Neither temperature is universally correct. The kit’s 68°C and a textbook’s 72°C may refer to different steps, assays, or chemistries. For an actual experiment, use the instructions for the exact kit and protocol revision, and compare temperatures only after identifying the step each one describes.
Why a kit can specify both 68°C and 72°C
A temperature has meaning only alongside its protocol step, duration, and assay. For example, Takara Bio USA’s SMART-Seq v4 PLUS Kit User Manual, marked 011821, specifies a cDNA amplification program with a 68°C step for 3 minutes followed by a 72°C step for 10 minutes. These are sequential parts of one program, not rival settings for the same step.
A textbook may describe a different enzyme, assay, primer set, or general protocol. Its temperature should not be treated as an alternative instruction for a particular kit unless the protocol establishes that they apply to the same step and conditions.
How to determine which instruction applies at your bench
- Identify the exact kit. Record its full name and catalog number; do not rely on a generic label such as “PCR kit.”
- Check the protocol revision. Find the manufacturer’s manual for that kit and verify its date or version. Instructions can differ across revisions.
- Locate the named step. Determine whether the temperature is for denaturation, annealing, extension, or a terminal extension, and note the duration and cycle structure.
- Match the assay context. Confirm that the protocol applies to your target, primers, and kit chemistry. The same number in two documents does not prove the steps are equivalent.
- Follow the applicable protocol or validated SOP. If the manual is unclear, or you are considering a change, ask the manufacturer or consult the lab’s validated procedure rather than choosing the textbook number by default.
Why different protocols can give different instructions
Protocol temperatures are chosen in the context of the kit’s components and workflow. Takara’s SMART-Seq manual says its kit components are designed to work together and optimized for that protocol; it advises against substitutions and warns that substitutions or protocol modifications may lead to unexpected results.

Another example is Takara’s PrimeScript One Step RT-PCR Kit Ver.2 Instruction Manual (Cat. #RR055A, version v201508Da). It describes both three-step and two-step PCR configurations and directs users to determine an optimal annealing temperature for sequence-specific primers. That is a different protocol context—not evidence that one temperature universally replaces another.
Independent reader supportYour contribution helps us test, update, and keep practical guides available for everyone. What not to infer from the 68°C and 72°C examples
- They do not establish which temperature is right for an unidentified kit or experiment.
- They are not a head-to-head performance comparison, and the manuals do not establish that either temperature is generally better.
- They do not justify changing a kit’s program without assay-specific support.
The SMART-Seq example comes from a manual marked 011821, and the PrimeScript example from a 2015 version. Check the current manufacturer documentation before using either example in a live workflow. The cited protocols illustrate why instructions can differ; they do not identify the correct setting for your bench.
