A directory containing thousands of scripts can look like a cleanup problem, but a large file count alone does not show which files are useful—or whether the repository is poorly organized. Before moving or deleting anything, establish what each script does, who relies on it, and how it is run. The title’s “2,000” and its first-person account are not independently verified, so this article treats them as a scenario rather than a confirmed repository history.

Start by finding out what counts as a script

Do not begin by moving every executable-looking file into a new folder. First define the inventory: include the file types and locations you mean, and decide whether generated files, experiments, duplicates, and abandoned files count. A count without those boundaries can make unrelated files look like one problem.

For each candidate, record its purpose, likely owner, and how it is invoked. Search workflow definitions, build configuration, package scripts, documentation, and developer instructions for references to its path or filename. A script that has no obvious caller may still be run manually, so confirm with its maintainers before treating it as unused.

Decide what to keep, relocate, archive, or remove

Classify scripts by role rather than by extension alone. A maintenance tool, a one-off migration, a test helper, and a deployment script have different owners and risks. Keep files near the code or workflow they serve when that makes their purpose and dependencies easier to understand; use a shared directory when the scripts are genuinely shared and their invocation is clear.

  • Keep: scripts with a known purpose and current caller, or documented manual use.
  • Relocate: scripts whose current location obscures their ownership or makes them hard to discover, after identifying every caller.
  • Archive: scripts that may be needed for historical operations but are no longer part of routine work; document their status and avoid presenting them as active tooling.
  • Remove: confirmed duplicates or obsolete files only after checking references and consulting the people responsible for them.

There is no universal rule that every script belongs in a root-level scripts/ directory. W3C recommends a root .gitignore and placing much GitHub-specific metadata in .github/ where suitable, as ways to keep a repository root manageable; that guidance is about root metadata and GitHub files, not a mandatory script layout. W3C best practices and recommended tools.

Make automation paths explicit before moving files

A script used by continuous integration is not just a file in a folder: its path, working directory, interpreter, and checkout state are part of its execution contract. GitHub Actions workflows run commands on a runner. To use a script stored in the repository, the workflow needs the repository checked out first, and the script invocation must match the workflow’s working directory and execution method. GitHub documents invoking a script through an interpreter or making it executable. GitHub Docs: Adding scripts to your workflow.

Before changing a path, identify the workflow step that calls it and establish whether the call uses a relative or absolute path. After the move, update the caller and run the relevant workflow or an equivalent validation in the same execution context. A script that works from a developer’s current directory may fail on a runner whose working directory differs.

Choose naming conventions that match the project

Consistent names help contributors recognize common tasks, but a naming convention does not substitute for documentation or ownership. GitHub’s 2013 “Scripts to Rule Them All” article presents standardized names for common project scripts as one convention; it is an option, not a complete directory architecture or evidence that any particular repository uses it. For shell scripts, Google’s Shell Style Guide recommends using Bash consistently for executable shell scripts. It also recommends considering a more structured language for scripts longer than 100 lines or with non-straightforward control flow. Those are Google’s style recommendations, not universal requirements; apply them to the scripts you have actually identified, not to an unverified inventory. Google Shell Style Guide.

Verify the cleanup rather than trusting the new layout

  1. List the affected files and their known callers before making changes.
  2. Move or remove a small, reviewable group at a time, updating references in the same change.
  3. Run the workflows and developer commands that use the affected scripts, checking the working directory, checkout step, interpreter, permissions, and relative paths.
  4. Review failures for stale references and document scripts that remain as manual or historical tools.

The useful result is not a particular directory name or a lower number on its own. It is a repository in which contributors can tell what a script is for, who owns it, and how to run it—and in which automation still works after files change location.
