There is no single “best” AI molecular-design platform. The right choice depends on whether your project needs machine-learning generation, physics-based ranking, molecular dynamics, or a connected workflow that carries designs into synthesis and assays. Schrödinger offers the broadest publicly documented stack across modeling, collaboration and synthesis planning; Relay Therapeutics’ Dynamo emphasizes a tightly integrated machine-learning, molecular-dynamics and experimental-discovery process; and Insilico Medicine’s Chemistry42 focuses on generative de-novo small-molecule design.

This comparison explains what each platform does, what data it needs, how much project-specific calibration is possible, and where the handoff to medicinal chemistry and laboratory work is documented versus merely implied.

What AI molecular-design software actually does

AI molecular-design software uses computational models to propose, rank or refine chemical structures against drug-discovery objectives. Those objectives can include potency, selectivity, solubility, permeability, metabolic stability, safety liabilities and synthetic accessibility. The products differ substantially in how they reach a recommendation.

Machine-learning generation and prediction

Generative models create new molecules or modify a starting scaffold. Predictive models estimate properties from structures, protein features, assay results or other descriptors. These approaches can search chemical space quickly, but their output is constrained by the quality and domain of the training data. A model trained on broad public data may not predict a particular target or assay reliably without project-specific examples.

Physics-based simulation

Physics-based methods calculate interactions using molecular mechanics, quantum-chemical approximations or statistical thermodynamics. Docking estimates how a ligand may fit a binding site; molecular dynamics samples how proteins and ligands move; free-energy calculations estimate the relative binding effect of a chemical change. These methods can be more computationally expensive than simple machine-learning scoring, but they provide a mechanistic check on designs.

Hybrid workflows

Hybrid systems use machine learning to explore or prioritize very large spaces, then apply docking, molecular dynamics or free-energy calculations to test a smaller set. Schrödinger’s documented workflows are a prominent example: machine-learning property models, enumeration and FEP+-trained models are linked with physics-based calculations. Relay Therapeutics describes a similar philosophy in Dynamo, where machine learning and molecular dynamics are used alongside medicinal chemistry, structural biology, enzymology and biophysics.

At-a-glance comparison

Platform Primary method Scope documented publicly Project-data calibration Design and synthesis controls Laboratory handoff
Schrödinger suite Hybrid: machine learning, docking, molecular dynamics and free-energy methods Small-molecule discovery, protein modeling, visualization, collaboration and synthesis planning Supports project assay and FEP+ data in the documented hit-to-lead and de-novo workflows Constraints, enumeration, property filters, docking, FEP+, building-block intelligence and route scoring Strongest documented coverage for synthesis planning and collaborative design; standard LIMS/ELN/robotic connectors are not listed in the available public material
Relay Therapeutics Dynamo Machine learning combined with molecular dynamics and experimental disciplines Small-molecule design for potency, selectivity, bioavailability and drug-like properties Positioned around integrating project measurements with modeling, but public material does not specify a standard training interface Medicinal-chemistry design is central to the workflow; detailed chemical-space controls are not enumerated publicly Experimental integration is a core positioning point; no standard LIMS, ELN or robotic-instrument connector matrix is publicly enumerated
Insilico Medicine Chemistry42 Generative AI combined with computational and medicinal chemistry De-novo small-molecule design within the broader Pharma.AI suite Platform documentation describes integrated AI and chemistry methods; specific calibration workflows and data schemas are not detailed in the available description Designed for de-novo generation; the public paper does not provide a complete, standardized synthesis-tractability matrix Connects design to computational and medicinal-chemistry work; named laboratory-system connectors are not specified

The table distinguishes documented capabilities from missing detail. “Not specified” does not mean a platform cannot perform a function; it means the public descriptions do not establish a standard connector, data schema or product boundary.

Schrödinger: the broadest documented end-to-end stack

Maestro as the modeling entry point

Maestro is described as a unified entry point for predictive computational modeling and machine-learning workflows. It links tools and supports LiveDesign import and export, giving teams a common place to inspect structures, run calculations and move results into collaborative projects.

Ligand Designer for guided 2D and 3D changes

Ligand Designer supports guided two-dimensional and three-dimensional design. Its documented operations include automated docking, bioisostere replacement, cyclization, water analysis and selectivity workflows. These functions are useful when a chemist has a known ligand series and wants controlled modifications rather than unconstrained molecule generation.

Hit-to-lead modeling and property optimization

The hit-to-lead platform combines enumeration, machine learning, physics-based simulations, FEP+, property prediction and cloud collaboration. Listed endpoints include potency, selectivity, solubility, permeability and CYP-related properties. The practical benefit is a multi-parameter view: a molecule is not ranked only for predicted binding, but also for developability risks that can otherwise appear late in the program.

De Novo Design Workflow

The De Novo Design Workflow applies project constraints, enumerates candidates, filters them, docks them and uses FEP+-trained machine learning to search very large virtual spaces in LiveDesign. Constraints can encode the team’s preferred chemistry, property windows or target hypotheses. Enumeration and filtering are important safeguards because a generative model can otherwise produce structures that score well computationally but are difficult to make or unsuitable for the project.

RetroSynth and synthesis planning

RetroSynth adds AI synthesis planning, building-block intelligence and route scoring. It is the clearest documented bridge in this comparison from a selected structure to a proposed synthetic route. Schrödinger reports claims of 5X synthesis-cost savings, 5X faster synthesis turnaround and 4X faster design–make–test–analyze cycles for RetroSynth. Those figures are company claims; the available public material does not provide independently dated validation details, so they should be treated as directional rather than guaranteed project outcomes.

FEP+ claims and how to interpret them

Schrödinger’s FEP+ material claims predictive accuracy approaching experiment at approximately 1 kcal/mol. That is a vendor-reported claim, not a universal error rate. Actual performance depends on the target, ligand series, force-field suitability, protein preparation, sampling, experimental assay quality and the chemical changes being compared. Teams should request target-specific validation and define prospective acceptance criteria before relying on the number for investment decisions.

Relay Therapeutics Dynamo: modeling built around experimental discovery

Relay Therapeutics positions Dynamo as a combination of machine-learning models and molecular-dynamics simulations with medicinal chemistry, structural biology, enzymology and biophysics. The stated objectives include designing compounds for potency, selectivity, bioavailability and broader drug-like properties.

This positioning matters for groups that want modeling decisions to be made alongside experimental evidence rather than in a separate computational queue. Structural biology can update the protein model, enzymology can clarify mechanism and kinetics, biophysics can test binding behavior, and medicinal chemistry can turn a proposed modification into a viable next compound.

The public description does not enumerate standard integrations with laboratory information-management systems, electronic lab notebooks or robotic instruments. Before procurement, ask how assay results enter Dynamo, whether raw and processed measurements are both retained, how model versions are tracked, and whether compound identities and batch metadata remain synchronized with the experimental system of record.

Insilico Medicine Chemistry42: generative de-novo design

The Chemistry42 paper describes a de-novo small-molecule design platform that integrates AI techniques with computational and medicinal chemistry methods. It is part of the broader Pharma.AI suite, which also includes target-discovery and clinical-outcome-prediction components.

De-novo generation is most useful when a team wants alternatives beyond a known vendor library or scaffold series. The critical implementation questions are how the platform encodes project objectives, how it filters unstable or impractical structures, how it avoids memorizing training examples, and how chemists review and revise the proposed routes. The public description establishes the generative and chemistry integration, but it does not provide a complete connector list for LIMS, ELN or automated synthesis equipment.

What data these platforms need

Target and structure data

  • Protein, receptor or other target structures, including the source and preparation state.
  • Binding-site definitions, cofactors, waters and protonation or tautomer assumptions used by docking and simulation.
  • Known ligands, inactive compounds and reference structures for modeling and validation.

Chemical and inventory data

  • Project chemical libraries and standardized molecular representations.
  • Available building blocks, vendor or internal inventory status and restrictions on hazardous or unavailable reagents.
  • Existing scaffolds, protected groups and medicinal-chemistry rules that should guide enumeration.

Experimental measurements

  • Potency, selectivity, solubility, permeability and CYP-related assay results where those endpoints are modeled.
  • Biophysics, enzymology and structural-biology observations that explain mechanism or binding mode.
  • Project-specific FEP+ results or other paired measurements used to calibrate ranking models.
  • Negative results, failed compounds and assay-quality metadata, not only successful examples.

Data quality is as important as volume. Structures need consistent identifiers; assay values need units, conditions and uncertainty; and each result should retain provenance so that model training does not mix incompatible experiments. A platform may accept a spreadsheet, but a reliable production workflow also needs versioning, duplicate handling and rules for contradictory measurements.

How to evaluate chemical-space and synthesis controls

Ask vendors to demonstrate the complete path from objective to purchasable or synthesizable molecule. A useful evaluation includes:

  1. Define the objective function. Specify potency or selectivity thresholds, property limits and any hard exclusions such as reactive groups or known toxicophores.
  2. Constrain the search space. Test scaffold, fragment, stereochemistry, ring-system, molecular-weight and building-block restrictions.
  3. Measure novelty and feasibility. Require similarity-to-known-chemistry reports, synthetic-route proposals and a clear treatment of compounds with no viable route.
  4. Inspect ranking evidence. Separate machine-learning predictions from docking, molecular-dynamics or FEP+ results, and record uncertainty for each.
  5. Run a prospective mini-cycle. Select a small batch, synthesize or procure it, measure the agreed assays and compare predictions with outcomes before scaling.

A platform that generates many structures but cannot explain why they passed filters, which model scored them or how a chemist can alter the constraints will be difficult to govern.

Connecting design to synthesis and wet-lab work

The minimum viable handoff

At minimum, the design system should export unambiguous compound structures, stereochemistry, calculated properties, predicted uncertainties, model and workflow versions, and the rationale or filters that produced each candidate. Synthesis planning should add route steps, building blocks, reaction conditions and confidence or route scores. The laboratory system should return compound IDs, batch information, assay protocols, raw results and quality flags.

Questions to ask about integrations

  • Is there an API, a file-based exchange, or only manual export and import?
  • Can the platform preserve one stable compound identifier across design, procurement, synthesis and assay records?
  • Are failed reactions, impure batches and assay exclusions returned to the modeling workflow?
  • Can permissions, audit logs and model versions be retained for regulated or collaborative programs?
  • Which connectors are standard, which require custom services, and which are not supported?

No universally published connector matrix for LIMS, ELN or robotic laboratories was established for the platforms compared here. Treat integration as a procurement and implementation workstream, not as an assumption based on marketing language.

Bottom line

For the widest documented combination of AI, physics-based modeling, collaboration and synthesis planning, Schrödinger is the strongest fit in this comparison. Relay Therapeutics Dynamo is differentiated by its stated integration of modeling with medicinal chemistry, structural biology, enzymology and biophysics. Insilico Medicine Chemistry42 is focused on generative de-novo small-molecule design within a broader AI drug-discovery suite. None should be selected on generation quality alone: the decisive questions are whether your data are suitable, whether predictions are prospectively validated, and whether every selected molecule can move cleanly into synthesis and assay operations.

Frequently Asked Questions

Can these platforms design biologics as well as small molecules?

The public descriptions used here are strongest for small-molecule discovery. Schrödinger’s broader modeling stack includes protein-focused tools, but the specific generative and synthesis workflows compared are primarily small-molecule oriented. Chemistry42 is explicitly described as a de-novo small-molecule platform, and Dynamo’s cited objectives concern compound design.

Do I need molecular-dynamics expertise to use AI molecular-design software?

Not always. Integrated interfaces can hide much of the setup, but teams still need experts to prepare structures, choose appropriate calculations, interpret uncertainty and validate predictions prospectively. Vendor automation does not remove the need for scientific review.

Are vendor accuracy and savings claims guarantees?

No. Claims such as approximately 1 kcal/mol FEP+ accuracy or RetroSynth’s reported 5X and 4X improvements are company-reported figures. They should be tested on the target, chemical series and laboratory process that matter to your program.
