AI reaction prediction estimates what product or products may form from specified chemical inputs. It can help chemists screen a proposed step and plan experiments, but it does not establish that a reaction will work in a laboratory. The result depends on what the model is asked to predict, what information it receives, and how well the case matches the data and chemistry it learned.

How does AI predict chemical reactions?

A reaction-prediction model represents chemical structures in a form it can process, then uses patterns in reaction records—or, in some approaches, physical models of reactivity—to infer a likely outcome. The input may include reactants alone or additional information such as reagents and reaction conditions. The output might be a proposed product structure, a ranked set of possible products, or a prediction about a different feature of the reaction.

Direct product generation

Data-driven models can encode molecules as graphs, with atoms as nodes and bonds as edges, or as sequences. A model then generates a product representation from the input. Some systems return one proposed product; others can return several candidates or likelihood rankings. A ranked output is useful for comparing hypotheses, but its scores should not automatically be read as experimentally calibrated probabilities.

Candidate ranking and physical modeling

Other workflows first enumerate possible products and then estimate which is most likely. Physics-based approaches can explore reaction pathways using potential-energy-surface methods or reactive molecular dynamics. Hybrid approaches combine algorithmic candidate enumeration with first-principles reaction modeling. These families answer related questions, but they do not necessarily use the same inputs, assumptions, or evaluation criteria.

What does a reaction-prediction model actually predict?

“Reaction prediction” can refer to several distinct tasks. Before interpreting an output or an accuracy score, identify the target:

  • Product prediction: which product structure is associated with the given reactants and any supplied reaction information.
  • Regioselectivity or stereoselectivity: which position or stereochemical form is favored when alternatives are possible.
  • Broader selectivity: which of several competing reaction pathways or products is favored.
  • Pathway or mechanism prediction: how a reaction may proceed through steps or intermediates.
  • Yield prediction: how much product may be obtained under specified conditions.

These outputs are not interchangeable. A model that matches a recorded product structure does not, by that fact alone, predict yield, explain a mechanism, or resolve every selectivity question. For example, a product prediction may identify the product label in a dataset while saying nothing about how much of it formed or what competing products were present.

How accurate are AI reaction predictions?

A 2026 review by Joonyoung F. Joung, Nicholas Casetti, Priyanka Raghavan, and Connor W. Coley in Chemical Society Reviews reports that top-1 accuracy on commonly used USPTO-derived benchmarks has largely plateaued around 90%. This figure describes a particular evaluation: whether a model’s first-ranked product exactly matches the benchmark’s recorded product. It is not a claim that AI predicts every real-world reaction correctly 90% of the time.

Why the benchmark number has limits

Many reaction records omit conditions and procedures that can change what happens. A reactant-to-product mapping may therefore be under-specified: the reactants alone may not determine a unique outcome, while the recorded product may reflect what was reported or selected rather than a uniquely established dominant product. Dataset preprocessing and train-test splits also differ, so scores from datasets carrying the same name may not be directly comparable.

Exact-match scoring is also narrower than practical usefulness. It rewards reproducing one recorded structure, not necessarily recognizing plausible alternatives, anticipating impurities, estimating yield, or giving a chemically sound explanation. A high benchmark result is evidence about performance on that benchmark and task—not experimental validation of each proposed prediction.

What can models learn, and where can they fail?

Training records leave out experimental context

Large collections of reaction records can teach models recurring transformations, but records often omit details a chemist needs to interpret an outcome: solvent, catalyst, stoichiometry, temperature, reaction time, concentration, and order of addition. Many records report one major product without listing minor products, byproducts, or competing regio- and stereochemical outcomes. A model trained on such records learns the reported label; it does not necessarily learn the full distribution of products formed in experiments.

A plausible-looking structure may still be wrong

Some predictions can be syntactically valid molecular structures yet chemically inconsistent. Errors may violate atom or hydrogen conservation, valence or electron constraints, or stereochemical correctness. Check the proposed structures against the input atoms and the chemistry of the reaction before treating them as useful candidates.

Dataset bias can create misleading success

A 2021 Nature Communications study by Dávid Péter Kovács, William McCorkindale, and Alpha A. Lee examined how predictions could be attributed to reactant features and training examples. The authors documented “Clever Hans” behavior: a model could reach the right answer for the wrong reason because of dataset bias. They proposed a debiased dataset as a more realistic benchmark. This is why model evaluation should consider generalization and the evidence behind predictions, not just a headline score.

How can a chemist use reaction predictions?

Prediction is most useful as decision support: it can help screen a proposed step, assess the plausibility of a retrosynthetic suggestion, or prompt consideration of selectivity, side products, and impurities. It can help prioritize hypotheses for testing, but the available review evidence does not establish that a predicted outcome replaces experimental confirmation.

  1. Define the question. Decide whether you need a product, selectivity, pathway, or yield prediction. Do not use one task’s score as a proxy for another.
  2. Check what the model received. Determine whether the input included only reactants or also reagents, conditions, and other relevant context. Missing inputs can make an otherwise well-formed request chemically ambiguous.
  3. Inspect the output. Review ranked alternatives and uncertainty information if available. Check atom balance, valence, stereochemistry, and chemical plausibility rather than accepting a structure because it is machine-generated.
  4. Evaluate fit to your case. Look at the benchmark dataset and split, the evaluation metric, performance outside the training distribution, interpretability, and whether the model supports your chemistry domain.
  5. Use the prediction to guide—not replace—work. Treat it as a hypothesis for prioritization and planning, then use appropriate chemical review and experiments to establish what happens under the conditions of interest.

What should you compare when choosing a prediction system?

Compare systems only after confirming they address the same chemistry question. A product-generation tool and a yield predictor cannot be ranked fairly by one shared accuracy number. For a meaningful evaluation, check the following:

  • Prediction target: product, selectivity, yield, pathway, or mechanism.
  • Required inputs: reactants alone or additional reagents and conditions.
  • Evaluation basis: benchmark dataset, split, metric, and whether reported results are exact product matches.
  • Generalization: evidence for performance on chemistry unlike the training examples.
  • Alternatives and uncertainty: whether the system exposes ranked candidates or uncertainty rather than only one answer.
  • Interpretability and domain fit: whether users can inspect the basis of an output and whether the chemistry falls within the system’s supported scope.

The practical test is not whether a system has an impressive general score, but whether its prediction target, inputs, and evaluation match the decision you need to make. Review authors have also identified user-friendly interfaces, APIs, maintenance, documentation, and validation as deployment needs; these matter when evaluating whether a tool can be used reliably in a working setting.
