Bowser leads his forces, but Mario games do not establish one fixed military hierarchy for the entire franchise. Bowser Jr., the Koopalings, Kamek, and other group leaders take command in particular games and situations. The clearest examples are game-specific, so it is more accurate to describe recurring roles than to draw a single definitive chain of command.
What is Bowser’s army called?
The forces are commonly referred to as the Koopa Troop or Bowser’s Minions, although individual games may use their own labels and organize units differently. The name alone does not imply a standardized military structure. Super Mario Wiki’s Koopa Troop compendium documents these names and the differing depictions across games.
Who is at the top of the hierarchy?
Bowser
Bowser is the leader of his forces. He is the franchise’s clearest top-level authority, but the games do not consistently spell out a full set of ranks beneath him.
Bowser Jr.
Bowser Jr. is shown taking command when Bowser is absent. That makes him a recurring successor or acting commander in those portrayals, not proof of a formally defined permanent rank across every game.

Who commands troops beneath Bowser?
The Koopalings and Kamek
The Koopalings and Kamek recur in positions of authority. Bowser Jr.’s Journey explicitly refers to them as first officers, a useful example of a named rank in one game rather than a franchise-wide rule.
Leaders of particular groups
Super Mario RPG gives a particularly explicit example of Bowser assigning leaders to troop groups. In the Nintendo Switch remake, Bowser addresses his forces: “All right, people! Form ranks! Jagger, head of the shelled warriors! Wizakoopa, master of the hooded sorcerers! And last but not least, Goomhilde, grande dame of the groundling Goombas! This is our finest moment! Bowser’s Minions are invincible! We shall be victorious! The bridge is down, but we’ll find a way to get back in! Move out, on the double!” This puts Jagger over the shelled warriors, Wizakoopa over hooded sorcerers, and Goomhilde over Goombas in that scene. It does not establish that those titles or assignments apply to other games.

What kinds of troops serve in the army?
Goombas and Koopa Troopas commonly appear as troops. Hammer Bros. and Magikoopas are described as more elite in some portrayals, but that distinction is not a consistent rank chart for every appearance.
Some games instead show named units or divisions. Mario & Luigi: Bowser’s Inside Story, for example, features groups such as the Goomba squadron, Shy Guy corps, Koopa unit, Bob-omb squad, and Magikoopa corps. These labels identify structures in that game; they do not demonstrate a permanent franchise-wide order of battle.

Is there one definitive chain of command?
No single hierarchy is established across all Mario games. Bowser’s leadership is the stable starting point; beneath him, command roles and troop organization vary. A character leading a unit in one title, or receiving an explicit title there, should be treated as evidence about that game unless another source establishes a broader rule. The Super Mario Wiki overview likewise records changing compositions and portrayals rather than one consistently explained organization.
For a practical reading of the recurring pattern, think of Bowser as the overall leader, Bowser Jr. as a commander when Bowser is away, and figures such as the Koopalings, Kamek, or named local leaders as authorities whose scope depends on the game. That is a summary of portrayals, not an official universal org chart.
