Both ATAC-seq and DNase-seq measure chromatin accessibility. They answer the same biological question—where DNA is exposed enough for regulatory proteins and enzymes to reach it—but use different molecular probes. ATAC-seq uses hyperactive Tn5 transposase to insert sequencing adapters into accessible DNA. DNase-seq uses DNase I cleavage to reveal DNase I hypersensitive sites (DHSs). The better choice depends on your sample, input, protocol, desired analysis and need to compare with existing datasets, not on a universal ranking of the two methods.
What chromatin accessibility means
DNA is wrapped around histone proteins and organized into chromatin. Regions that are relatively open can be contacted by transcription factors, regulatory complexes and polymerases; regions that are more compact are less accessible. An accessibility assay does not directly measure gene expression or prove that a particular transcription factor is bound. It maps genomic locations where the assay’s enzyme can act more readily.
Both methods produce sequencing libraries. After sequencing, reads are aligned to a reference genome and processed into signal tracks and enriched regions. The resulting accessibility map can be integrated with RNA sequencing, histone-mark profiling or transcription-factor binding data, but those assays answer different questions.
How ATAC-seq measures accessibility
Tn5 inserts adapters into exposed DNA
ATAC-seq uses a hyperactive form of Tn5 transposase. In a simplified workflow, the enzyme is added to permeabilized nuclei or cells. It preferentially enters accessible chromatin and simultaneously fragments DNA and inserts sequencing adapters, a reaction commonly called transposition or “tagmentation.” The adapter-containing fragments are then amplified and sequenced.

Because the sequencing adapters are inserted at accessible locations, the ends of the resulting reads carry positional information about open chromatin. ENCODE summarizes this principle as: “The ends of the reads mark open chromatin sites.” ATAC-seq therefore reports transposase-accessible regions, usually represented as peaks or signal tracks after alignment and peak calling.
What the signal represents
- Read starts and ends cluster near accessible regulatory DNA.
- Paired-end fragment lengths can provide additional information about nucleosome positioning, although interpretation depends on library quality and analysis choices.
- Accessibility signal is influenced by enzyme sequence preferences, chromatin context, nuclei preparation and the amount of sequencing.
Why laboratories often choose it
In common implementations, ATAC-seq can use a relatively short workflow and limited cell input. Those are practical tendencies rather than guarantees. A sample-specific protocol may require optimization of nuclei preparation, transposase exposure, reaction conditions and library amplification. A fast protocol is not automatically a reliable experiment: replicate agreement, enrichment and library complexity still determine whether the data are useful.
How DNase-seq measures accessibility
DNase I cleavage reveals hypersensitive sites
DNase-seq treats chromatin with DNase I, an endonuclease that preferentially cleaves DNA in regions where chromatin is accessible. DNA fragments generated by cleavage are isolated, converted into sequencing libraries and aligned to the genome. Clusters of cleavage events identify DNase I hypersensitive sites, commonly abbreviated DHSs.

What the signal represents
- Cleavage positions accumulate in accessible DNA.
- Enriched cleavage regions are reported as DHSs or hotspots, including hotspots identified by the ENCODE DNase-seq pipeline.
- Signal depends on digestion conditions, chromatin preparation, library construction and sequencing depth.
Why continuity can favor it
DNase-seq is an established approach for mapping DHSs. It can be a sensible choice when a project is designed around DNase-based experiments or must remain comparable with an existing DNase-seq collection. That continuity may matter more than a shorter workflow if the primary analysis is a longitudinal or cross-study comparison built on DHS-centered data.
ATAC-seq and DNase-seq compared
| Dimension | ATAC-seq | DNase-seq |
|---|---|---|
| Enzymatic probe | Hyperactive Tn5 transposase | DNase I endonuclease |
| Signal-generating action | Tn5 inserts sequencing adapters into accessible chromatin while fragmenting DNA | DNase I preferentially cleaves accessible DNA |
| Primary output concept | Transposase-accessible regions; read ends mark open sites | DNase I hypersensitive sites (DHSs), also called hotspots in the ENCODE pipeline |
| Typical practical attraction | Often a shorter, lower-input and simpler workflow in common implementations | Established DHS-centered mapping and continuity with DNase-seq datasets |
| Universal input requirement | Not established; depends on protocol and sample | Not established; depends on implementation and sample |
| Universal cost winner | Not established | Not established |
| Downstream data | Aligned reads, signal tracks and called peaks | Aligned reads and enriched cleavage regions or hotspots |
The assays should not be treated as interchangeable readouts simply because both produce “open chromatin” peaks. They use different enzymes, can have different sequence and preparation biases, and may identify regions with different sensitivities. A biological conclusion should be tied to the assay and pipeline that generated it.
Typical experimental workflows
ATAC-seq workflow
- Prepare the biological material. Collect the chosen cell population or tissue and preserve its biological state. Isolate nuclei or prepare cells according to a validated protocol for that sample type.
- Permeabilize without destroying nuclei. The goal is to let Tn5 reach chromatin while retaining nuclear structure. Overly harsh handling can increase background and reduce usable nuclei.
- Perform transposition. Incubate the nuclei with hyperactive Tn5 under the selected reaction conditions. Tn5 fragments accessible DNA and inserts adapters in the same reaction.
- Purify the adapter-containing DNA. Remove enzymes and other reaction components using the laboratory’s validated cleanup method.
- Amplify and index the library. Add sequencing indexes and use the minimum amplification needed to obtain a sequenceable library. Excessive amplification can reduce complexity and exaggerate abundant fragments.
- Sequence the library. Choose single-end or paired-end sequencing and a depth appropriate to the genome, sample complexity and analysis plan.
- Align and call accessible regions. The analysis produces alignments, signal tracks and peaks. Apply the same reference genome, filtering rules and peak-calling strategy across samples intended for comparison.
DNase-seq workflow
- Prepare chromatin. Isolate the relevant nuclei or chromatin fraction while preserving the state you intend to measure.
- Digest with DNase I. Expose the chromatin to DNase I under controlled conditions. Digestion must be strong enough to reveal accessible regions but not so extensive that cleavage becomes broadly distributed.
- Stop and size-select the DNA. Halt the reaction and isolate the fragment population specified by the protocol.
- Construct the sequencing library. Repair, adapt and amplify the cleavage-derived DNA using the laboratory’s DNase-seq library procedure.
- Sequence with appropriate depth. The required depth depends on genome size, complexity and the number of samples; no universal number is established for every DNase-seq design.
- Align reads and identify cleavage enrichment. Generate coverage and cleavage profiles, then call DHSs or hotspots with a pipeline appropriate to the experiment.
- Assess replicate concordance. Confirm that independently prepared samples produce reproducible hypersensitive regions before interpreting biological differences.
Which assay should you choose?
| If your priority is… | Usually consider… | Reason and qualification |
|---|---|---|
| A relatively short workflow and limited input | ATAC-seq | Common implementations are often shorter and lower-input, but performance remains sample- and protocol-dependent. |
| Direct continuity with DHS catalogs or prior DNase-seq data | DNase-seq | The output is centered on DNase I hypersensitive sites, which can simplify continuity with a DNase-based project. |
| Existing laboratory expertise in one protocol | The established protocol | Training, equipment, validated handling and historical quality metrics can outweigh a theoretical workflow advantage. |
| Comparison with a published dataset | The assay used by the reference dataset, where feasible | Matching the assay reduces one source of technical variation. If assays differ, harmonize processing and interpret differences cautiously. |
| A new sample type with uncertain behavior | A pilot of the leading candidate, often ATAC-seq or DNase-seq according to available expertise | Use pilot replicates and assay-specific quality metrics instead of assuming that a method’s performance in another tissue will transfer. |
| The lowest possible cost per sample | Not determinable universally | No matched current cost-per-sample comparison is established. Reagent prices, labor, sequencing and repeat rates all affect total cost. |
Start with the biological question. If the question is “which regulatory regions are accessible in this sample?” either assay can be appropriate. If the question is “how do these samples compare with a large DHS-based reference collection?” DNase-seq may offer a more natural continuity. If the limiting factor is scarce material and a short workflow is important, ATAC-seq is often considered first, provided the sample can produce acceptable quality metrics.

| Metric | ENCODE guidance | How to interpret it |
|---|---|---|
| Single-end sequencing | 25 million non-duplicate, non-mitochondrial aligned reads | A typical ENCODE target, not a universal minimum for every biological question. |
| Paired-end sequencing | 50 million reads, equivalent to 25 million fragments | Count fragments as the paired units when applying the stated target. |
| Mapped reads | Greater than 95% as the alignment target; values above 80% may be acceptable | These are ENCODE pipeline criteria and should be interpreted with the page’s sample-specific exception and other QC results. |
| FRiP score | Greater than 0.3 as the target; values above 0.2 may be acceptable | FRiP is the fraction of usable reads falling in called peaks. It is not meaningful without consistent peak definitions and filtering. |
ENCODE also evaluates alignment, library complexity, enrichment and peak-related criteria. The numbers above are standards for the ENCODE assay and processing framework, not universal biological thresholds. A project may need more or fewer reads depending on genome size, cell state, regulatory-region complexity and the intended analysis.
Quality checks that should travel with every sample
- Replicate design: Use two or more biological replicates for typical ATAC-seq experiments, and distinguish biological replicates from technical re-sequencing.
- Alignment: Inspect mapped-read fractions and remove reads that the selected pipeline defines as duplicates, mitochondrial or otherwise unusable.
- Library complexity: Check whether additional sequencing is likely to yield new unique fragments or mostly duplicates.
- Enrichment: Confirm that signal is concentrated in accessible regions rather than spread uniformly across the genome.
- Peak reproducibility: Compare peaks and signal between biological replicates using one consistent calling and filtering strategy.
- Contamination and sample identity: Investigate unexpected genome-mapping patterns, mixed profiles or batch-specific shifts before interpreting biology.
Quality control for DNase-seq
DNase-seq requires the same broad discipline—biological replication, alignment checks, complexity assessment, enrichment measurement and reproducible region calling—but its central signal is cleavage enrichment and DHS or hotspot reproducibility. Do not copy ATAC-seq thresholds onto DNase-seq libraries. The enzymes, fragment-generation process and pipeline definitions differ, so QC values must be tied to the DNase-seq protocol and analysis workflow used.
For DNase-seq, inspect whether cleavage is concentrated at expected hypersensitive regions, whether replicates agree, and whether digestion conditions created excessive background. A library with many reads can still be uninformative if most reads are duplicates or if the digestion profile lacks localized enrichment.
How to compare ATAC-seq and DNase-seq data fairly
Prefer matched biological material
The cleanest comparison uses the same biological sample, or carefully matched aliquots from the same preparation, processed with both assays. This design separates assay effects from differences in cell composition, treatment, developmental state or handling.

Keep processing choices aligned
Use the same reference genome build, document read filtering, apply comparable replicate rules and preserve sample metadata. Where possible, analyze both assays with workflows that report comparable genomic intervals and signal statistics. A different peak caller, genome build or blacklist policy can create apparent assay differences that are actually pipeline differences.
Do not equate peak counts
Peak counts from separate assay pipelines are not directly interchangeable. One pipeline may call broader regions, another may split a regulatory domain into several peaks, and each enzyme has its own cleavage or insertion preferences. Compare overlap, signal correlation, replicate reproducibility and biological enrichment rather than declaring the assay with more peaks the winner.
Interpret discordant regions as hypotheses
A region detected by ATAC-seq but not DNase-seq may reflect enzyme preference, local sequence context, digestion or transposition conditions, depth or statistical thresholds. The reverse is also possible. Validate important loci with an orthogonal assay or a targeted experiment when the distinction affects a biological conclusion.
Common failure modes and fixes
Low signal or weak enrichment
- Possible causes: damaged nuclei or chromatin, poor sample purity, incorrect enzyme exposure, under-sequencing or excessive background.
- Fix: review sample handling records, inspect fragment and alignment metrics, verify enzyme and buffer conditions, and repeat a small optimization series before scaling up.
Too many duplicate or mitochondrial reads in ATAC-seq
- Possible causes: overloading the reaction, excessive amplification, poor nuclei preparation or a sample with high mitochondrial carryover.
- Fix: improve nuclei isolation, reduce amplification cycles where possible, use the pipeline’s duplicate and mitochondrial filtering consistently, and judge the remaining unique nuclear signal.
Broad, nonspecific DNase-seq cleavage
- Possible causes: over-digestion, inconsistent stopping, degraded chromatin or insufficient control of digestion conditions.
- Fix: run a controlled digestion series, standardize timing and enzyme activity, and reject libraries whose cleavage pattern lacks localized enrichment.
Replicates disagree
- Possible causes: biological heterogeneity, batch effects, unequal input quality, different cell proportions or technical variation.
- Fix: examine sample metadata and QC before pooling, repeat the affected preparation if possible, and avoid calling condition-specific changes until replicate behavior is understood.
Apparently different biology between assays
- Possible causes: unmatched samples, different sequencing depth, peak-calling settings, genome builds or enzyme-specific biases.
- Fix: harmonize the analysis, compare matched material and report assay identity with every result.
Input, cost and practical planning
Neither method has a single input requirement that applies to every cell type, tissue and protocol. ATAC-seq is often described as lower-input in common implementations, but that does not establish a universal cell-number threshold. DNase-seq input depends on the implementation, chromatin preparation and the amount of material needed to obtain a reproducible cleavage profile.

A current, matched cost-per-sample comparison is not established. Total expense includes reagents, library construction, sequencing, labor, failed-library repeats and computational processing. A nominally shorter protocol may not be cheaper if it requires extensive optimization; a familiar DNase-seq workflow may be more economical in a laboratory that already has validated reagents and expertise. Obtain current quotations and calculate the full cost for the specific sample type and sequencing design.
A decision checklist before ordering experiments
- Define whether the primary output is a general accessibility map, a DHS-centered catalog or a comparison with an existing assay.
- List the available material, expected biological variability and number of biological replicates.
- Choose the assay for which the laboratory has a validated preparation and clear failure criteria, or budget for a pilot.
- Predefine the reference genome, read filtering, duplicate policy, peak caller and replicate-comparison method.
- Set sequencing targets in advance. For ATAC-seq, record whether the ENCODE 2020 targets are being used as project guidance and label them as such.
- Plan how mitochondrial, duplicate, low-mapping and contaminated reads will be handled.
- Decide which metrics will trigger a repeat before unblinding or interpreting condition differences.
- If comparing assays, process matched biological material and harmonize downstream analysis as far as the different signals allow.
How to report results clearly
A reproducible methods section should name the enzyme, sample preparation, digestion or transposition conditions, library construction, sequencing mode, reference genome, read filters, duplicate handling, peak or hotspot caller and replicate strategy. Report whether figures show raw coverage, normalized signal, called peaks or DHSs. State the QC framework and identify any ENCODE criteria as ENCODE standards rather than universal cutoffs.
When presenting a cross-assay comparison, label ATAC-seq and DNase-seq tracks separately, explain how intervals were harmonized and avoid implying that a missing peak proves closed chromatin. Accessibility is an assay-dependent measurement; the strongest conclusions are those supported by reproducibility, matched samples and complementary evidence.
