For most deployments, use a dedicated secret manager for application values and GitHub Actions OpenID Connect (OIDC) for temporary access. OIDC is the identity layer: a workflow exchanges a GitHub-issued token for a short-lived cloud role or Vault identity, then reads only the secrets required for that job. Your database passwords, API keys, signing keys, and certificates remain in a system designed for storage, rotation, access policies, and audit trails.

Cloud-native managers are usually the simplest choice for a single-cloud application. HashiCorp Vault is a better fit when one policy plane must span clouds, dynamic credentials, or complex governance justify its operational overhead. Encrypted files committed to a repository are a compatibility fallback for unusually large values, not a replacement for runtime secret management.

Why GitHub should not be your primary application-secret store

GitHub Actions secrets are useful for small pieces of CI configuration, but they are a poor primary home for secrets that an application needs at runtime. A repository secret is tied to GitHub’s scope and delivery model rather than to the workload that consumes it. That makes rotation, least-privilege access, and auditing harder as the number of environments and services grows.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Size and scope limits

GitHub documents a 48 KB limit per secret. Secrets can be defined at organization, repository, or environment scope. When names collide, the lower-level value takes precedence; in practice, an environment value overrides a repository value, which overrides an organization value. This precedence can be useful for deliberate overrides, but it can also hide which value a workflow will receive.

Those limits are especially awkward for certificates, JSON credentials, private keys, and configuration bundles. A value can fit in a secret while still being difficult to rotate safely, compare across environments, or audit independently of deployment code.

Long-lived credentials create avoidable blast radius

A static cloud access key stored in GitHub remains valid until it is rotated or revoked. If it appears in logs, an artifact, a debugging dump, a fork, or Git history, every system that trusts that key is exposed. OIDC changes the trust relationship: the workflow proves its identity for a specific run, and the cloud provider issues temporary credentials rather than accepting a permanent key copied into GitHub.

How the recommended OIDC pattern works

OIDC does not store your application’s secret and does not eliminate the need for a secret manager. It lets a workflow obtain narrowly scoped, short-lived permission to read the secret when the job runs.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.
  1. Request an identity token. Grant id-token: write only to the job that needs external credentials. Keep other jobs at the default read-only permissions.
  2. Exchange the token. An action or SDK presents the GitHub-issued token to your cloud provider or Vault. The receiving system validates the token’s claims and maps them to a role or policy.
  3. Apply trust conditions. Restrict the role to the intended repository and, where supported, branch, deployment environment, workflow file, and other claims. Do not trust every repository in an organization simply because the runner is hosted by GitHub.
  4. Read only required paths. The job retrieves the specific secret names or Vault paths needed for that deployment. It should not receive an administrator token or an entire secret collection.
  5. Use the values briefly. Pass values to the process as masked environment variables or files with restrictive permissions. Avoid writing them to artifacts, caches, command output, or generated configuration that will be uploaded.
  6. Let access expire. The cloud role or Vault token is short-lived. Revoke the trust relationship or rotate the underlying application secret if a run, runner, log, or credential may have been compromised.

This design separates two concerns: the manager protects and rotates the value, while OIDC proves which workflow is asking for it.

Option 1: OIDC with a cloud-native secret manager

If your application is concentrated in one cloud, its native secret manager normally offers the shortest path from a workflow to a controlled runtime secret. The workflow authenticates with OIDC, assumes an identity in that cloud, and retrieves values from the manager at deployment time or when the application starts.

AWS Secrets Manager

AWS documents using a GitHub Action to retrieve Secrets Manager values as masked environment variables. The corresponding identity pattern is to configure an IAM role that GitHub Actions can assume directly through OIDC, rather than placing a long-lived access key in a repository or organization secret.

  • Put database passwords, API tokens, signing material, and other runtime values in Secrets Manager.
  • Give the OIDC-assumed role permission to read only the named secrets needed by the deployment.
  • Constrain the role trust policy to the expected repository and deployment context, such as a protected branch or environment.
  • Use the action’s masking behavior and confirm that application startup, error handling, and shell tracing do not echo the values.

This is usually the simplest arrangement for an AWS-hosted service because identity, policy, logging, and secret storage are managed in the same administrative plane.

Azure Key Vault

Microsoft’s Key Vault sample uses OIDC to connect to Key Vault, retrieves a secret, masks it, and describes the flow as using “no passwords stored in GitHub.” Configure a federated identity or workload identity for the deployment, grant it the narrow Key Vault permissions required, and bind the trust to the intended repository and environment claims.

Keep production and nonproduction values in separate vaults or clearly separated scopes. A deployment to a test environment should not be able to exchange its token for the production identity merely because both workflows use the same repository.

Google Cloud Secret Manager

Google Cloud Secret Manager is the natural native counterpart for a GCP deployment: use GitHub’s OIDC token with a federated Google identity, then grant that identity access to selected secret versions. Exact GitHub Actions integration syntax and provider settings change, so verify the current Google Cloud and GitHub documentation before implementation rather than copying an example intended for another release.

As with the other clouds, keep the federated principal narrow, avoid exporting an entire secret set, and decide whether retrieval belongs in the deployment job or in the running service. A deployment-only secret should not automatically become available to every application instance.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Option 2: HashiCorp Vault

Vault is compelling when you need one policy and audit model across multiple clouds, private infrastructure, or teams that use dynamic credentials. HashiCorp recommends JWT/OIDC authentication for GitHub-hosted runners and internet-connected self-hosted runners. A Vault role can bind token claims to a repository, branch, deployment environment, or workflow file, so an untrusted workflow cannot simply request the same policy.

Direct retrieval with JWT/OIDC

  1. Enable the JWT or OIDC authentication method in Vault for GitHub’s token issuer.
  2. Create a role whose bound claims match the repository and deployment contexts that may use it.
  3. Attach a policy that permits read access only to the required KV paths or dynamic-credential endpoints.
  4. Give only the relevant job id-token: write, authenticate to Vault, and request the minimum data needed.
  5. Pass the returned values to the deployment process without printing the authentication response or secret payload.

Vault can issue dynamic database or cloud credentials that expire independently of the application secret. That capability can reduce the value of a stolen credential, but it adds operational work: Vault availability, unseal and recovery procedures, policy maintenance, upgrades, and monitoring become your responsibility or your platform team’s responsibility.

Vault Secrets Sync as a fallback

HashiCorp describes Vault Secrets Sync as an option when direct OIDC access is infeasible. Sync copies static KV values into GitHub, which means GitHub becomes another storage location with its own limits, masking behavior, and rotation timing. Prefer direct retrieval when the runner can reach Vault and authenticate safely; use synchronization only when a documented compatibility or network constraint requires it.

Option 3: Encrypted files in the repository

GitHub documents a workaround for secrets larger than 48 KB: encrypt the file with GPG using AES256, commit the encrypted file, and keep the decryption passphrase as a GitHub secret. The repository then contains ciphertext rather than plaintext.

What’s actually slowing this PC down?

Pick the symptom - the matching free tool is one click away.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

This approach can handle a certificate bundle, a large service-account document, or an unusual configuration artifact that cannot be represented conveniently as individual manager entries. It remains a fallback because the decryption key is still delivered through GitHub, and key custody, passphrase rotation, access review, and revocation depend on your GitHub controls.

Safe use of the encrypted-file pattern

  • Generate the encrypted file outside the repository’s working tree, verify that the plaintext is excluded by ignore rules, and inspect the commit before pushing.
  • Store the decryption passphrase as a narrowly scoped GitHub environment secret rather than a broad organization secret.
  • Decrypt into a temporary location with restrictive permissions, use the file, and remove it before the job ends.
  • Disable shell tracing around decryption and application startup; never print the file contents or passphrase.
  • Define a rotation schedule for both the encrypted payload and its passphrase, and treat any accidental plaintext commit as a compromise requiring history cleanup and credential replacement.

Encryption at rest in Git does not provide runtime access control, per-service audit trails, or automatic rotation. It solves a size and compatibility problem, not the broader secret-management problem.

Comparison of the main alternatives

Approach Identity mechanism Where values live Runtime retrieval Scoping and audit Portability Operational burden
Cloud manager plus OIDC Short-lived federated cloud role AWS Secrets Manager, Azure Key Vault, or Google Cloud Secret Manager Fetched just in time by the job or service Cloud IAM conditions, secret policies, and provider logs Best within one cloud; migration requires mapping policies and paths Low to moderate for a single-cloud team
Vault plus OIDC Short-lived Vault JWT/OIDC token Vault KV, dynamic-credential engines, or other Vault backends Fetched directly when the job runs Vault roles and policies can bind repository, branch, environment, and workflow claims High across clouds and private infrastructure Higher; you operate or depend on Vault availability, upgrades, and policy administration
Encrypted repository file GitHub secret containing a decryption passphrase Encrypted file in Git; key material remains tied to GitHub Downloaded and decrypted during the job GitHub scope and repository controls; weaker runtime separation High for file formats, but tied to GitHub key delivery Low to start, high risk of manual rotation and accidental exposure
Plain GitHub secret Static GitHub-managed secret value GitHub repository, organization, or environment secret store Injected into a workflow GitHub scopes and masking; 48 KB maximum per secret Workflow-portable, but not a dedicated runtime store Low initially; grows with environments, rotation, and audit requirements

How to choose

Choose a cloud-native manager plus OIDC when

  • Most workloads run in AWS, Azure, or Google Cloud.
  • Your deployment team already administers that provider’s IAM and logging.
  • You want the fewest moving parts and do not need one policy language across clouds.
  • Secrets can be read by a deployment identity or by the application through a cloud workload identity.

Choose Vault plus OIDC when

  • Applications span multiple clouds, data centers, or platforms.
  • Central governance requires one policy and audit model.
  • Dynamic database, cloud, or service credentials are more valuable than static values.
  • You can staff the availability, upgrades, backup, recovery, and policy work that Vault requires.

Use encrypted files only when

  • A value is larger than GitHub’s 48 KB limit or has a format that your manager integration cannot conveniently handle.
  • Network or platform constraints prevent the runner from reaching a manager directly.
  • You have a written plan for passphrase rotation, temporary-file cleanup, and incident response.

Migration plan: move existing secrets without creating a new leak

  1. Inventory every use. Search workflow files, reusable workflows, scripts, deployment manifests, container definitions, issue comments, artifacts, caches, and Git history for secret names and likely plaintext values. Record which job, environment, and application consumes each one.
  2. Classify by lifetime. Separate runtime application values, deployment credentials, signing keys, certificates, and one-time bootstrap values. A deployment role should not automatically receive every runtime secret.
  3. Create the destination store. Use separate paths, vaults, or accounts for production and nonproduction. Apply the provider’s least-privilege read policy before connecting GitHub.
  4. Configure OIDC trust. Add a federated identity or Vault JWT role. Bind claims to the exact repository and, where practical, protected branch, environment, and workflow file. Grant id-token: write only on the consuming job.
  5. Replace static authentication. Remove cloud access keys and other long-lived credentials from workflow secrets. Change the workflow to exchange its OIDC token, assume the role, and read named paths.
  6. Validate masking and handling. Run a nonproduction deployment, inspect logs and artifacts, and confirm that values are masked, absent from command output, and not persisted in caches or uploaded files.
  7. Rotate after cutover. Rotate or revoke every credential that was stored in GitHub or may have appeared in history. Removing a secret from the current settings does not make an old key safe.
  8. Monitor and document. Keep audit logs for role assumptions and secret reads, review denied attempts, and document who owns rotation, emergency revocation, and recovery.

Common failure modes and fixes

The workflow receives “permission denied” from the provider

Check that the job, rather than only the workflow, has permissions: id-token: write. Then inspect the federated trust conditions: repository name, branch, environment, and workflow claims must match the token exactly. Finally, verify that the assumed identity has read permission for the specific secret path.

A secret is empty or the wrong environment value appears

Check name collisions across organization, repository, and environment scopes. An environment-level value takes precedence over a repository value, so confirm the job actually references the intended environment and that the manager path is mapped to the correct deployment stage.

A value appears in logs despite masking

Masking is not a substitute for safe handling. Avoid shell tracing, command-line arguments, debug dumps, exception messages containing configuration, and generated files that are uploaded as artifacts. Pass values through protected environment variables or files and review the complete job log, including failed steps.

The runner cannot reach Vault or the cloud endpoint

Decide whether the runner needs private network access, a proxy, or a different trust path. Do not respond by adding a permanent cloud key to GitHub. If direct Vault retrieval is impossible, evaluate Secrets Sync as a documented fallback and understand that it creates a second copy in GitHub.

A credential may have entered Git history

Treat it as compromised immediately. Revoke or rotate the credential at its issuer, remove exposed copies from active branches and artifacts, investigate audit logs, and then clean repository history if appropriate. History rewriting without rotation is not remediation.

Practical baseline for a secure workflow

  • Use a dedicated manager for application runtime secrets.
  • Use OIDC instead of long-lived cloud credentials in GitHub Actions.
  • Grant id-token: write only to the job that needs external authentication.
  • Bind trust policies to repository, branch, environment, and workflow claims wherever the provider supports them.
  • Read only the paths required for that job and keep production access separate.
  • Mask values and prevent them from entering logs, artifacts, caches, command arguments, or generated diagnostics.
  • Rotate or revoke any credential that may have been exposed, including credentials present in old commits.
  • Use encrypted repository files only for large or exceptional values when direct manager access is not feasible.

The Bottom Line

Use GitHub Actions OIDC to obtain short-lived access, and keep application secrets in a dedicated manager. Pick the cloud-native manager for a single-cloud deployment, Vault when cross-cloud policy or dynamic credentials justify its cost, and encrypted repository files only as a constrained fallback.
