No. Antibiotics act on bacteria susceptible to a particular drug; they do not distinguish helpful microbes from disease-causing ones by their role in the body. That is why treatment can fight a bacterial infection while also disrupting helpful gut bacteria. Antibiotics do not treat viruses such as those that cause colds and flu.
What antibiotics target—and what they do not
Antibiotics are medicines that kill certain kinds of bacteria or stop them from growing. Their relevant distinction is whether a bacterium is susceptible to the drug, not whether it is “good” or “bad” for a person. As the CDC explains, antibiotics can kill harmful bacteria that cause infections and helpful bacteria in the gut too.
“Good” and “bad” are convenient shorthand, not permanent categories. Microbes live in communities, and an organism that does not cause illness in one setting may cause problems under different conditions. Antibiotics can change that community by affecting both the bacteria being treated and other susceptible microbes.
Why helpful gut bacteria matter
Gut microbes help break down food, produce nutrients, support natural defenses, and protect against infection. When antibiotics reduce the number and variety of helpful microbes, those defenses can be weakened. The CDC notes that these changes can last several months.

One possible consequence is that Clostridioides difficile (C. diff) can grow when the microbes that normally help keep it in check have been disrupted. The CDC says people are up to 10 times more likely to get a C. diff infection while taking an antibiotic and during the month after finishing it. This is a population-level estimate, not a calculation of any one person’s risk. The CDC also says longer antibiotic courses can potentially double the risk.
Disruption can also create an opportunity for resistant organisms that survive treatment: with fewer competing microbes, they may be better able to grow. This is one possible ecological mechanism, not an inevitable result of taking antibiotics.

Do antibiotics work on colds or flu?
No. Colds and flu are caused by viruses, and antibiotics work against certain bacterial infections—not viruses. Taking an antibiotic for a viral illness will not treat that illness, while unnecessary use can still cause side effects and contribute to antibiotic resistance. The CDC’s antibiotic-use guidance explains when antibiotics are and are not appropriate.
How to use a prescribed antibiotic
If a healthcare professional prescribes an antibiotic, follow the prescription exactly. Do not share it, save it for later, or take a medicine prescribed for someone else. If you have questions about your medicine, possible side effects, or symptoms, contact a healthcare professional rather than stopping or changing treatment based on general information about the microbiome.
