom line for genome-engineering planning
CASTs and prime editing solve different primary problems. A CAST system is the more natural starting point for targeted insertion of a substantial DNA payload in a compatible bacterial system, where Type I-F protocols provide concrete guide, PAM, offset, delivery and validation rules. Prime editing is the more natural starting point for specified base substitutions and small insertions or deletions, using a Cas9 nickase, reverse transcriptase and pegRNA; PE3 can add an opposite-strand nick when its trade-offs are acceptable.
Do these 3 things before closing this tab:
1Scan for outdated or missing drivers - takes under a minute2Repair Windows errors before they cause bigger problems3Fix the driver behind crashes, sound loss and screen glitchesThe correct comparison is therefore conditional: match the platform to the edit, payload, organism, delivery route and validation plan. The available evidence does not support a universal ranking, and the review literature makes the same broader point: there is no single best gene-editing technique for every task.
