Yes—but “a second genetic code” does not mean scientists have built one replacement code for every living thing. The phrase covers several different engineering strategies: adding noncanonical amino acids to selected proteins, rewriting an organism’s codon inventory so unused codons can be reassigned, and building a separate translation channel that operates alongside the cell’s ordinary machinery. The most durable living systems combine genome recoding with redesigned tRNAs, aminoacyl-tRNA synthetases and other translation components.

What a genetic code actually does

Cells read messenger RNA in three-letter units called codons. Each codon normally specifies one of the 20 protein-building amino acids or tells the ribosome to stop. The code is redundant: several codons can specify the same amino acid. That redundancy gives engineers room to replace a codon with a synonymous one throughout a genome, then reclaim the displaced codon for a new purpose.

Reclaiming a codon is not as simple as changing a DNA letter. Every occurrence in the host genome must be found and replaced, and the cellular machinery that used to interpret that codon must be removed, disabled or redirected. A new assignment also needs a matching transfer RNA (tRNA) and an aminoacyl-tRNA synthetase (aaRS). The tRNA recognizes the selected codon; the aaRS loads it with the intended amino acid. Both components must avoid charging the wrong tRNAs or reading codons needed by normal translation.

  • Genetic code expansion adds one or more noncanonical amino acids to proteins through engineered decoding components. It can be site-specific and does not require rewriting an entire genome.
  • Genome recoding replaces selected codons across an organism’s genome, usually with synonymous codons, to change which codons remain in use.
  • Codon reassignment gives a freed codon a new meaning, such as a noncanonical amino acid, after its former meaning has been eliminated from the host’s genes and decoding machinery.
  • Orthogonal translation uses components designed to interact with one another while minimizing cross-talk with native translation. Orthogonality is a measured system property, not an automatic result of adding an engineered tRNA.

A synthetic or noncanonical amino acid is any protein building block outside the standard set of 20. Such molecules can add chemical functions that ordinary amino acids do not provide, but they do not all behave alike; each requires its own compatible decoding and cellular handling.

Three routes toward an alternative code

1. Add new amino acids without rewriting the whole host

The most accessible route is genetic-code expansion. Researchers introduce an orthogonal tRNA/aaRS pair that is intended to ignore the host’s normal tRNAs and synthetases. A chosen codon—often a stop codon or a specially engineered site—is assigned to a noncanonical amino acid. When that amino acid is supplied and the engineered components are present, the cell can insert it at programmed positions in a target protein.

This approach is flexible because only selected genes or sites need to be redesigned. It is useful for installing chemical handles, cross-linking groups, fluorescent labels or other functions in proteins. However, the host still uses its ordinary code everywhere else. Calling this a wholly separate genetic code would overstate what has been built: it is an added decoding layer operating inside the original one.

2. Recode a living genome and free codons

Genome recoding changes the codon inventory of an organism. Scientists identify every known use of selected codons, replace those uses with synonymous alternatives, synthesize or assemble the altered DNA, and test whether the resulting cells remain viable. Once no essential host gene requires the old meaning, the corresponding decoding machinery can be removed or redirected.

The payoff is “programming space.” A codon that no longer encodes a standard amino acid can be assigned to a noncanonical building block, potentially allowing polymers that ordinary biology cannot make. The cost is scale: thousands of edits can alter gene expression, translation speed, RNA structure and interactions with essential cellular systems. Viability must be demonstrated experimentally rather than assumed from the fact that the substitutions are synonymous.

3. Build a separate translation channel

A different strategy keeps the host’s genome and ordinary translation more intact while creating a parallel, engineered channel. The channel may use a modified ribosome, dedicated tRNAs and synthetases, or physical separation of translation components. Its purpose is to read a designed message without competing with the machinery that makes the cell’s normal proteins.

This approach can provide cleaner separation, but it introduces its own engineering problems. The alternative ribosome must be supplied, assembled and maintained; its components must find one another efficiently; and leakage into native translation must be measured. A system is not orthogonal merely because its parts were designed in a laboratory.

Syn61: the landmark genome-scale demonstration

The clearest living example is Syn61, described by Fredens and colleagues in Nature in 2019. The team built a four-megabase synthetic Escherichia coli genome in which every known occurrence of two sense codons and one stop codon was replaced by synonymous alternatives. The paper reports 18,214 codons recoded.

The resulting organism uses 61 codons rather than the original set. Of those 61, 59 encode the 20 canonical amino acids; the remaining codon assignments include translation termination. The redesign also allowed deletion of a transfer RNA that had previously been essential because its codon target had been removed.

Syn61 is therefore a compressed version of the familiar genetic code, not an entirely different informational chemistry. DNA still stores information, messenger RNA still carries codons and ribosomes still build proteins from amino acids. What changed is which codons the host uses and which decoding components it needs.

The achievement matters because it demonstrates that a large, systematically recoded bacterial genome can support life. It also creates vacant codons that can be reassigned in later experiments. The work does not show that any organism can be recoded at the same scale, nor that recoding is neutral to growth, stress responses or evolution.

What freed codons can make possible

Follow-up work with Syn61-derived cells removed decoding components for the freed codons and installed engineered, mutually orthogonal tRNA/aaRS pairs. A 2022 Nature Chemistry study reported cell-based synthesis of non-natural macrocyclic peptides and depsipeptides containing noncanonical building blocks.

These products illustrate the practical meaning of codon reassignment. A noncanonical amino acid can introduce a chemical group that supports ring formation, selective conjugation or a backbone linkage unavailable to the standard 20 amino acids. The result is a larger design space for peptides and proteins.

Those demonstrations remain experimental. They show that recoded cells can be programmed to make particular non-natural molecules; they do not establish routine commercial manufacturing, universal yields or compatibility with every noncanonical amino acid. Each new building block still requires validation of uptake, charging accuracy, incorporation efficiency, toxicity and product stability.

Orthogonal translation: OSYRIS and related designs

The fully orthogonal bacterial protein-synthesis system known as OSYRIS takes the parallel-channel idea further. Reported in Nature Communications in 2020, it used a tethered ribosome for the cell’s ordinary proteome and dissociable ribosomal subunits for an orthogonal channel. The architecture is intended to keep engineered translation from interfering with host protein production.

OSYRIS is not interchangeable with whole-genome codon compression. Genome recoding changes the messages and decoding inventory throughout a host. An orthogonal ribosome system changes how selected translation components interact. Either strategy might be combined with noncanonical amino-acid incorporation, but they solve different bottlenecks.

To establish orthogonality, investigators must test for cross-talk in both directions: whether native messages are translated by the engineered channel and whether engineered messages are read by native ribosomes. Growth, protein output, fidelity and stability over generations also matter. A channel that works in a short laboratory assay may not remain isolated during extended cultivation or under selection pressure.

Cell-free systems make code design faster

A 2026 Nature study, “Automated prototyping of genetic codes,” used cell-free translation systems to evaluate compressed codes, incorporate nonstandard amino acids and reassign up to three codons. Cell-free reactions are useful because researchers can alter DNA templates, tRNAs, synthetases and amino-acid mixtures without first engineering a viable organism.

These reactions are design and screening platforms, not organisms. A successful cell-free translation result does not prove that the code can sustain growth, reproduce, maintain genome integrity or support a deployable manufacturing process. The key value is speed: combinations that would be expensive to build in cells can be compared in parallel before the most promising designs are transferred into a living host.

Does a second code make cells virus-proof?

No. Recoding can create barriers to some biological threats, but the strength of the barrier depends on the organism, the exact code and the virus or mobile element being tested.

A 2023 Nature study, “A swapped genetic code prevents viral infections and gene transfer,” found that mobile genetic elements carrying tRNAs could enable codon reassignment and viral replication in E. coli even after three codons and their usual decoding components had been removed. That result shows why removing codons is not, by itself, a universal viral firewall.

The same work then used an amino-acid-swapped code that mistranslated viral proteins and restricted escape of synthetic genetic information in the tested system. Dependence on an amino acid not found in nature was added as another containment measure. These are demonstrated properties of that engineered E. coli system under its test conditions, not proof of resistance to every virus or prevention of all gene transfer.

What has to work for a durable alternative code

A practical system must satisfy several constraints at once:

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  • Complete codon accounting: all relevant uses of the target codon must be identified, including uses in essential genes and regulatory regions.
  • Accurate genome construction: the redesigned genome must be assembled and verified across millions of bases.
  • Decoding control: native tRNAs, release factors or other components that recognize the old meaning must be deleted, redirected or tightly controlled.
  • Specific charging: the engineered aaRS must load the intended tRNA and avoid unacceptable cross-reactivity.
  • Supply and compatibility: the noncanonical amino acid must reach the cell, remain available during growth and avoid toxic effects that overwhelm translation.
  • Low cross-talk: engineered and native channels must not misread one another’s messages at damaging rates.
  • Long-term stability: the code and its supporting genes must remain intact over many generations rather than being rapidly lost by mutation or selection.

Failure at any one of these layers can produce slow growth, mistranslated proteins, stress responses or loss of the engineered trait. A synonymous DNA edit is therefore only the beginning of the engineering process.

What “creating a second genetic code” means today

Scientists have not produced a universal replacement for the genetic code used by all life. They have demonstrated progressively more capable alternatives inside defined systems: extra amino acids inserted at programmed sites, a living bacterium with 18,214 codon changes and 61 active codons, peptides made with reassigned codons, an engineered orthogonal translation channel and cell-free platforms that prototype compressed codes.

The field is moving toward combinations of these methods. Cell-free experiments can screen code designs; genome recoding can make selected assignments stable in a host; and orthogonal machinery can isolate engineered translation from the native proteome. The central scientific challenge is not inventing a new mapping on paper. It is making the mapping accurate, self-consistent, evolutionarily stable and useful without harming the cell that carries it.
