If multiple coding agents edit the same working directory, they are changing the same files—not separate copies. One agent can overwrite another’s work or make changes based on assumptions that are no longer true. To reduce direct file collisions, give independent tasks separate Git worktrees, then review and integrate their changes and test the combined result.

What happens when agents share a working directory?

Agents using the same checked-out folder or worktree read and write the same files. Separate chat windows or conversations do not create separate copies. Microsoft’s Visual Studio Code documentation states that “If two chats or sessions use the same folder or worktree, their edits affect the same files” and that “Separate conversations don’t guarantee separate files.”

The practical risks include an agent replacing edits another just made, changes that no longer fit after another agent modifies a dependency, and overlapping edits that are difficult to reconcile. Even when Git can combine the textual changes, the resulting code may not behave correctly. There is no qualifying published statistic in the cited official sources for how often concurrent agents collide or how much parallel work improves productivity, so a reliable conflict rate or speedup cannot be given.

What separate worktrees do—and do not—protect

A Git worktree gives a repository another working directory, typically checked out at its own branch or commit. Agents working in separate worktrees can edit their own files without directly changing one another’s working copies. Git documents this mechanism in its worktree manual; the current manual reports Git version 2.56.0 and a date of 2026-09-28.

Isolation postpones coordination; it does not remove it. Agents may still change overlapping code, rely on incompatible assumptions, or produce changes that conflict when brought together. A textual merge is not proof of a correct integration: review the combined diff and run relevant checks after merging. Also, separate worktrees do not separate access to external services or machine resources. Microsoft notes: “Worktrees isolate working files, not the agent’s access to your machine or external services.” Ports, databases, cloud accounts, and test services may still be shared.

How to run multiple coding agents with fewer conflicts

  1. Divide the work into independent outcomes. Define each task’s scope, acceptance criteria, dependencies, and file boundaries. Assign shared prerequisites to one task or complete them before dependent work begins.
  2. Start from a known-good baseline. Commit or otherwise account for existing changes and untracked files. Address pre-existing test failures, and use the same intended starting commit for work that will later be combined.
  3. Give each independent task its own worktree and branch. Check that the agents have distinct worktree paths and branches and that they start from the intended commit. Opening another chat or forking a conversation alone does not guarantee a separate workspace.
  4. Give each agent a task-specific brief. State the outcome, scope, acceptance criteria, behavior to preserve, out-of-scope work, setup steps, and validation commands. Include repository context the agent needs; separate conversations may not share one another’s instructions.
  5. Track dependencies and shared resources. If a task reveals a shared prerequisite, decide who owns it or finish it before dependent work continues. Run resource-sensitive checks separately or arrange distinct test resources where possible.
  6. Review and integrate deliberately. Inspect each branch’s diff and validation results. Merge or cherry-pick changes into an integration branch, resolve conflicts with the intended behavior in mind, and rerun relevant tests against the combined code.
  7. Clean up completed worktrees and branches. Follow the lifecycle of the tool you use, and account for disk use, ignored files, and environment setup. For example, Codex’s desktop worktree documentation describes managed-worktree cleanup and explains that ignored local files may not carry across unless included through its documented mechanism.

How isolation differs across coding-agent tools

Git worktrees and merges Git provides the underlying mechanisms for multiple working trees and joining development histories. Worktree manual and merge manual. Worktree separation does not decide whether changes are compatible; review and validate the integration.

When should each agent get its own worktree?

Use separate worktrees when agents can make progress on independent outcomes and you need their file edits isolated. Keep dependencies explicit: if one task changes an interface another relies on, coordinate that prerequisite rather than letting each agent proceed on a different assumption. If work must happen in one shared folder, avoid simultaneous edits to the same files and coordinate ownership and timing.

Choose isolation based on what must be separated. A worktree separates working files, but not necessarily commands, network access, local machine resources, or external services. Check whether local ignored files and setup are available in each environment, and whether parallel tests would compete for the same port, database, or account. Product controls and supported modes can change, so consult the current documentation for the tool and execution mode you actually use.
