For most Linux servers, the best choice is workload-dependent: use ClamAV for an open-source scanning baseline, ESET Server Security for Linux or Sophos Protection for Linux when you need a supported commercial agent, and Microsoft Defender for Endpoint on Linux when your organization already operates Microsoft security and cloud-management services. Select only after checking the exact distribution, architecture, kernel, filesystem, real-time requirements, management model, and licensing.
What “best antivirus” means on a Linux server
Linux servers do not need the same desktop-style antivirus approach as employee laptops. A server may run one narrowly defined service, accept no uploaded files, and be tightly restricted with least privilege, patching, network controls, and integrity monitoring. Another server may process email attachments, host shared files, or exchange documents with Windows clients. The second workload has a much clearer malware-scanning requirement.
Antivirus is therefore one layer in a server security design, not a substitute for hardening. Before installing an agent, document the files and protocols the server handles, the users or applications that can write to them, the expected throughput, the recovery point, and the operating-system lifecycle. Scanning everything indiscriminately can add I/O latency and create conflicts with backup, database, container, or endpoint-security software.
- High-value scanning cases: mail gateways, file shares, upload portals, software distribution servers, build systems that ingest third-party archives, and servers exchanging files with Windows systems.
- Lower-value cases: immutable appliances or tightly constrained services that never accept untrusted files. These still need patching, least privilege, access controls, logging, and integrity monitoring.
- Operational requirement: define who receives detections, where quarantined files go, how false positives are released, and how an incident is investigated before enabling protection.
Shortlist for 2026
| Product | Best fit | Protection model | Management and support | Important qualification |
|---|---|---|---|---|
| ClamAV | Open-source scanning, mail gateways, file shares, scripts, and scheduled jobs | On-demand scanning with ClamScan; daemon-based scanning with ClamD; Linux on-access scanning through ClamOnAcc | Administrator-designed updates, quarantine, alerting, and performance controls | Linux server editions using ClamScan or ClamD with the standard signature database should have at least 3 GiB of RAM, according to current ClamAV documentation |
| ESET Server Security for Linux | Organizations wanting a commercial Linux server agent and vendor support | Agent-based malware protection; confirm the exact release’s on-access and scheduled-scan features for the target platform | Part of a commercial endpoint/server portfolio; licensing and console depend on the edition | Published coverage includes Alma Linux 8/9, Rocky Linux 8/9, Debian 12, Ubuntu 22.04 LTS, and RHEL 9; verify the precise product build before deployment |
| Sophos Protection for Linux | Teams that already run a managed Sophos estate or need its policy and support workflow | Managed Linux protection agent; exact capabilities depend on the supported distribution and kernel | Central policy and vendor support through the current Sophos platform | The legacy Sophos Anti-Virus for Linux product is being retired; new deployments should use Sophos Protection for Linux and its distribution/kernel matrix |
| Microsoft Defender for Endpoint on Linux | Organizations already licensing Microsoft security, Azure, or Defender for Servers | Endpoint detection and response with malware protection and management integration | Centralized Microsoft security controls; server licensing is required | Microsoft documents a minimum of one CPU core, 2 GB disk, and 1 GB RAM; Fanotify blocking conflicts with another blocking security solution |
How to choose between the four options
Choose ClamAV for control and integration
ClamAV is a cross-platform, open-source toolkit rather than a turnkey managed endpoint service. It is a strong fit when administrators want to call a scanner from mail or file-processing workflows, run scheduled scans, or inspect uploads before release. ClamScan performs command-line scans, while ClamD keeps a daemon available for clients that need repeated scanning without starting a new process for every file.

On-access scanning is available only on Linux systems. ClamAV’s ClamOnAcc documentation describes watching paths and using ClamD permissions to scan files. That means the service account, watched directories, socket permissions, and exclusion rules must be designed deliberately. Installing the package alone does not create a complete prevention and response program.
You must also provide signature-update scheduling, alert routing, quarantine storage, retention, logging, and a process for handling false positives. A mail gateway may send a message to quarantine and notify an administrator; a file server may need to deny access, move the object, and preserve an audit record. Those behaviors are integration decisions rather than a single default policy.
Choose ESET when vendor support and a commercial agent matter
ESET maintains current Linux endpoint and server products. Its latest-version information lists Endpoint Antivirus for Linux 13.2.3.0, released June 30, 2026, with a Full Support designation. ESET’s published Linux material includes Server Security for Linux coverage for Alma Linux 8 and 9, Rocky Linux 8 and 9, Debian 12, Ubuntu 22.04 LTS, and RHEL 9.
Those platform names are not a blanket compatibility guarantee. Confirm the Server Security for Linux release, CPU architecture, running kernel, filesystem, and support phase for the image you will protect. Check whether the license includes the management console, which event and response controls are available, and how upgrades are handled when the distribution moves to a new kernel.

Choose Sophos Protection for Linux for an existing Sophos operation
Sophos is most practical when your administrators already use its policies, alerting, and support processes elsewhere. Sophos has moved Linux customers from the legacy Sophos Anti-Virus for Linux product to Sophos Protection for Linux. Its guidance states that customers using the old product must migrate by using the current Linux Server Installer option.
Do not follow an old tutorial that installs the retired agent. Start with Sophos’ distribution and kernel support matrix, record the exact server image and kernel, and confirm that the installer supports them. A kernel update can change eligibility even when the distribution name remains the same. Test policy enforcement, exclusions, alert delivery, and removal of the old agent in a staging system before changing production.
Choose Microsoft Defender for Endpoint when Microsoft security is already licensed
Defender for Endpoint on Linux is a logical fit for organizations that already manage servers through Microsoft security and cloud services. Microsoft lists Defender for Servers Plan 1 or Plan 2, Defender for Endpoint for servers, and Defender for Business servers as licensing routes. A server license is required; an employee desktop entitlement alone does not cover a production server.

The documented minimum resources are one CPU core, 2 GB of disk, and 1 GB of RAM. These are installation requirements, not a performance promise for a busy database, file server, or build farm. Measure CPU, memory, disk latency, and scan duration on a representative workload before setting aggressive policies.
Distribution, kernel, architecture, and filesystem checks
“Supports Linux” is not specific enough for a change request. Record all of the following before selecting an agent:
- Distribution name and release, such as Ubuntu 22.04 LTS or Debian 12.
- CPU architecture, including x86_64 or ARM64.
- Running kernel version and whether it is a vendor kernel, cloud kernel, or custom build.
- Filesystem types, mounts, network shares, overlay filesystems, and container volumes.
- Boot mode, secure-boot requirements, and any kernel-module or Fanotify restrictions.
- Server role, expected file volume, maximum acceptable scan latency, and maintenance window.
Obtain a compatibility statement for that exact combination. If the vendor lists only a distribution family but not your kernel or architecture, treat the status as unconfirmed and request written support before deployment.
Real-time, on-access, and scheduled scanning
On-access protection
On-access protection evaluates files as applications open, create, or modify them. It can stop a malicious upload before another service consumes it, but it operates on the server’s critical I/O path. Exclude only documented, low-risk paths and validate that exclusions do not cover user-upload directories, temporary extraction locations, or shared content.

ClamAV documents Linux-only on-access scanning through ClamOnAcc and ClamD permissions. Commercial agents implement their own kernel and policy integrations; verify whether the release uses Fanotify, kernel modules, or another mechanism.
Scheduled and on-demand scans
Scheduled scans are easier to isolate from peak traffic. Run them against upload areas, shared documents, package caches, and backup staging directories according to risk. A full scan of a multi-terabyte file server may take longer than the maintenance window and generate substantial read I/O; begin with high-risk paths, measure duration, and stagger jobs across servers.
Scanning archives and compressed files
Archive recursion can expose threats hidden inside ZIP, ISO, or installer bundles but increases CPU and temporary-storage use. Set bounded recursion and size limits where the product allows them. A mail gateway can inspect attachments at ingress, while a file server may scan on write and perform a deeper scheduled scan overnight.
Performance and conflict planning
There is no universal CPU or memory ranking for these products because overhead depends on file size, cache behavior, archive depth, concurrency, and workload. Establish a baseline during normal and peak traffic, then compare:

Microsoft warns: “Running Microsoft Defender for Endpoint on Linux alongside other Fanotify-based security solutions isn’t supported and may lead to unpredictable behavior, including system hangs.” Do not place Defender and another Fanotify product in blocking mode on the same host. If a coexistence design is unavoidable, use a vendor-documented passive mode or validated exception and test failover, upgrades, and reboot behavior.
Apply the same caution to backup agents, file-integrity monitors, FAPolicyD, database scanners, and EDR tools. Coordinate exclusions by path and process, document ownership, and ensure that an exclusion in one product does not silently disable protection in another.

ClamAV baseline
- Confirm that the server has at least 3 GiB of RAM when using ClamScan or ClamD with the standard Cisco signature database, as recommended in current ClamAV documentation.
- Install the distribution’s supported ClamAV packages and the ClamD service where repeated scans or on-access integration are required.
- Configure the signature-update service and verify that a fresh database is available after reboot and after a failed update.
- Define quarantine ownership, permissions, retention, and alert destinations before scanning production data.
- Start with a test directory containing benign files and the standard test signature used by your organization; verify detection, quarantine, logging, and restoration without using live malware.
- Add scheduled scans for the highest-risk paths, then measure I/O and adjust concurrency or timing.
- If enabling ClamOnAcc, configure watched paths and ClamD permissions, test file creation and modification by each relevant service account, and confirm that denied access is logged.
ESET Server Security for Linux
- Match the target distribution, release, architecture, kernel, and filesystem to the support statement for the exact Server Security for Linux build.
- Confirm the server license, management-console entitlement, update channels, and support phase.
- Install in a staging clone and record the agent version, kernel changes, service names, and rollback procedure.
- Enable the least intrusive policy first, then test on-access events, scheduled scans, exclusions, quarantine, and alert routing.
- Measure application latency and disk I/O under representative file activity before enabling blocking for every mount.
- Document the upgrade sequence for both the agent and the operating-system kernel; repeat compatibility checks before each major OS update.
Sophos Protection for Linux
- Remove the assumption that the old Sophos Anti-Virus for Linux installer is current; use the Sophos Protection for Linux Linux Server Installer.
- Check the published distribution and kernel matrix for the exact image and architecture.
- Enroll a staging host in the management console and confirm policy, update, and alert connectivity.
- Test migration or removal of any legacy agent, including reboot and rollback behavior.
- Validate exclusions, on-access events, scheduled scans, and response actions against the server’s real workload.
- Record the supported kernel range and make it part of the operating-system patch approval process.
Microsoft Defender for Endpoint on Linux
- Choose an eligible server license: Defender for Servers Plan 1 or Plan 2, Defender for Endpoint for servers, or Defender for Business servers.
- Verify distribution, release, architecture, and lifecycle status. Pay particular attention to Amazon Linux 2 ARM64, whose Defender support is scheduled to retire on October 31, 2026.
- Reserve at least the documented minimum of one CPU core, 2 GB disk, and 1 GB RAM, then add headroom based on measured workload.
- Onboard a non-production server and verify that inventory, alerts, policy, and response commands appear in the management service.
- Inventory Fanotify-based products and set a single blocking owner. Do not run multiple blocking solutions together.
- Test passive mode or documented coexistence exceptions if another security product must remain installed.
- Exercise isolation, file quarantine, alert escalation, and agent removal before extending the policy to production.
Licensing, support, and lifecycle questions
| Question | What is established | What you must verify |
|---|---|---|
| Is there a server license? | Microsoft Defender for Endpoint on Linux requires one of Microsoft’s server licensing routes. ClamAV is open source. | Per-server or per-workload pricing, management-console fees, support tier, and renewal terms for commercial products. |
| How long is the product supported? | ESET lists Endpoint Antivirus for Linux 13.2.3.0, released June 30, 2026, as Full Support. Sophos publishes current Linux distribution and kernel details. | Server Security release lifecycle, end-of-support dates, and whether a future kernel remains covered. |
| Who handles updates? | ClamAV administrators design signature updates and failure alerts. Commercial products generally provide vendor-managed engines and policies. | Repository access, proxy requirements, offline-update procedures, maintenance windows, and rollback. |
| What happens during an incident? | ClamAV provides scanning components; quarantine, alerting, and response are administrator-designed. Managed agents offer broader policy and response controls. | Isolation authority, forensic retention, approval workflow, and restoration testing. |
Common mistakes and recovery steps
Installing a desktop or consumer edition
A consumer Linux antivirus package may lack server licensing, management, kernel support, or a supported update path. Bitdefender states that it does not offer a consumer Linux antivirus, while its enterprise portfolio supports Linux-based environments. Treat that distinction as a warning against adapting consumer editions to production servers.

Following an obsolete Sophos tutorial
If an old guide installs Sophos Anti-Virus for Linux, stop and migrate to Sophos Protection for Linux. Confirm that the old service is removed, the new agent is enrolled, and policies are applied after reboot.
Running two blocking Fanotify agents
Disable blocking in one product or remove the duplicate agent according to vendor guidance. If the host is already hanging, boot through the approved recovery path, stop one service, capture logs, and retest after a clean reboot. Do not solve the conflict by adding broad filesystem exclusions.
Scanning every path without measurement
Pause the full scan, preserve the logs, and identify the path or process generating the I/O spike. Move deep scans to a maintenance window, reduce archive recursion where appropriate, and keep protection on high-risk ingress paths.
Skipping update and quarantine monitoring
A scanner with stale signatures or a full quarantine directory creates false assurance. Alert on update age, daemon health, disk capacity, and failed scans, and perform a documented restore test.

A practical decision framework
- Map the workload. Mark mail, file sharing, uploads, Windows interoperability, databases, containers, and immutable services.
- Set the protection requirement. Decide whether scheduled scanning is sufficient or whether on-access blocking is necessary.
- Check platform support. Match distribution, architecture, kernel, and filesystems to a current vendor matrix.
- Choose the operating model. Select ClamAV for administrator-controlled integration, ESET or Sophos for commercial support and managed policy, or Defender when Microsoft licensing and operations are already in place.
- Resolve conflicts. Inventory Fanotify, FAPolicyD, EDR, backup, integrity-monitoring, and database agents before installation.
- Pilot and measure. Test detection, quarantine, alerts, recovery, upgrades, reboot behavior, CPU, memory, and I/O on a staging host.
- Operate continuously. Review update freshness, support lifecycle, alert ownership, exclusion changes, and kernel compatibility after every major platform change.
Recommended choices by server role
| Server role | Starting point | Reason | Design note |
|---|---|---|---|
| Mail gateway | ClamAV or a commercial Linux agent | Incoming attachments are a defined scanning boundary | Integrate quarantine and notification with the mail flow; measure attachment and archive handling |
| File share | Commercial agent for centralized policy, or ClamAV where scripting and open-source control are priorities | Files are created and consumed by many users and systems | Use on-access protection only after testing latency and exclusion behavior |
| Microsoft-managed estate | Microsoft Defender for Endpoint on Linux | Licensing, inventory, alerts, and response can share the existing security operation | Reserve one blocking Fanotify owner and track platform retirement dates |
| Mixed enterprise Linux estate | ESET Server Security for Linux or Sophos Protection for Linux | Commercial support and policy consistency across supported distributions | Validate each distribution and kernel rather than assuming one agent build covers all hosts |
| Narrow, hardened service | Risk-based decision; scheduled scanning may be enough | The server may have little or no untrusted file ingress | Keep patching, least privilege, integrity monitoring, logging, and recovery controls even when on-access scanning is omitted |
Final checklist before production
- The exact distribution, release, architecture, kernel, and filesystem are supported.
