A 2023 Chemical Science study resolved an entirely synthetic molecular assembly whose architecture resembles the organization of a small protein complex. The structure is a 12.9 kDa heterochiral tetramer made from four aromatic oligoamide molecules and eight helices. Its crystal contains two three-helix bundles and one two-helix bundle, with both right- and left-handed helices joined through hydrogen-bonded interfaces. The achievement is structural rather than commercial: it demonstrates how chemists can program protein-like tertiary and quaternary organization into a backbone that biology does not use.

What is the eight-helix abiotic foldamer?

A foldamer is a synthetic molecule designed to fold into a predictable shape. Natural proteins use amino-acid chains, but foldamers can be built from other repeating units and still form helices, turns, sheets or larger assemblies. “Abiotic” means that the backbone is not a natural biological polymer such as a protein or nucleic acid.

Menke, Wicher, Allmendinger, Maurizot and Huc reported the structure in Chemical Science in 2023 (volume 14, pages 3742–3751; DOI 10.1039/d3sc00267e). Their molecule is an aromatic oligoamide: a chain of synthetic aromatic amide units engineered to favor helical conformations. Four such molecules assemble into a pseudo-quaternary complex containing eight helices. The reported aggregate has a mass of 12.9 kDa.

How the molecules were designed

An aromatic oligoamide backbone

Aromatic oligoamides are useful foldamer building blocks because their rigid aromatic rings and amide groups can impose a repeatable geometry. The amide groups form directional hydrogen bonds, while the aromatic surfaces help maintain a compact helical shape. By changing the sequence and the flexible connectors between segments, chemists can influence how individual helices pack against one another.

The sequences in this study included flexible diethylene-glycol, triethylene-glycol or tetraethylene-glycol linkers. These linkers do not define the entire shape as rigidly as the aromatic segments do; instead, they provide controlled flexibility between helix-forming modules. That balance lets separate helices approach one another without making the whole molecule completely floppy.

Programming helix handedness

Each helix can twist in a right-handed or left-handed direction. The researchers incorporated chiral handedness-control elements to bias that choice. A key unit, 2-(2-aminophenoxy)-propionic acid, favored one helical sense in chloroform and dichloromethane. Its influence was strong enough to overcome an opposing effect from a camphanyl group elsewhere in the design.

This matters because a single molecule’s preferred handedness affects how several molecules can pack together. If every helix is forced into the same sense, the resulting assembly may favor one type of interface. If the control is relaxed, helices with opposite handedness can coexist and create a different packing solution.

Removing the control to obtain a larger assembly

In one sequence, the handedness-control element was removed. Instead of producing a uniformly biased product, the system formed a large heterochiral aggregate. The reported mass for that aggregate was 12.9 kDa. The eventual crystal structure showed that the aggregate was a tetramer: four molecules, each contributing two helices to the overall eight-helix architecture.

The result was not simply “more of the same” helix. Removing a control element changed the balance between conformers and allowed right- and left-handed helices to cooperate in a higher-order structure.

What the crystal structure looks like

Three stacked helix-bundle domains

The X-ray model divides the tetramer into three stacked domains. Their different sizes give the assembly a more elaborate organization than a single uniform bundle.

Domain Helices Structural role
Upper three-helix bundle 3 A hydrogen-bonded cluster of three helices.
Central two-helix bundle 2 A smaller interface connecting the stacked architecture.
Lower three-helix bundle 3 A second three-helix cluster, giving the assembly a nonuniform profile.
Total 8 Four molecules organized into a pseudo-quaternary assembly.

Several helix-to-helix hydrogen bonds are mediated by bridging water molecules. Water is therefore part of the observed crystal interface rather than merely an outside solvent. These molecules help complete or stabilize hydrogen-bond networks where the synthetic backbones cannot contact one another directly in the ideal geometry.

Both P and M helices are present

The refined tetramer contains two PP and two MM conformers related by crystallographic symmetry. Here, P and M designate opposite helix handedness. The assembly is therefore heterochiral: it includes both twist directions rather than selecting only one.

That arrangement helps explain why the structure is more complex than a simple same-handed bundle. Opposite-handed helices can create complementary surfaces and distinct crossing angles, allowing the tetramer to combine parallel and tilted relationships within one object.

Why the result is called pseudo-quaternary

“Quaternary” normally describes the organization of several subunits, as in a multimeric protein. The term “pseudo-quaternary” signals that this synthetic tetramer resembles that level of organization without being a biological protein. Its four components are chemically designed oligoamides, and their interfaces are governed by synthetic hydrogen-bonding patterns, linker flexibility and aromatic packing.

How scientists established the structure

Several methods answered different questions

No single measurement established the full architecture. Molecular modelling was used to explore plausible conformations before and alongside synthesis. Proton nuclear magnetic resonance (1H NMR) provided information about the molecules in solution, including whether the designed segments maintained organized conformations. Circular dichroism (CD) supplied a complementary readout of helical chirality and folding behavior.

Those techniques describe behavior in solution, but they do not by themselves provide an atomic three-dimensional model of a tetramer. Single-crystal X-ray diffraction supplied that model by measuring how the ordered crystal diffracted X-rays.

Crystal growth and resolution

The crystals grew from a mixture of chloroform, toluene and acetonitrile. Diffraction data reached 1.05 Å resolution, a level that can reveal detailed positions and orientations of atoms in a well-ordered small-molecule crystal. The refined model showed the three stacked domains, the P and M conformers, and water molecules bridging some hydrogen bonds.

The solvent mixture and the crystal environment are important qualifications. A crystal structure is a direct description of the ordered solid under those crystallization conditions; it does not automatically prove that every molecule adopts the same tetrameric geometry in every solvent or at every concentration.

Mass and structure are related but not interchangeable

The 12.9 kDa value identifies the size reported for the large aggregate, while X-ray diffraction establishes how its components are arranged in the crystal. Mass information alone would not reveal the three-domain layout, handedness distribution or water-mediated contacts. Conversely, the crystal model explains the organization but should not be treated as a measurement of biological activity.

Why this foldamer is more complex than many earlier designs

The significance is not simply the number eight. Complexity comes from combining several kinds of organization in one assembly: multiple synthetic subunits, opposite helix handedness, different bundle sizes, flexible linkers and water-assisted interfaces.

Comparison axis What this assembly demonstrates Why it matters
Helix count and oligomeric state Eight helices across a four-molecule tetramer. Shows controlled organization beyond a single foldamer chain or a simple dimer.
Backbone chemistry A fully synthetic aromatic oligoamide backbone. Demonstrates protein-like architecture without using a natural polypeptide.
Handedness control Right- and left-handed helices coexist; removing one control element enabled the heterochiral assembly. Links stereochemical programming to higher-order packing.
Linker geometry Di-, tri- and tetraethylene-glycol linkers were used in the sequence designs. Shows how flexible connectors can join rigid helical modules.
Hydrogen-bonding interfaces Helix contacts include water-mediated hydrogen bonds. Adds another adjustable layer to inter-helix recognition.
Structural method Single-crystal X-ray diffraction at 1.05 Å, supported by NMR, CD and modelling. Provides an experimentally resolved atomic arrangement rather than a proposed cartoon.
Function No biological, clinical, industrial or commercial function was demonstrated for this bundle. Defines the achievement as structural design, not an application claim.

The authors’ design analysis suggests that deliberately combining parallel and tilted helix arrangements could produce still more elaborate abiotic tertiary folds. In other words, the tetramer is a platform for learning how geometry scales, not a final imitation of a natural protein.

What “12.9 kDa” does and does not tell you

A mass of 12.9 kDa places the assembly in the size range of a small protein domain, but size alone is a poor measure of structural sophistication. A compact natural protein can contain hundreds of precisely evolved contacts, while a synthetic assembly may use fewer, intentionally programmed interactions. In this case, the notable feature is that 12.9 kDa of synthetic material organizes into four subunits and eight helices with a defined three-domain arrangement.

The value should be read as the reported mass for the heterochiral aggregate described by Menke and colleagues in 2023. It is not a universal molecular weight for every sequence in the study, nor evidence that the same tetramer forms under all solution conditions.

Are abiotic foldamers useful outside the laboratory?

What has actually been shown

This particular work demonstrates a structural capability. It shows that chemists can design a nonbiological backbone whose helices assemble into a protein-like quaternary architecture. The paper does not report a drug, catalyst, sensor, manufacturing process, clinical use or commercial product based on this exact eight-helix bundle.

That distinction is important. A resolved structure can be a foundational result even when it has no immediate application. Knowing how handedness, linker length and hydrogen-bonding geometry control assembly gives future designers parameters they can test systematically.

Where the design principles could lead

Future abiotic foldamers could use comparable interfaces to create selective binding pockets, switchable assemblies, molecular containers or catalysts. Such uses would require additional evidence: reversible assembly in a chosen solvent, stability under operating conditions, measurable binding or catalytic activity, and a reliable method for producing the material at useful scale. None of those performance claims follows automatically from the crystal structure.

Important limitations and open questions

  • Solid-state versus solution behavior: the detailed model comes from a crystal grown in chloroform, toluene and acetonitrile. The proportions and lifetime of the tetramer in other environments require separate measurements.
  • Function remains unassigned: the study establishes architecture, not a biological role or industrial task.
  • Assembly control is sequence-specific: the result depended on particular aromatic units, chiral elements and flexible linkers. A different sequence may fold or aggregate differently.
  • Water is an observed structural component: bridging waters help mediate contacts in the crystal, so dehydration or solvent substitution could alter the interfaces.
  • “Unprecedented” is context-dependent: the work pushes the complexity reported for this class of abiotic assemblies, but comparisons should specify helix count, oligomeric state, backbone, handedness, solvent and resolution rather than rely on the adjective alone.

How to assess future claims about complex foldamers

When a new synthetic assembly is announced, check whether the claim is supported by the same kinds of evidence used here:

  1. Identify the backbone. Determine whether the object is a natural polymer, a peptidomimetic or a fully abiotic foldamer.
  2. Count both molecules and helices. A “large” structure may contain several helices within one chain, whereas a quaternary assembly contains multiple molecules.
  3. Separate solution data from crystal data. NMR and CD can support folding in solution; X-ray diffraction can resolve a crystal packing arrangement.
  4. Look for handedness information. Opposite helical senses, symmetry relationships and chiral controls often determine whether a complex bundle can form.
  5. Inspect the interfaces. Ask whether contacts use direct hydrogen bonds, water bridges, aromatic packing, metal coordination or another mechanism.
  6. Check the claim of usefulness. A structure may be a design milestone without having a demonstrated application.

The eight-helix assembly is valuable precisely because these details are visible: the chemistry, stereochemistry, linker flexibility and crystal contacts can be discussed as design variables rather than inferred from a vague structural image.

The practical takeaway

The 2023 study established a 12.9 kDa, four-molecule abiotic foldamer whose eight helices form two three-helix bundles and one two-helix bundle. By allowing both P and M helices and using water-mediated hydrogen bonds, the researchers produced a synthetic architecture with a level of organization more commonly associated with protein complexes. Its immediate contribution is a demonstrated method for building and analyzing complex molecular form; any application will depend on showing that the same design principles can deliver stability, function and controllable assembly beyond the crystal.
